Transcription profiling of mouse BWF1 mutants

ABSTRACT: Microarray analysis was performed on BWF1 mice spleenocyte cells in control and pCONS treated mice. Microarray analysis identified many genes differentially expressed in control vs pCONS treated mice spleenocytes. Some of the genes were uperegulated and some of the genes were down regulated. Microarray analysis was performed in CD4, CD8, and whole spleenocyte WBC cells. Experiment Overall Design: RNA was isolated from the mice spleenocytes from control and pCONs treated mice one week after treatment.

Epigenome study of normal human epithelial tissues

Project description:Genome wide DNA methylation profiling of normal human epithelial tissues of breast colon lung and endometrial origin, WBC and sperm to identify breast-specific methylated gene promoter loci. The Illumina Infinium 27k Human DNA methylation Beadchip v1.2 was used to obtain DNA methylation profiles across approximately 27,000 CpGs. Breast tissues were pre-enriched for organoids and other epithelial tissues were carefully selected by the pathologist. Bisulphite converted DNA from the 23 samples were hybridised to the Illumina Infinium 27k Human Methylation Beadchip v1.2. Two arrays of 12 and samples each were run separately. Each array included a control of human sperm DNA treated with SssI CpG methylase and human sperm DNA not treated (one sample did not pass QC and was dicarded ) .

Systems biology of blood and tissue for comprehensive analysis of immune response to hepatitis B vaccine in adults

Project description:Protein concentrations of both lysed WBC and plasma samples were measured by the PierceTM Bradford Assay and normalized to contain 10 μg per sample before proceeding with sample digestion using the procedure as previously described44. Peptides were desalted using STop-And-Go Extraction tips (STAGE tips)45, dried using the Vacufuge Plus (Eppendorf) for 45 minutes, then chemically dimethylated with light, medium, and heavy formaldehyde46 for triplex analysis of each timepoint per individual (i.e. two triplex samples were prepared for each individual, with sample from one of the timepoints spiked into both triplexed samples to use a reference). After labeling, samples for each triplex was combined and desalted and dried again using STAGE tips and the Vacufuge Plus. Peptides were resuspended in 30μl of 0.1% formic acid for liquid chromatography and mass spectrometry analysis (LC-MS). A total of 2 μg per sample was injected into the EasynLC-1000 chromatography system (Thermo) with a 50 cm analytical column, packed in-house with C18, coupled to an Impact II Q-TOF mass spectrometer (Bruker Daltonics, Bremen, Germany), with detailed parameters as previously described47. Data was analysed using MaxQuant (v1.5.5.1) with default values and “Match Between Runs” activated, searched against the human Uniprot database (downloaded on 15 July, 2017).

cirDNA methylome analysis in prostate cancer

Project description:DNA modification profiling of circulating DNA (cirDNA) from plasma samples from prostate cancer patients (T2-3N0Mx), benign prostatic hyperplasia and control individuals Epigenetic differences are a common feature of many diseases, including cancer, and disease-associated changes have even been detected in bodily fluids. DNA modification studies in circulating DNA (cirDNA) may lead to the development of specific non-invasive biomarkers. Three-conditions experiment: Prostate cancer (n=19), bening prostatic hyperplasia (n=20), controls without any know prostatic disease (n=20). cirDNA was isolated and the modified fraction of the genome was enriched using DNA-modification-sensitive digestion and adaptor-mediated PCR. Enriched fraction was labelled with Cy3. DNA samples extracted from white blood cells (WBC) of 20 individuals unrelated to this project were pooled and used as reference (Cy5-labelled).

Transcription profiling of human A549 induced tumours in mice treated with PCI-5002, PCI-5003, or control vehicle

Project description:We have demonstrated that water-soluble zinc ionophores can be administered to mice at relatively high doses and inhibit the growth of A549 lung cancer cells grown in xenograft models. Gene expression profiles of tumor specimens harvested from mice four hours after treatment confirmed that the activation of stress responsive genes occurs in vivo. These findings lead us to propose that the pharmacologic delivery of zinc to tumors using water solubilized ionophores is a potential approach to cancer therapy. Experiment Overall Design: 1.25 million A549 cells were injected subcutaneously/intramuscularly into the right hind flank of 6 week old CD-1 nude mice that had been irradiated with 4 Gy of total body irradiation from a 137Cs radiation source one day prior to tumor implantation. When the average size of tumors reached approximately 100 mm3, mice were randomized by tumor size to treatment groups, typically containing 6-8 mice per group. Tumor and body weight measurements were performed three times per week. Tumor volume was calculated using the equation V (mm3) = a x b2/2, where a is the largest diameter and b is the smallest diameter. No significant body weight loss was observed. To perform gene expression profiling, mice were treated intravenously with one dose (100 Î¼mol/kg) PCI-5002, PCI-5003, or control vehicle (4 mice per group) when the average A549 tumor size reached 500 mm3. After four hours, tumors were harvested and snap frozen immediately on dry ice. Tumor tissue was homogenized, and total RNA was isolated and subjected to analysis using Human Genome U133 Plus 2.0 Arrays as described above.

A Novel Approach Identifies New Differentially Methylated Regions (DMRs) Associated with Imprinted Genes

Project description:Imprinted genes are critical for normal human growth and neurodevelopment. We developed a strategy to identify new DNA differentially methylated regions (DMRs), a hallmark of imprinted genes. Using genome-wide methylation profiling, candidate DMRs were selected by identifying CpGs with putative allelic differential methylation in normal biparental tissues. In parallel, we looked for parent of origin-specific DNA methylation patterns in paternally derived human androgenetic complete hydatidiform mole (AnCHM), and maternally derived mature cystic ovarian teratoma (MCT). Using this approach, we found known DMRs associated with imprinted genomic regions as well as new DMRs for known imprinted genes, NAP1L5 and ZNF597. Most importantly, novel candidate imprinted genes were identified. The paternally methylated DMR for one candidate, AXL, a receptor tyrosine kinase, was validated by methylation analyses in humans. Further validation in mouse embryos showed that Axl was expressed preferentially from the maternal allele in a DNA methylation–dependent manner.
