Induction of virulence genes in Listeria monocytogenes serotype 4b upon exposure to concentrations of biocides

ABSTRACT: Study on genome-wide expression in L.monocytogenes str4b F2365 exposed to five different biocides at three different concentrations The study was carried out with a total of 34 microarrays using total RNA recovered from L.monocytogenes str4b F2365, which has been exposed for 1 hour (t =1) to five different biocides at three different concentrations (sub-inhibitory as well as inhibitory) in two-fold (30 exps). As reference samples, RNA of untreated cells were used in two-fold directly after pre-culturing (t=0) and after one hour of preculturing (t=1 hour; 4 exps). Each microarray read out includes expression levels of 2,821 genes from L.monocytogenes str4b F2365in two-fold, with a total of twelve 60-mer probe pairs (PM/MM) per gene.

Project description:We identified directly and indirectly regulated target genes utilizing an inducible TEL-AML1 system derived from the murine pro B-cell line BA/F3 and a monoclonal antibody directed against TEL-AML1. By integration of promoter binding identified with ChIP-on-chip, gene expression and protein output through microarray technology and stable labelling of amino acids in cell culture (SILAC), we identified directly and indirectly regulated targets of the TEL-AML1 fusion protein. Bound promoter regions of immunoprecipitated AML1 associated genes were first compared to input material and enrichment was calculated. The same was performed for empty vector control cell lines, also treated with the induction reagent mifepriston. Enriched promoter regions were then compared of the both sets. 3 independent replicates each (6 arrays) were performed.

Project description:Indomethacin is a non-steroidal anti-inflammatory drug. It is widely used in clinical practice. In scientific intervention studies, it is applied as a methodology to inflict reversible damage to gastrointestinal epithelium. The exact pathogenesis is not well understood. The present study aimed to obtain a better understanding of indomathacin-induced pathogenesis by determining its effects on gene expression in duodenal mucosa in healthy subjects. Tissue samples from the horizontal part of the duodenum were obtained by standard flexible gastroduodenoscopy, and Affymetrix microarrays were used to determine genome-wide gene expression profiles.

Project description:Glutamine mediates different aspects of gut physiology. Its effects on gene expression is, however, not known. To examine the effect of glutamine on intestinal gene expression in vivo in healthy subjects, an intestinal catheter was inserted into the proximal part of the small intestine, to enable injection of a glutamine-containing solution. Glutamine injection occurred over a 4-h period. After this period, mucosal tissue samples from the horizontal part of the duodenum were obtained by standard flexible gastroduodenoscopy, and Affymetrix microarrays were used to determine genome-wide gene expression profiles.

The Microbial Detection Array Combined with Random Phi29-Amplification used as a Diagnostic Tool for Unbiased Virus Detection in Clinical Samples

Project description:A common technique used for sensitive and specific diagnostic virus detection in clinical samples is PCR. However, an unbiased diagnostic microarray containing probes for all human pathogens could replace hundreds of individual PCR-reactions and remove the need for a clear clinical hypothesis regarding a suspected pathogen. We have established such a diagnostic platform for unbiased random amplification and subsequent microarray identification of viral pathogens in clinical samples. We show that Phi29 polymerase-amplification of a diverse set of clinical samples generates enough viral material for successful identification by the Microbial Detection Array developed at the Lawrence Livermore National Laboratory, California, USA, demonstrating the potential of the microarray technique for broad-spectrum pathogen detection. We conclude that this method detects both DNA and RNA virus, present in the same sample, as well as differentiates between different virus subtypes. We propose this assay for unbiased diagnostic analysis of all viruses in clinical samples. 19 clinical samples were analyzed for presence of virus using the MDA microarray. One of the samples is a negative control (water). One HCV-positive serum sample is included twice (HCV+1 and HCV+2).
