NCI-H1299 cell line transfected with human DENND2D and vector

ABSTRACT: Gene expression for NCI-H1299 cell line transfected with human DENND2D and vector (pcDNA3.1/V5-His TOPO TA vector) respectively. The microarray experiment was designed to perform four replicates for each H1299-DENND2D and H1299-vector sample. cRNA used in replication 1 and 2 was from the same label reaction to perform the hybridization replicates.

Next-generation sequencing-based Digital Gene Expression tag profiling (DGE) has been used to study the changes in gene expression profiling. To compare the quality of the data generated by microarray and DGE, we examined the gene expression profiles of an in vitro cell model with these platforms. Project description:FK506 binding protein 51kDa (FKBP51/FKBP5) is part of a mature heat shock protein 90kDa (Hsp90) chaperone complex that preserves tau. Microarray analysis of human brains reveal that FKBP51 gene expression selectively increased with age and Alzheimer's disease, which correlated with demethylation of the regulatory regions in the FKBP5 gene. Moreover, FKBP51 levels significantly correlated with Braak pathological staging. In addition, we show that in brains devoid of FKBP51, tau levels are reduced. Recombinant FKBP51 and Hsp90 synergize to block tau clearance through the proteasome and produce T22-positive tau oligomers. Overexpression of FKBP51 in a tau transgenic mouse model revealed that FKBP51 preserved tau species, including phosphorylated and oligomeric tau that have been linked to Alzheimer's disease pathogenesis. FKBP51 blocked amyloid formation and decreased tangle load in the brain. These alterations in tau turnover and aggregate structure culminated in enhanced neurotoxicity. We propose a model where age-associated increases in FKBP51 levels can out-compete the association of other pro-degradation Hsp90 co-chaperones, resulting in neurotoxic tau accumulation. Thus, strategies aimed at attenuating FKBP51 levels or its interaction with Hsp90 could be therapeutically relevant for Alzheimer's disease and other tauopathies. Project description:The parents and progeny of the I X III genetic cross were genotyped using the ToxoGeneChip in order to generate a more detailed genetic map. We also used the genomic hybridization data to look for copy number variations (CNV) and segmental duplications. The ToxoGeneChip microarray (http://ancillary.toxodb.org/docs/Array-Tutorial.html) was used to hybridize genomic DNA for the parents and progeny of the I X III cross. The parents of the cross are CTGara and GT1-Fudr. The rest comprise the 34 informative progeny.

Genome-wide gene expression analysis of 16HBE14 human bronchial epithelial cells in response to Neisseria

Project description:We looked at host gene expression signatures common and specfic to occasionally pathogenic N. meningitidis and commensal N. lactamica. We hypothesise that similar host cell responses during early interactions with N. meningitidis and N. lactamica could inform common mechanisms of colonisation of commensals while differential host cell responses could be capable of altering the outcome of the colonisation process. Total RNA obtained from 16HBE14 cells infected with the different strains of Neisseria from 0 to 7 hours are compared to mock-infected controls at the respective timepoints. 192 samples are analysed. There are 4 to 8 biological replicates per condition.

Global transcriptome analysis indicates that depletion of rps13 and ribosomes leads to cell cycle arrest in G1

Project description:Affymetrix Toxoplasma microarray data was analyzed to determine whether there was an association with a G1 transcript profile. Four hundred seventy-five genes with significant gene expression differences (Welch T-test, P = 0.01) between ±ATc samples were identified. Genes were clustered into those increased (153) or decreased (322) -ATc. There are a number of genes with diminished expression and pronounced over expression -ATc including LDH1, 4 zinc finger proteins, leucine-rich protein, and ABC transporter-like molecules, myosin-related molecules with many fold increases and one AP2 protein with a small increase. These gene sets have a large overlap with G1 genes defined in an ongoing cell cycle expression study in T. gondii (Behnke, White). Over 60% of those genes that have diminished expression -ATc overlap with genes that are diminished at G1, and over 40% of genes with increased expression -ATc overlap with genes that are up regulated at G1. A hypergeometric distribution of this association suggests that the probability of this happening by chance is essentially zero. Thus, by both methods, FACS and arrays, parasites -ATc display a G1 profile. To determine the global transcriptional differences of the RSP13 conditional mutant with and without anhydrotetracycline (ATc). Four replicates each.

Genome-wide gene expression analysis of human whole-blood samples in in response to dengue disease

Project description:We looked at the whole-blood transcriptional profiling on dengue patients sampled within 72h of fever presentation and compared the signatures with autologous samples drawn at defervescence and convalescence and to control patients with fever of other etiology. Our data show that the early response in patients mimics those previously only described in vitro and suggests that this innate immune responses may initiate the later adaptive immune responses. Total RNA obtained from whole-blood of dengue patients with fever presentation, defervescence and convalescence are compared. Also, dengue patients with fever presentation are compared with control patients which are with fever of other etiology. 119 samples are analysed, which include 31 dengue patients and 26 control patients.

Single-cell gene expression data from Bergmann glial cells of mouse cerebellum

Project description:Bergmann glial cells of the vertebrate cerebellum play essential roles in the development and maintenance of cerebellar structure and function. During development, Bergmann glia provide structural support to the expanding cerebellar anlage and also serve as guides for migrating neurons (granule cells). As the cerebellum matures, Bergmann glia become important in dendritic arborization, synapse maintenance and synaptic function. The molecular mechanisms underlying these diverse and important functions of Bergmann glia remain largely unknown. We used microarray analysis to examine global gene expression in individual Bergmann glial cells derived at P6 (a time of extensive neuronal migration and cerebellar growth) and at P30 (when cerebellar development is complete and Bergmann glia play important roles at synapses). After gentle dissociation of cerebellar tissue derived from mice expressing GFP under the GFAP gene promoter (GFAP-GFP mice) (Zhuo, L., et al., 1997, Developmental biology), single GFP-positive Bergmann glial cells were aspirated into microcapillary tubes. Amplified cDNAs were prepared from single cells using RT-PCR and hybridized to Affymetrix GeneChip Mouse Genome 430 2.0 expression arrays (one array per cell). Five P6 cells and five P30 cells were used to generate the data presented in this study.

A reversible light and genotype dependent acquired thermolerance response protects the potato plant from excessive temperature.

Project description:'Potato is particularly vulnerable to increased temperature, considered to be the most important uncontrollable factor affecting growth and yield. Here we describe an acquired thermotolerance response in potato, whereby treatment at a mildly elevated temperature (''acclimated'') primes the plant for more severe heat stress compared to control (''non-acclimated'') plants. We define the time course for acquiring thermotolerance and demonstrate that light is essential for the process. Physiological, transcriptomic and metabolomic approaches were employed to elucidate potential mechanisms that underpin the acquisition of heat tolerance and indicate a role for cell wall modification, auxin and ethylene signalling, and chromatin remodelling in acclimatory priming.'
