Project description:HTC avain macrophage cell line was stimulated with E. tenella, acervulina, and maxima for 0, 4, 18, and 48 hours. Total RNA was extracted, mRNA was purified, and RNA samples were directly labeled with Alexa555 or 647. The experiment was performed in loop format, so that each sample was labeled with both dyes and hybridized to two different slides. Images were acquired by the Applied Precision ArrayWoRx scanner and software and then intensity values were obtained using Softworx Tracker. Since there were 4 samples per species and 3 speies, there were 12 total samples. Each sample was labeled with both dyes, so there were 24 separate labelings and 12 slides hybridized.

Project description:C57BL/6 mice were fed ad libitum for the first 5 days of the experiments with high fat high cholesterol (HFC) diet only. The next 7 days of the experiments mice were continuously fed on a HFC diet and simultaneously vehicle (control group), fenofibrate (100 mg/kg) or lovastatin (30 mg/kg) were orally daily administered. At the end of the experiment (day 12) fenofibrate and lovastatin significantly decreased plasma LDL levels, while plasma cholesterol levels were significantly decreased by lovastatin only. Gene expression analysis of hyperlipidemic mouse liver revealed 391 significantly modulated genes when compared to standard diet fed mice. KEGG pathways related to modulated genes were identified and the most significant were biosynthesis of steroids, metabolism of xenobiotics by cytochrome P450 and linoleic acid metabolism. These pathways were modulated in a way, which increased the clearance of lipids and decreased endogenous synthesis of fatty acids and cholesterol. Additionally, genes involved in the regulation of detoxification pathways were significantly upregulated. The hepatic gene expression profiles of fenofibrate and lovastatin-treated HFC diet fed mice were compared to the vehicle-treated HFC diet fed mice. In the fenofibrate-treated group 124 genes and in the lovastatin-treated group 38 genes were significantly modulated. In the fenofibrate-treated group the top three significantly modulated pathways are fatty acid metabolism, propanoate metabolism and ascorbate and aldarate metabolism. While in the lovastatin-treated group the top three significantly modulated pathways are glycosphingolipid biosynthesis, tyrosine metabolism and metabolism of xenobiotics by cytochrome P450. Expert based classification revealed that both fenofibrate an lovastatin significantly down-regulated genes encoding sterol-C4-methyl oxidase like and 7-dehydrocholesterol reductase. Additionally, the regulation of cholesterol at the transcriptional level was also significantly augmented by fenofibrate and lovastatin, as judged by increased expression of -1 and decreased expression of INSIG-2. Experiment Overall Design: 24 seven week old mice were randomly divided in four experimental groups. Control group (n = 6) was fed on a standard chow diet (diet 3430, Provimi Kliba AG, Kaiseraugst, Switzerland) and treated orally once daily with vehicle for 12 days. Remaining 18 mice were fed on HFC diet for 12 days. On day five HFC diet fed mice were treated orally once daily either with vehicle (HFC group, n=6), lovastatin (HFC lovastatin group, 30mg/kg, n=6) or fenofibrate (HFC fenofibrate group, 100mg/kg, n=6). Doses of lovastatin and fenofibrate were choosen according to the literature review. On day 12 liver were excised and immediately frozen in liquid nitrogen and stored at -80°C for the subsequent transriptome analyses

Project description:Cows were selected from two groups of 12 cows enrolled in a large experiment to assess the effects of ad libitum or restricted intake of moderate-energy diets during the entire dry period on pre-partum metabolism and post-partum metabolism and performance. A corn silage-based diet (26% of diet dry matter) providing 1.59 Mcal/kg during the far-off dry period (first 5 wk of an 8-wk dry period) or providing 1.61 Mcal/kg during the close-up dry period (last 3 wk of the dry period) was fed for ad libitum or restricted intake. Four multiparous Holstein cows were randomly selected from the ad libitum and restricted intake groups. A 7,872-element cDNA microarray spotted in duplicate on amino silane-coated glass slides (Everts et al. 2005, Vet. Immunol. Immunopathol. 105:235-245) was used for transcript profiling. Annotation was based on similarity searches (January, 2005) using sequential BLASTN and TBLASTX against human and mouse UniGene databases and the human genome. The 7,872-element array represents more than 6,300 unique genes. Gene Ontology (GO) terms were parsed from LocusLink to functionally annotate cDNA sequences. RNA (20 ug) from liver tissue and a reference standard derived from a mixture of tissues not including liver were used to make aminoallyl-labeled cDNA followed by incorporation of Cy3-ester and Cy5-ester (Amersham, Piscataway, NJ). Each experimental sample was co-hybridized with the reference standard, which allowed the treatment of fluorescence ratios as measurements of relative expression across all samples and time points. Probes were hybridized to the array for 2 days at 42 C. All samples were hybridized to duplicate slides for a total of 4 spots per cDNA element. A total of 106 microarrays were run to complete the experiment. Slides were scanned for both dye channels with a Scanarray 4000 (GSI-Lumonics, Billerica, MA) dual-laser confocal scanner and images were processed using GenePix 4.0 (Axon Instruments, Inc., CA).

Project description:Liver from five Holstein cows fed to current National Research Council (2001) recommendations during the dry period and early lactation was biopsied at -65, -30, -14, 1, 14, 28, and 49 days relative to parturition. cDNA from liver and a reference standard (made from cattle tissues not including liver or mammary) were labeled with Cy3 or Cy5 fluorescent dye and co-hybridized to our 7,872 bovine cDNA microarray using a dye-swap design. More than 5,000 sequences present on the array were expressed in liver. Normalized log-transformed ratios (liver/reference) were analyzed using a MIXED model in SAS. Project description:The Notch signaling is an evolutionarily conserved signal transduction cascade that plays essential roles in a variety of developmental processes. In this study, we examined the mib mutants for defects in pancreas development using in situ hybridization and GFP expression analysis of pancreas-specific GFP lines, and carried out the global gene expression profile analysis of three different mib mutantalleles. Global expression profile analysis showed that there is a significant difference in gene expression profile of wild type and three mib mutant alleles. There are 91 differentially expressed genes that are common to all three mib alleles. Through detailed analysis of microarray data we have identified several previously characterized genes and some putative Notch-responsive genes involved in pancreas development, and validated theirexpression profile using real-time PCR and in situ hybridization. We propose that this study provides a useful resource of global gene expressionprofile in mib mutants, which will be helpful in identifying the function of novel genes involved in Notch signaling and Notch-responsive genesinvolved in a variety of developmental processes. Project description:Microarray-based expression profiling of mixed stage populations taken from generation 1,13 and 26 spr-5 mutant animals as well as wild-type animals reveals a large class of spermatogenesis-expressed genes whose expression coordinately increased from generations 1 to 13 and then decreased from generations 13 to 26 in spr-5(by101) mutants. These results suggest that a failure to reset spermatogenesis acquired H3K4me2 may result in the progressive sterility that is observed in spr-5 mutants. 8ug of total RNA was hybridized pair-wise, along with a dye flip, from N2 (wild-type) f1 and spr-5(by101) mutant f1, f13 and f26, for a total of 12 arrays. RNA was labelled with the Genisphere Array350 system.

Project description:Organisms respond to heat stress by reprogramming gene expression. Here we show that genome-wide reprogramming involves enhanced assembly of the TFIID and SAGA regulatory pathways at heat induced genes, and disassembly of the TFIID pathway at heat-repressed genes. While TFIID and SAGA are recruited to heat-induced genes, only SAGA appears to be associated with achieving maximal induction. Mot1, an ATP-dependent inhibitor of the TATA binding protein TBP, assembles at heat-induced SAGA-regulated genes, but functions to attenuate rather than promote activation. Changes in promoter occupancy of bromodomain factor Bdf1 are tightly linked to changes in TFIID occupancy, which further supports the notion that the two work together. Bdf1 is inhibitory to a number of SAGA-regulated genes and dissociates when these genes are activated, suggesting that Bdf1 normally blocks transcription complex assembly at these genes. These linkages in reprogramming of factor occupancy at promoters provide direct evidence for two functionally distinct transcription assembly pathways, and reveal unexpected cross-talk between the pathways. Project description:To better understand the problems associated with cloning, gene expression profiling of AI- and SCNT-derived bovine (day 25 of pregnancy) fetuses was performed. The embryonic disc and the extraembryonic tissues for each fetus were analyzed separately using a bovine oligoarray. Clustering of all the expression profiles showed clustering by tissue, but no separation of AI vs. SCNT samples was observed. Statistical analysis using a mixed model revealed 188 differentially expressed genes between the extraembryonic tissues and 10 differentially expressed genes between the embryonic discs of AI- and SCNT-derived fetuses. Between the tissue types >9,000 genes showed differential expression, of which 2,127 that showed >=2-fold difference in expression. The data generated in the current experiment clearly shows that the main problem with SCNT pregnancies is related to abnormal gene expression in the extraembryonic tissues.
