Project description:Parthenocarpy—the production of seedless fruits without fertilization—is very useful for fruit cultivation. Among pear cultivars (Japanese, Chinese, and European pears and their interspecific hybrids) subjected to flower emasculation and left unpollinated, only some of the European pears had a stable and high degree of fruit set and fruit enlargement. Almost all the enlarged fruits formed no seeds. Comparison of fruits produced by using emasculation without pollination or with self-pollination ruled out the possibility of stenospermocarpy in these parthenocarpic pears. The results suggested that the abovementioned characteristics were inherited maternally by the next generation and that it should be possible to introduce parthenocarpy into Japanese pears. Neither Chinese nor Japanese pears treated with emasculation and no pollination showed consistently stable fruit set or fruit enlargement. In Chinese pears, these characteristics varied greatly from year to year, and in Japanese pears they were stable but weak. Although in each cultivar highly parthenocarpic fruits weighed slightly less than cross-pollinated ones, the cortexes of the emasculated fruits were enlarged and the fruits were not greatly inferior to those of cross-pollinated ones. By using a customized pear cDNA microarray, we compared the gene expression profiles of highly and weakly parthenocarpic cultivars before flowering. Expression of several phenylpropanoid-related genes and photosystem-related genes differed significantly between the two groups. Some of these genes were contained in the chloroplast genome. These results showed the unique mechanism of genetic parthenocarpy in pome fruits as opposed to non-pome fruits. The gene expression profiles between high and low parthenocarpy group before flowering were compared.

Project description:Dormancy of buds is a critical developmental process that allows plants to survive extreme seasonal variations in climate. Dormancy transition in leaf buds of Japanese pear leading cultivar M-bM-^@M-^XKosuiM-bM-^@M-^Y were investigated using 10 K cDNA microarray. Leaf buds collected on October (early endodormancy) and February (breaking stage) were used to monitor the changes in the transcriptome. Over 1000 genes were differentially expressed (p value < 0.05 and 2 fold change) when the early endodormant stage and breaking one were compared to each other. Functional classification revealed that the majority of genes were involved in response to abiotic/biotic stimulus and stress, signal transduction, and transcription. Among them, 76 and 22 genes were significantly (over 10 fold change) highly expressed in early endodormant stage and breaking stage, respectively, this result suggests that even in the endodormant stage, gene expression in the buds is high. Among them, several transcriptional factors were included. The quantitative real-time PCR analysis showed that at least three of their seasonal changes during endodormancy transition phases were similar to two DAM (dormancy-associated MADS box) genes isolated from Japanese pear, suggesting that they might be novel candidate genes associated to dormancy. The gene expression profiles between dormant and released leaf bud were compared.

Project description:Bud mutation (bud sport) is mutation occurred in one branch in a tree and the mutant branch shows different phenotype from normal branches. Because bud mutation occurs in a part of plant body, genomic backgrounds of mutant branch and normal branches are the same, except some mutations. Therefore bud mutants are ideal material to identify key genes for important traits of crops. We studied M-bM-^@M-^XGiant LafM-bM-^@M-^Y, a bud mutant setting large fruit, which generated spontaneously in European pear M-bM-^@M-^XLa FranceM-bM-^@M-^Y tree. In M-bM-^@M-^XGiant LafM-bM-^@M-^Y, increase of cell size and DNA reduplication occurred specifically in fruit flesh. The DNA reduplication in M-bM-^@M-^XGiant LafM-bM-^@M-^Y was observed at 1 week before full bloom stage. This suggested that DNA reduplication observed in M-bM-^@M-^XGiant LafM-bM-^@M-^Y fruit is not endoreduplication, but endomitosis or nuclear fusion. To identify genes expressed differentially between in M-bM-^@M-^XGiant LafM-bM-^@M-^Y and in M-bM-^@M-^XLa FranceM-bM-^@M-^Y, microarray analysis was performed with RNA from receptacle (fruit flesh) at 1 week before full bloom stage. To isolate the receptacle, laser microdissection was applied. Genes encoding proteins localized in nucleus and cytoskeleton were up-regulated in M-bM-^@M-^XGiant LafM-bM-^@M-^Y. Among these genes, we found several genes which shared homology with previously described DNA reduplication related genes. These are candidates of responsible gene of M-bM-^@M-^XGiant LafM-bM-^@M-^Y mutation. The gene expression profiles between European pear (Pyrus communis) M-bM-^@M-^XLa FranceM-bM-^@M-^Y and its bud mutant M-bM-^@M-^XGiant LafM-bM-^@M-^Y were compared. RNA was extracted from receptacle which was isolated from flower bud at 1 week before full bloom stage by using laser microdissection. Three biological replications were analyzed.

To improve prognosis of patients with ovarian cancers, a predictive biomarkers leading to personalized treatments are required. In this large-scale cross-platform study of six microarray datasets consisting of 1054 ovarian cancer patients, we developed a novel risk classification system based on a 126-gene expression signature for predicting overall survival by applying elastic net7 and 10-fold cross validation to a Japanese dataset A (n = 260). We further validated its predictive ability with the five other datasets using multivariate analysis. Also, through gene ontology and pathway analyses of 1109 high-risk ovarian cancer specific transcripts, we identified a significant reduction of expression of immune-response related genes, especially on the antigen presentation pathway. Furthermore, an immunohistochemical analysis demonstrated that the number of CD8 T lymphocytes infiltrating into tumor tissue was significantly decreased in high-risk ovarian cancers. These predictive biomarkers based on the 126-gene expression signature will identify high-risk ovarian cancer patients who need novel immune-activating therapeutic approaches, leading to improved outcomes for such patients. 40 patients who were diagnosed as advanced-stage high-grade serous ovarian cancer were recruited in this study.

Project description:Watercore is a physiological disorder develops in the Japanese pear fruit showing a watery translucent area in the flesh while on the tree and lead to the loss of commercial value. The sustainability to watercore is one of the most important characterization to be studied it the breeding of the Japanese pear. However, even in susceptible cultivars like ‘Hosui’, the degree of watercore development is significantly different from year to year, this makes it difficult to analyze the characteristic phenomena prior to watercore development. We’d obtained two reproducible sib strains, that is, susceptible strains developed severe watercore in all of the fruit every year while no watercore was found in the non-sustainable ones even when they were overmatured. They are originated from ‘Hosui’ x ‘Hogetsu’ and ‘Akiakari’ x ‘Taihaku’. In order to search the genes related to watercore, we used these susceptible and non-susceptible F1 sib strain pairs. By using pear custom microarray, the genes that differed in expression level prior to watercore development were extracted. The sugar-metabolism, hormone, and cell wall related genes were identified in the 105 differentially expressed genes. Some of them showed different expression levels only in the immature stages prior to watercore development.
