RNA interference (RNAi) screens have enabled the systematic analysis of many biological processes in cultured cells and whole organisms. The success of such screens and the interpretation of the data depend on the stringent design of RNAi libraries. We describe and validate NEXT-RNAi, a software for the automated design and evaluation of RNAi sequences on a genome-wide scale. Genome-wide expression analysis of dikaryotic colonies of Schizophyllum commune under various conditions: wild-type, delta-wc2, delta-wc2 hsp3(pr)-wc2

Project description:The blue light receptor WC-2 was shown to be involved in mushroom development in the basidiomycete Schizophyllum commune. When the gene encoding WC-2 was deleted, no mushrooms formed and colony morphology was radial. This phenotype was similar to the wild-type colony grown in the dark. This phenotype could be complemented by transforming the wc-2 deletion strain with a construct encompassing the wc-2 coding sequence under the control of the heat inducible promoter hsp3. A daily heat shock of 1 hour at 42 degrees Celsius resulted in mushroom development and an asymmetrical colony. In this study we performed a genome-wide expression analysis on dikaryons of wild-type (not heat shocked), delta-wc2 (heat shocked or not heat shocked) and the complemented strain delta-wc2 hsp3-wc2 (heat shocked or not heat shocked). A total of five samples were analyzed. One wild-type (not heat shocked), delta-wc2 (heat shocked or not heat shocked) and the complemented strain delta-wc2 hsp3-wc2 (heat shocked or not heat shocked).

Control of Pro-Inflammatory Gene Programs by Regulated Trimethylation and Demethylation of Histone H4K20

Project description:Regulation of genes that initiate and amplify inflammatory programs of gene expression is achieved by signal-dependent exchange of co-regulator complexes that function to read, write and erase specific histone modifications linked to transcriptional activation or repression. Here, we provide evidence for an unexpected role of trimethylated histone H4 lysine 20 (H4K20me3) as a repression checkpoint that restricts expression of toll like receptor 4 (TLR4) target genes in macrophages. H4K20me3 is deposited at the promoters of a subset of these genes by the SMYD5 histone methyltransferase through its association with NCoR co-repressor complexes. Signal-dependent erasure of H4K20me3 is required for effective gene activation and is achieved by NF-KB-dependent delivery of the histone demethylase PHF2. Liver X receptors antagonize TLR4-dependent gene activation by maintaining NCoR/SMYD5-mediated repression. These findings reveal a histone H4K20 tri-methylation/de-methylation strategy that integrates positive and negative signaling inputs that control immunity and homeostasis. mRNA profiling from thioglycollate-elicited mouse macrophages treated with siRNA for Control, Smyd5 and Phf2 for 48 hours followed by 4 hours of LPS treatment.

Project description:RNA-Seq reads of DrosDel deficiency (Df/+) and parental strain diploid flies along with spike-in controls was performed on the SOLiD platform. Samples are named in this dataset according to the following sample naming scheme: tissue_genotype shorthand_sex_biological replicate #_platform_technical replicate. We sequenced mRNA from pools of female or male DrosDel and w1118 (parental strain for the Df/+ flies). The same sample was sequenced across two flow cells on the SOLiD platform.

Expression in Aneuploid Drosophila S2 Cells

Project description:Chromosomal and segmental aneuploidies are usually lethal or common features of cancer cells and variety of disease, but little is known about how copy number relates to gene expression. Drosophila males have a single X chromosome and two sets of autosomes, but X chromosome and autosome transcripts are equally abundant. This 2-fold increase in X chromosome gene expression requires a dosage compensation complex (MSL) that acetylates histone 4 at lysine 16 (H4AcK16). To determine the contribution of general buffering and MSL to X chromosome dosage compensation, we analyzed genome-wide copy number, expression and histone modification pattern in male Drosophila S2 cells with and without MSL. Keywords: Gene Regulation Study, genomic analyses RNA-seq and microarray were performed in Drosophila non-treated or RNAi treated S2 cells. Two biological replicates were used for expression profile. DNA-seq and CGH were performed (CGH data forthcoming) to check the copy number variation in S2 cells. Chromatin immunoprecipitations were performed in Drosophila non-treated or RNAi treated S2 cells with different histone modification antibodies. At least three biological replicates were performed for each antibody and treatment.

Exogenous rescue of KLHL9 in SF210 cell line

An inducible expression vector carrying KLHL9 or GFP was stably introduced into SF210 cells via lentivirus transduction.
