Gene expression analysis of S. Typhimurium cells residing in the food vacuole (phagosome) of the bacteria grazing ciliate Tetrahymena

ABSTRACT: The gene expression of Salmonella enterica Typhimurium MB282 residing in the food vacuole (phagosome) of Tetrahymena was analyzed by microarray. A minimum of three biological replicates were used. Each biological rep was comprised of at least two technical replicate arrays. MB282 incubated in H2O and MB282 grown to mid - log in LB were used as controls.

Project description:The aim of this experiment was to determine the changes in transcription caused by inhibition of efflux pumps by the Phe-Arg-Beta-Naptylamide (PABN) and chlorpromazine. Four biological replicates per condition were grown to mid-log phase in MOPS minimal media (OD600) and were exposed to the known efflux inhibitor PABN, and the proposed efflux inhibitor chlorpromazine at 100 µg/ml and 50 µg/ml, respectively. Exposure lasted for two hours. Total RNA was extracted and DNase-treated. The samples were sent to BGI, Hong Kong for sequencing by Illumina Hiseq 4000.

Project description:Streptococcus agalactiae (Lancefield’s group B Streptococcus, GBS) is a major bacterial species of genus Streptococcus and has medical and veterinary importance by affecting mainly humans (Maione et al., 2005; Johri et al., 2006), cattle (Keefe, 1997) and fish (Mian et al., 2009). The GBS is the most important pathogen for the Nile tilapia, a global commodity of the aquaculture sector, causing outbreaks of septicemia and meningoencephalitis (Hernández et al., 2009; Mian et al., 2009). This study aimed to evaluate the global abundancy of proteins among the main genotypes of GBS isolated from fish identified in Brazil using a label free shotgun liquid chromatography-ultra definition mass spectrometry (LC-UDMSE) approach and to compare the differential expression of proteins identified between isolates from fish and human.

Nucleosome mapping of Tetrahymena thermophila chromatin in vivo and in vitro

Project description:A conserved hallmark of eukaryotic chromatin architecture is the distinctive array of well-positioned nucleosomes downstream of transcription start sites (TSS). Recent studies indicate that trans-acting factors establish this stereotypical array. Here, we present the first genome-wide in vitro and in vivo nucleosome maps for the ciliate Tetrahymena thermophila. In contrast with previous studies in yeast, we find that the stereotypical nucleosome array is preserved in the in vitro reconstituted map, which is governed only by the DNA sequence preferences of nucleosomes. Remarkably, this average in vitro pattern arises from subsets of nucleosomes, rather than the whole array, being present in individual Tetrahymena genes. Variation in GC content contributes to the positioning of these sequence-directed nucleosomes, and affects codon usage and amino acid composition in genes. We propose that these ‘seed’ nucleosomes may aid the AT-rich Tetrahymena genome – which is intrinsically unfavorable for nucleosome formation – in establishing nucleosome arrays in vivo in concert with trans-acting factors, while minimizing changes to the coding sequences they are embedded within. All data are from the macronuclear genome. Unravelling the proteomic profile of rice meiocytes during early meiosis

Project description:Transfer of genetic traits from wild or related species into cultivated rice is nowadays an important aim in rice breeding. Breeders use genetic crosses to introduce desirable genes from exotic germplasms into cultivated rice varieties. However, in many hybrids there is only a low level of pairing (if existing) and recombination at early meiosis between cultivated rice and wild relative chromosomes. With the objective of getting deeper into the knowledge of the proteins involved in early meiosis, when chromosomes associate correctly in pairs and recombine, the proteome of isolated rice meiocytes has been characterized by nLC-MS/MS at every stage of early meiosis (prophase I). Up to 1316 different proteins have been identified in rice isolated meiocytes in early meiosis, being 422 exclusively identified in early prophase I (leptotene, zygotene or pachytene). The classification of proteins in functional groups showed that 167 were related to chromatin structure and remodelling, nucleic acid binding, cell-cycle regulation and cytoskeleton. Moreover, the putative roles of sixteen proteins which have not been previously associated to meiosis or were not identified in rice before, are also discussed namely: seven proteins involved in chromosome structure and remodeling, five regulatory proteins (such as SKP1 (OSK), a putative CDK2 like efector), a protein with RNA recognition motifs, a neddylation-related protein, and two microtubule-related proteins. Revealing the proteins involved in early meiotic processes could provide a valuable tool kit to manipulate chromosome associations during meiosis in rice breeding programs.

Project description:affy_syringae_malaga_athaliana - affy_syringae_malaga_athaliana - - Pseudomonas syringae is a plant pathogenic bacterium that relies on a type III secretion system (T3SS) to cause disease in susceptible hosts and to trigger defence in resistant plants. The T3SS translocates effector proteins directly inside the plant cell. Some P. syringae pathovars translocate the effector HopZ1a, which is recognized in Arabidopsis, triggering the hypersensitive response (HR). This resistance does not depend on the usual defence pathways involved in resistance against other avirulence effectors, so it would be very helpful to know the transcriptomic events that take place in the context of a hypersensitive response triggered by HopZ1a. ULP genes codifies for plant SUMO-proteases. Recent studies by our group revealed that they could be involved in plant defense against microorganisms.-- We infiltrated Arabidopsis thaliana ecotype Columbia wild type with 10mM MgCl2 (as mock inoculation), the virulent pathogen Pseudomonas syringae pv. tomato (Pto), Pto expressing the effector HopZ1a and Pto expressing a HopZ1a derivative carrying a point mutation in a residue essential for the cystein-protease activity. We also grew ulp1c/ulp1d mutant plants to analyze them either without treatment or inoculated with MgCl2 (as mock) and Pto wt. RIP-seq identification of RNAs enriched on RNA polymerase and the primary sigma factor HrdB in Streptomyces coelicolor

Project description:6S RNA is a small RNA with specific secondary structure that associates with the complex of RNA polymerase (RNAP) and the primary sigma factor in majority of bacteria. In mycobacteria, Ms1 interacts with the RNAP core without the sigma factor and probably replaces 6S RNA. It is unclear if S. coelicolor has any 6S RNA or Ms1 RNA. To identify putative Ms1/6S RNA or any other similar RNAs in Streptomycetes, we sequenced RNAs that co-immunoprecipitated with RNAP or the primary sigma factor HrdB. We also sequenced total RNA isolated from the lysate (input sample). We expect that putative Ms1/6S-like RNAs are enriched in RNA polymerase or sigma A samples compared to the inputs. The experiment was performed 42 hrs and 66 hrs after germination.

Transcriptome profile of Arabidopsis thaliana wild-type versus mea mutant ovary and seed at different developmental time points

Project description:merMEDEA (MEA) is a component of the Polycomb Repressive complex 2 (PRC2) of Arabidopsis thaliana, and a maternal imprinted gene that functions during central cell, embryo and endosperm development. Seeds that develop from mea mutant egg cells abort regardless of the paternal genotype. With this approach, we aim to uncover putative genes that are downstream of MEA and might cause the seed abortion phenotype. For this, we compare three developmental time point datasets between wild-type and mea mutant: ovary (before fertilization), and seed at 1-2 and 4 days after pollination (DAP).
