To understand the commitment of the genome to nervous system differentiation and function, we sought to compare nervous system gene expression to that of a wide variety of other tissues by gene expression database construction and mining. Gene expression profiling of livers from cafestol-fed APOE3Leiden mice

Project description:Unfiltered coffee markedly increases serum lipid levels in humans and mice. The responsible compounds are the fat-soluble diterpenes cafestol and kahweol. Cafestol is responsible for more than 80% of the effect on serum lipids and is the most potent cholesterol-elevating compound known in the human diet. Aim of these microarray studies was to identify novel genes and regulatory pathways determining the cholesterol raising effect of cafestol by genome-wide expression studies. Keywords: Transgenic APOE3Leiden_Mouse_liver_diet response_cafestol Transgenic APOE3Leiden (E3L) mice of the N21th generation (>99% C57BL6/JIco) were used. Mice were 10 weeks of age at the start of experiments, and received control or cafestol diet for 4 weeks (n=7 and 8 respectively). As control diet, diet W (Hope Farms) was used, a semi-synthetic diet (18.2 MJ/kg) enriched with saturated fat (15g/100g) and cholesterol (0.25g/100g). This diet was supplemented with 0.04% (wt/wt) cafestol and 0.02% (wt/wt) kahweol for the cafestol diet. Microarray experiments were performed in duplicate: the same RNAs were labeled, divided into two different pools and hybridized onto two different GEMs 2.03 (Incyte Genomics, Palo Alto, CA). Duplicates are indicated by the same SY or TP number in the sample titles.

Mutation Mapping of 31 Streptococcus suis strains

Project description:Identification of Genes and Genomic Islands Correlated with High Pathogenicity through Tilling Microarray-Based Comparative Genomics in S. suis. Streptococcus suis is an important zoonotic pathogen that can cause meningitis and sepsis in both pigs and humans. S. suis isolates have been categorized into groups of different levels of pathogenicity, with sequence type (ST) ST1 clonal complex strains having a higher degree of virulence than other STs. However, the genetic basis of the differences in pathogenicity is still poorly understood. In this study, a comprehensive genomic comparison of 31 S. suis strains from different clinical sources with the genome sequence of the high pathogenicity (HP) strain GZ1 was conducted using NimbleGenM-bM-^@M-^Ys tilling microarray platform. Comparative genomic analysis on the 31 S. suis strains of different serotypes and ST types through tilling arrays.

Comparison of undifferentiated ES cell lines HM1, IMT11, SHBL6.3

Project description:3 different ES cell lines were compared in order to determine whether there are significant expression profile differences between ES cell lines, or whether the constraints of maintaining pluripotency in culture force a similar expression profile on cell lines derived from disparate sources. Our results indicate that the latter is more likely. We identified 21 genes that were significantly differentially regulated, either on comparison with the pooled control, or on direct comparison of individual ES cell line data from different slides. Using semi-quantitative RT-PCR on 3 separate isolates from each cell line, we have confirmed 4 of these genes as consistently differentially regulated, Hprt, and 3 others. We would conclude therefore that different ES cell lines at the same passage number in identical culture conditions show very similar expression profiles. Keywords: cell type comparison Cardiff University Array Facility NIA 15K slides were used in conjunction with 3 different RNA isolates from each of the ES cell lines. A pooled control was assembled using equal quantities of cells from each cell line, RNA was extracted and labelled, for use on every slide. Fluor switches were carried out, and 12 replicates were used for each cell line (3 biological replicates). The ES cell lines were each derived from different sources; IMT11 cells are derived from 129 strain mice. HM1 cells are also derived from 129 mice, but are missing a functional copy of Hprt. SHBl6.3 cells are derived from the less permissive C57Bl6/J mouse strain. Data were analysed as described in the GSM submissions.

Microarray assay of the genetic response of Picea abies to Heterobasidion annosum infection - Loop1

Project description:The hypothesis of the experiment is that infected trees of high resistance express a wider variety of resistance genes than infected trees of low resistance, and that the level of expression of these resistance genes differs between infected and healthy branches. Also, some genes highly expressed in the infected state not expressed in the healthy state may be in response to the wounding rather than the actual infection. By comparing these expressions to that of wounded, uninfected branches, this could also be clarified. Three different Picea abies clones, of increasing resistance to fungal attack, have been infected. For all clones, three rametes have been infected with Heterobasidion of 1 month, by means of cutting the cambium and inoculating a piece of fungus growing in agar in the wound. For the low and medium resistant clone, a fourth ramete has been cut and inoculated with agar not containing any fungal material.
