Differences in gene expression between fast and slow muscle or between normal and denervated slow muscles

Project description:Fast and slow skeletal muscles show different characteristics and phenotypes. This data obtained from microarray includes the comparison of normal fast plantaris and slow soleus muscles of adult rats. Characters of slow muscle are strongly dependent on the level of muscular activity. Denervation silences the muscular activity. Therefore, we determined the effects of denervation on gene expression in slow soleus muscle of adult rats. Denervation was performed by transection (~5 mm) of left sciatic nerve at the gluteal level. No treatments were made in the normal control rats. Sampling of soleus and/or plantaris was performed in both normal and experimental groups 28 days after the surgery.

Solexa sequencing of small RNAs in Sprague-Dawley (SD) rat [dorsal root ganglia]

Project description:We applied Solexa sequencing technology to identify rat microRNA genes in dorsal root ganglia (DRGs) following sciatic nerve resection. Using Solexa sequencing, computational analysis and Q-PCR verification, 114 novel miRNAs in rats were discovered and identified, of which 52 novel miRNAs were first reported in rat DRGs and 62 novel miRNAs were produced at days 1, 4, 7 and 14 after sciatic nerve resection. Comparative proteomics analysis of growth-primed adult dorsal root ganglia reveals key molecular mediators for peripheral nerve regeneration

Project description:Peripheral nerve injuries due to physical insults or chronic diseases are quite common, yet no pharmacological therapies are available for the effective repair of injured nerves. The slow growth rate of adult nerves and insufficient access to growth factors pose major hurdles in timely reinnervating target tissues and restoring functions after nerve injuries. A better understanding of the molecular changes that occur during the immediate regenerative reprogramming of neurons, stated here as in vivo priming, following nerve injury may reveal ideal candidates for future therapies. Hence, molecular profiling of neuronal soma within the first week of nerve injury has been the gold standard for revealing molecular candidates critical for nerve regeneration. A complementary in vitro regenerative priming approach was recently shown to induce enhanced outgrowth in adult sensory neurons. In this work, we exploited the in vitro priming model to reveal novel candidates for adult nerve regeneration. We performed the whole tissue proteomics analysis of in vitro primed DRGs and compared their molecular profile with that of the in vivo primed, and control DRGs. Through this approach, we identified several commonly and uniquely altered molecules in the in vitro and in vivo primed DRGs that have the potential to modulate adult nerve regrowth. We further validated the growth inducing potential of mesencephalic astrocyte-derived neurotrophic factor (MANF), one of the hits identified in our proteomics analysis, in primary adult sensory neurons. Overall, this study showed that in vitro priming partially reproduces the molecular features in in vivo primed adult sensory neurons. The shortlisted candidates presented here from the two priming approaches may serve as potential therapeutic targets for adult nerve regeneration.

Project description:The right legs of 8 Brown-Norway male rats were denervated by a high sciatic nerve section in the hip region of the hind limb.Two months after denervation (6 months of age), extensor digitorum longus (EDL) muscles were removed from the operated legs. The EDL muscles from 8 age-matched non-operated rats served as innervated controls. Total RNA was isolated, labeled cDNA was prepared and hybridized to the Rat Atlas 1.2 Array II membranes (Clontech Laboratories, Palo Alto, CA).

Murine fast-twitch muscle: two-week progression of denervation atrophy

Project description:The right legs of 3 months old CD1 mice were denervated by unilaterally cutting the sciatic nerve at the level of trochanter, resulting in a permanent denervation of the lower hindleg. At the indicated times, animals were killed by cervical dislocation and tibialis anterior (TA) muscles were dissected out and frozen in liquid nitrogen. The expression analysis was carried out at five time points, namely just after denervation (time 0) and 1, 3, 7 and 14 days after nerve interruption. The contralateral, left TA muscle from the same individual served as innervated control. We reversed labeling of denervated and contralateral samples in each experiment, thus carrying out two separate hybridizations for each time point. Genome-wide analysis of denervation induced gene expression in mouse triceps surae muscle

Project description:Analysis of denervation induced regulation of muscle mass at gene expression level. The hypothesis tested in the present study was that the presence of MuRF1 contributes to the extent of gene expression changes observed in specific sets of genes during a challenge leading to muscle atrophy. Results provide important information on the response of triceps surae muscle to sciatic nerve resection (denervation), such as specific structural, metabolic, and neuromuscular junction associated genes, that may be influenced by MuRF1 during atrophy. Total RNA obtained from isolated triceps surae muscle subjected to 3 or 14 days post-denervation compared to nonsurgically treated littermate control muscles.

Muscle denervation promotes functional interactions between glial and mesenchymal cells through NGFR and NGF

Project description:We have performed parallel scRNA-seq and snATAC-seq analysis of skeletal muscles subjected to sciatic nerve transection to delineate cell type-specific patterns of gene expression and chromatin accessibility at different time-points post-denervation. This analysis revealed that, unlike muscle injury, denervation leads to the selective activation of specific muscle-resident cell types, such as glial cells and a population of mesenchymal cells marked by the expression of Thy1/CD90.
