Project description:To understand downstream genes affected by overexpression of OsbHLH148, the Rice 3’-Tiling Microarray analysis (GreenGene Biotech, Yongin, Korea) was carried out to profile gene expression of OsCc1:OsbHLH148 transgenic plants in comparison with wild-type plants under normal growth conditions. RNA samples from these plants were used to generate cyanine-3 (Cy3)-labeled complementary DNA (cDNA) probes, which were then hybridized to the microarray. Each data set was obtained from two biological repeats with independent transgenic lines. Expression profiling was conducted using a Rice 3’-Tiling Microarray. Information on the microarray can be found at http://www.ggbio.com (GreenGene Biotech). The Rice 3’-Tiling Microarray was designed from 27,448 genes deposited at IRGSP, RAP1 database (http://rapdb.lab.nig.ac.jp). Among these, 20,507 genes were from representative RAP1 sequences with cDNA/EST supports and 6,941 genes were predicted without cDNA/EST supports. Ten 60-nt long probes were designed from each gene starting 60 bp ahead the end of stop codon with 10 bp shifts in position so that 10 probes covered 150 bp in the 3' region of the gene. In total, 270,000 probes were designed (average size, 60-nt) to have Tm values of 75 to 85 °C. The microarray was manufactured by NimbleGen Inc. (http://www.nimblegen.com/). Random GC probes (38,000) were used to monitor the hybridization efficiency and fiducial markers at the four corners (225) were included to assist with overlaying the grid on the image. The microarray was used to profile gene expression in OsCc1:OsbHLH148 transgenic and wild-type rice plants. Cy3-labeled target cDNA fragments were synthesized from two-week old seedlings using a Cy3-9mer primer. For normalization, data were processed with cubic alpine normalization using quartiles to adjust signal variation between chips and with Rubust Multi-Chip Analysis using a median polish algorithm implemented in NimbleScan (Workman et al., 2002; Irizarry et al., 2003). To assess the reproducibility of the microarray analysis, we repeated the experiment two times with independent transgenic lines, T-2 and T-9, and analyzed each data set statistically using one-way ANOVA.

Project description:The genome structrure of domesticated species is influenced by complexity of breeding practices exercised by humans. Hokkaido is the northern-most regio of Japan, and one of northern limit of rice cultivation of world. The climatic conditions of Hokkaido are considered to be unsuitable for rice cultivation. Rice breeding programs of Hokkaido have focused on adaptability to specific local environmental condiitons (such as short growth period, low temperature conditions). These specific selection pressures have generated the unique genetic structures of Hokkaido rice cultivars. The genotype of sixty-three Hokkaido rice varieties were already analyzed by SSR marker, and the results showed that Hokkaido rice varieties were classified into six groups (Shinada et al, 2014). The unique genomic structures of six groups may have related to specific gene expression. This study analyze the gene expression profiles of Hokkaido rice variety. Akage, Hayayuki, Sorachi, Yukara, Norin No15, Hoshinoyume and Kitaake are classified into group I, II, IIIa, IIIb, IV, V and V, respectively. Full-expanded third leaf blade was used for this study. Biological replicates; 2 (Yukara, Kitaake) , 3 (Akage, Hayayuki, Sorachi, Norin No.15, Hoshinoyume). 1 samples derived from 5 plants grown under same conditons

We compare the gene responses by RTBV infection between RTBV susceptive (TN1) and resistant cultivar (TW16). TN1 infected with RTBV shows the mild stunting and leaf yellowing, although TW16 shows only mild stunting at only early infection stage, and recovers the symptoms. Project description:Expression profiles of one-week-old rice seedlings exposed to Pi-deficient solution for 6, 24, 48, 72 hours were monitored by microarray that contains approximately 60,000 rice clones (Affymetrix GeneChip). The probes were prepared from RNAs isolated from rice seedlings exposed to Pi-deficient solution for 6, 24, 48, 72 hours, respectively, and those non-treated controls. For hybridization, two biological replicates were used to extract RNAs from different batches of plants. Rice seedlings were exposed to low phosphate for 6h, 24h, 48h and 72 h, respectively. The Pi-inducible and Pi-repressive genes were taken as the expression ratio (treatment relative to control) greater and less than 2-fold, respectively

Project description:The quantitative proteomes of leaf tissue from A. thaliana at 4 weeks and 5 weeks of growth using tandem mass spectrometry with label-free quantification. A comparison of three genotypes has been performed, namely i) the Col-0 wild type ecotype, ii) a T-DNA insertion mutant disrupting the plastoglobule-localized ABC1K6 protein (abc1k6-1) that is delayed in transition to reproductive growth, and iii) a complementation line (Comp3) that restores the timely progression of development with the ABC1K6 wild-type protein sequence tagged C-terminally with GFP in the abc1k6-1 background. Whereas wild-type and abc1k6-1 remain in the vegetative growth stage at 4 weeks of age, the wild-type plants have transitioned to reproductive growth (as evidenced by the emergence of the infloresence bolt) by 5 weeks of age, while abc1k6-1 remians in vegetative growth. Our proteomics experiment seeks to identify leaf proteome differences prior to wild-type transition to reproductive growth that may account for the delayed transition in the abc1k6-1 mutant.
