CGH microarray analysis of human prostate adenocarcinoma and normal samples

ABSTRACT: Prostate adenocarcinoma and matched adjacent normal samples were profiled for copy number with the Agilent 244A CGH Array to support a study of deep transcriptional sequencing on these samples. Two-condition experiment: Prostate adenocarcinoma versus matched normal from three separate patients.

Project description:373 tumors were profiled for copy-number alterations with the high-resolution Agilent 244A aCGH Array. Tumor samples were assayed on Agilent Human Genome CGH 244A Microarrays with the intent of surveying the landscape of genomic alterations in 5 tumor types. Human male genomic DNA (Promega P/N G1471) was used as reference. Individual log2 ratios of background subtracted signal intensities were obtained from the Agilent Feature Extraction software version 9.5. The log2 ratios were centered to a median of zero and the resulting log2 ratio values for each probe were segmented using GLAD. All probes within the genomic bounds of a given GLAD-derived segment were given the mean copy number value of probes within that segment.

Project description:1 lung tumor was profiled for copy-number alterations with the high-resolution Agilent 244A aCGH Array. One lung tumor sample were assayed on the Agilent Human Genome CGH 244A Microarrays with the intent of comparing the genomic alterations reported by the array platform with those reported by high-thoughput sequencing. Project description:We have examined the microRNA expression in 154 lung adenocarcinoma samples and 20 paired normal lung tissue samples and investigated the microRNA expression to clinical variables, EGFR- and KRAS- mutational status and time to progression. 174 samples are analyzed. 154 from lung adenocarcinoma tumor tissue and 20 from paired normal lung tissue samples. No replicates or control samples included.
