Project description:This experiment was performed to obtain strand-specific transcriptional profiles of haploid yeast in four different growth conditions. This helps to better understand how sense and antisense transcription changes as a function of growth condition and thus complements the protein-based data of the publication this dataset refers to.Haploid yeast (strain YMaM330) were grown to mid-log phase in one of 4 growth media: rich media with either glucose, galactose or ethanol (YPD, YPGal or YPE) as carbon sources or synthetic growth medium with glucose as a carbon source (SC). Strand-specific tiling arrays were then used to measure RNA levels of both coding and non-coding transcripts. We found the transcriptome to be very similar to diploid yeast and therefore used the annotation established in Xu Z., Nature, 2009. The expression profiles are available in a searchable web-database (http://steinmetzlab.embl.de//cgi-bin/viewKnopLabArray.pl?showSamples=KnopHaploidTest2&type=heatmap).

L. lactis MG1363 transcriptome analysis of 4 evolved strains

Project description:L. lactis MG1363 was evolved in 4 fermentors in glucose-containing chemically defined medium (CDMPC) for 309 generations at a dilution rate of 0.5h-1 Glycerol stocks made during the evolution experiment were revived in CDMPC and further characterized. Glycerol stocks from generation 309 were revived in CDMPC and grown to mid-exponential phase. Strains from each of the 4 fermentors were compared to the original strain (Generation 0).

Gold induction of C. metallidurans CH34

Project description:Whole-genome expression microarray experiments were conducted to assess the response of C. metallidurans CH34 to aqueous Au(III)-chloride and identify possible biochemical pathways for Au detoxification. Four microarray experiments were conducted to assess gold response at low, medium and high Au(III)-chloride concentrations (i.e., 10, 50 and 100 ÂµM Au(III)-chloride) and different induction times (10 and 30 minutes with 50 ÂµM Au(III)-chloride). Based on these arrays, the differentially expressed genes upon gold-exposure can be identified. The four microarray experiments (10, 50 and 100 ÂµM Au(III)-chloride at 10 minutes and 50 ÂµM Au(III)-chloride at 30 minutes) were all performed in biological triplicate and containing three (in-slide) technical repeats. For all conditions, the metal-induced sample (Cy5) was compared with the non-induced sample (Cy5) to identify those genes that were differentially expressed upon gold exposure.

The unphosphorylated form of the PAQosome core subunit RPAP3 binds ribosomal preassembly complexes to modulate ribosome biogenesis.

Project description:The PAQosome (Particle for Arrangement of Quaternary structure) is a twelve-subunit HSP90 co-chaperone involved in the biogenesis of several human protein complexes. Two mechanisms of client selection have previously been identified, namely the selective recruitment of specific adaptors and the differential use of homologous core subunits. Here, we describe a third client selection mechanism by showing that RPAP3, one of the core PAQosome subunits, is phosphorylated at several Ser residues in HEK293 cells. Affinity purification coupled with mass spectrometry (AP-MS) using expression of tagged RPAP3 with single phospho-null mutations at Ser116, Ser119 or Ser121 reveals binding of the unphosphorylated form to several proteins involved in ribosome biogenesis. In vitro phosphorylation assays indicate that the kinase CK2 phosphorylates these RPAP3 residues. This finding is supported by data showing that pharmacological inhibition of CK2 enhances binding of RPAP3 to ribosome preassembly factors in AP-MS experiments. Moreover, silencing of PAQosome subunits interferes with ribosomal assembly factorsâ€™ interactome. Altogether, these results indicate that RPAP3 phosphate group addition/removal at specific residues modulates binding to subunits of preribosomal complexes and allows speculating that PAQosome posttranslational modifications is a mechanism of client selection.

Targeted AURKA degradation: Towards new therapeutic agents for neuroblastoma

Project description:Aurora kinase A (AURKA) is a well-established target in neuroblastoma (NB) due to both its catalytic functions during mitosis and its kinase-independent functions, including stabilization of the key oncoprotein MYCN. We present a structure-activity relationship (SAR) study of MK-5108-derived PROTACs against AURKA by exploring different linker lengths and exit vectors on the thalidomide moiety. PROTAC SK2188 induces the most potent AURKA degradation (DC50,24h 3.9 nM, Dmax,24h 89%) and shows an excellent binding and degradation selectivity profile. Treatment of NGP neuroblastoma cells with SK2188 induced concomitant MYCN degradation, high replication stress/DNA damage levels and apoptosis. Moreover, SK2188 significantly outperforms the parent inhibitor MK-5108 in a cell proliferation screen and patient-derived organoids. Furthermore, altering the attachment point of the PEG linker to the 5-position of thalidomide allowed us to identify a potent AURKA degrader with a linker as short as 2 PEG units. With this, our SAR-study provides interesting lead structures for further optimization and validation of AURKA degradation as a potential therapeutic strategy in neuroblastoma.

B subtilis Natto wild type and spo0A derivative were grown on top of LB solid medium with 0.7% agar concentration (Sample 5-7). In first experiment, 4 biological replicates were used, while in the second experiment 3 biological replicates included. Dye swaps are included in both experiments.

The Mycobacterium tuberculosis Clp Gene Regulator is Required for in vitro Reactivation from Hypoxia-induced Dormancy

Project description:The isogenic Mtb:ΔRv2745c mutant is significantly more sensitive normoxia conditions after a period of hypoxia, relative to wild-type Mtb, implicating a role for ClgR in response to reactivation, in vivo. Both hypoxia and reaeration treatment led to dysregulation of the σH regulon in the isogenic mutant, Mtb:ΔRv2745c. Induction of clgR in Mtb did lead to Clp protease induction, indicating that clgR plays a role in differntially activating downstream genes in a condition dependent manner. Disruption of genes involved in the dosR regulon, the Enduring Hypoxia Response, lipid synthesis, and mycolic acid synthesis also occurred in the knock out, implicating clgR as a possible regulator of downstream signaling cascades that facilitate Mtb survival. There was also a differnetial response of genes that are known Clp protease targets, in addition to potential Clp protease targets that had similar induction patterns as known Clp protease targets. At different time points, following hypoxia (day 1, day 5, and day 7) and reaeration (1 hour, 4 hour, 6 hour, 12 hour, 24 hour, and 48 hour) treatments M. tuberculosis CDC1551 cultures, RNA was extracted and labeled with Cy5. RNA was also extracted from pre-hypoxia (t=0) time points and labeled with Cy3. These samples were cohybridized on M. tuberculosis CDC1551 whole genome microarrays using biological triplicate samples (i.e. samples derived from three distinct cultures and treatments) and thus three unique datasets were generated for each of the three time points for Mtb. Similar experiments were performed for an isogenic Rv2745c (clgR) mutant in Mtb CDC1551 which was generated by allelic exchange.
