NESG1-mediated differential expression genes in nasopharyngeal carcinoma (NPC)

ABSTRACT: Analysis of differential expression genes in NESG1-overexpressed and negative nasopharyngeal carcinoma. NESG1 is a candidate tumor suppressor in NPC. Results provide insight into the molecular pathogenesis of NESG1 in NPC. NESG1 cDNA was transfected into NESG1-negative NPC 5-8F cells and affymetrix microarrays HG-U133_Plus_2 were used to analyze the differential genes in NESG1-overexpressed NPC cells and their control NESG1-negative NPC cells.

Genome-wide microRNA analysis of NPC and non-NPC specimens gene expression

Project description:Analysis of differential expression between NPC and non-NPC tissues at miRNA expression level. We used a miRNA microarray platform to investigate the profile between NPC tissues and normal nasopharyngeal tissues to evaluate the relationship between miRNA expression and NPC. Recognition of the aberrant miRNAs and enrichment pathway analysis of predicted target gene may provide some clues to estimate the mechanism of miRNA effects on NPC carcinogenesis mediated by miRNA-mRNA regulation. Total RNA was extracted from 8 NPC tissues compared to 4 nasopharyngeal tissues. We peformed the Illumina miRNA microarray to identify the differentially expressed miRNA between NPC tissues and normal nasopharyngeal tissues.

cDNA microarray analysis of miR-1 transfected HeLa and NPC-TW01 cells

Project description:To investigate the mechanisms of miR-1 inducing apoptosis, we performed cDNA expression microarray analysis to identify the candidate miR-1 regulating genes that are involved in apoptosis. NPC-TW01 cells were transfected with miR-1 or miR-negative control for 40 hours, their total RNA were isolated from the cells and hybridized to an Agilent human whole genome oligo 4 x 44 K microarray. HeLa cells were transfected with miR-1 or miR-negative control for 40 hours, their total RNA were isolated from the cells and hybridized to an Agilent human whole genome oligo 4 x 44 K microarray.

Alteration of hepatic gene expression profile in NPC mice correlates with tissue damage and oxidative stress status

Project description:Background: Niemann Pick type C disease (NPC) is a neurovisceral lipid storage disorder, characterized by unesterified cholesterol accumulation in lysosomal/late endosome compartments. The main tissues affected in the disease are the liver and the cerebellum. Although the primary defect in this disease occurs in the liver, the pathological mechanisms involved in hepatocyte damage and death have been poorly explored. Here, we assessed biochemical parameters, liver histology and the mRNA abundance of genes encoding proteins associated to oxidative stress, copper metabolism, fibrosis and inflammation and cholesterol metabolism in livers of WT and NPC mice. Methodology/Principal Findings: We found that the histology of NPC mice livers show signals of inflammation and fibrosis. This was correlated with an increase of carbonylated proteins and reduced glutathione content in the liver, as well as a significantly increment of total content of copper in liver tissue. Finally, we analyzed the liver gene expression pattern by qPCR and microarray assays. We found a correlation between the tissue fibrotic status and a differential hepatic expression of genes related to oxidative stress, fibrosis and inflammation processes in NPC mice. Conclusions/Significance: Our data show that NPC liver disease is evidenced by an increase in fibrosis as well as in oxidative stress status. Concomitantly, there is a correlation with an altered gene expression pattern, mainly of oxidative stress and fibrosis related genes, which could be useful as a potential disease progression biomarkers. RNA-Seq quantitative analysis of the regulation of platelet-derived extracellular vesicles on NPC cells transcriptomes

Project description:Nasopharyngeal carcinoma (NPC) is a malignant epithelial tumor with a high metastatic feature and invasive nature. The survival rate of NPC patients is still very low due to the high incidence of distant metastasis. Platelets are versatile blood cells and mediate the distant metastasis of tumor cells via the blood circulation. However, the role and underlying mechanism of platelets responsible for the NPC cells hematogenous metastasis are not well understood. In our study, we found that platelet-derived EVs of NPC patients (P-EVs) induced the metastasis and mesenchymal-epithelial transition process in NPC cells. To shed light on the mechanism underlying P-EVs-induced NPC metastasis and MET process, we performed high throughput RNA-Seq analyses to reveal the differentially expressed genes in NPC cells treated with or without P-EVs. We observed that there was a significant overlap in the expression of integrins that were altered in 6-10B and 5-8F upon P-EVs treatment. Of these, integrin β3 (ITGB3) exhibited the most obvious upregulation.

ATAC-seq of human (Homo sapiens) and cynomolgus macaque (Macaca fascicularis) iPSC and iPSC-derived NPC cell lines

Project description:ATAC-seq samples from 2 species and 2 cell types were generated to study cis-regulatory element evolution. Briefly, previously generated urinary stem cell derived iPS-cells (Homo sapiens) of 2 human individuals and fibroblast derived cynomolgus macaque iPSCs (Macaca fascicularis) of 2 individuals (Geuder et al. 2021) were differentiated to neural progenitor cells via dual-SMAD inhibition as three-dimensional aggregation culture (Chambers et al. 2009; Ohnuki et al. 2014). The NPC lines were cultured in NPC proliferation medium and passaged 2 - 4 times until they were dissociated and subjected to ATAC-seq together with the respective iPSC clones. ATAC-seq libraries were generated using the Omni-ATAC protocol (Corces et al. 2017) with minor modifications.
