Transcriptional profiling of adult wild-type IFM and leg muslce in comparison to salm RNAi IFM.

ABSTRACT: Transcriptional profiling comparing adult wild-type indirect flight muscle (IFM) with wild-type leg muscle and salm RNAi IFM (Mef2-GAL4, UASsalmIR). We used 2 different salm hairpin constructs for the experiments, TF3029 and TF101052, both available from the VDRC Drosophila stock centre. Experiments were done in biological duplicates + 1 technical replicate (1 labeled sample was hybridized on a different array)

Project description:Gene expression profiling was used to identify genes that display radiation-induced transcriptional change over mouse strain and tissue differences. Experiment Overall Design: Inbred A/J, C57BL/6J and C3H/HeMs female mice were irradiated by gamma-rays as local irradiation in single doses to the thorax or hind leg. The animals were sacrificed at 1, 12 and 72 hours after irradiation. Non-irradiated mice served as the controls. The lungs and skin were dissected and used for expression analysis. Each sample including non-irradiated control was hybridized with global control that derived from mixture of commercially available total RNA from ten organs.

The RNA binding protein Arrest (Aret) regulates myofibril maturation in Drosophila flight muscle

Project description:In Drosophila, fibrillar flight muscles (IFMs) enable flight, while tubular muscles mediate other body movements. Here, we use RNA-sequencing and isoform-specific reporters to show that spalt major (salm) determines fibrillar muscle physiology by regulating transcription and alternative splicing of a large set of sarcomeric proteins. We identify the RNA binding protein Arrest (Aret, Bruno) as downstream of salm. Aret shuttles between cytoplasm and nuclei, and is essential for myofibril maturation and sarcomere growth of IFMs. Molecularly, Aret regulates IFM-specific transcription and splicing of various sarcomeric targets, including Stretchin and wupA (TnI), and thus maintains muscle fiber integrity. As Aret and its sarcomeric targets are evolutionarily conserved, similar principles may regulate mammalian muscle morphogenesis.

[URE3] Prion formation by the Candida albicans Ure2p (but not by C. glabrata Ure2p)-ScUre2

Project description:[URE3] is a prion (infectious protein) of the Saccharomyces cerevisiae Ure2p, a regulator of nitrogen catabolism. We find that the Ure2p of Candida albicans and C. glabrata also regulate nitrogen catabolism. Conservation of amino acid sequence within the prion domain of Ure2p has been proposed as evidence that the [URE3] prion helps its host. We show that the C. albicans Ure2p, which does not conserve this sequence, can nonetheless form a [URE3] prion, but the C. glabrata Ure2p, which does have the conserved sequence, cannot form [URE3]. These results suggest that the sequence is not conserved to preserve prion forming ability. Two groups (WT and ure2 mutant) consisted of 4 biological replicates in which a ure2 deleted strain sample was paired with the wild type strain sample. Each group included 1 reciprocally labeled sample.

Proteomic profiling of cisplatin-resistant and cisplatin-sensitive germ cell tumor cell lines using quantitative mass spectrometry

Project description:Testicular germ cell tumors (GCTs) are the most common malignant solid neoplasms in men between the age of 15 and 40 with an increasing incidence seen over the last four decades. Histologically, type II GCT are divided into seminomas (SEM) and non-seminomatous GCT (NSGCT) according to the WHO. NSGCT comprise distinct subentities, e.g. embry-onal carcinomas (EC), yolk sac tumors, choriocarcinomas and teratomas (TER). The distinction between SEM and NSGCT is important because of varying treatment approaches, treatment responses and patients’ prognosis. The treatment of GCTs primarily comprises a radical inguinal orchiectomy of the affected testis. Subsequent cisplatin-based combination chemotherapy is required in metastatic GCTs. The introduction of cisplatin-based com-bination chemotherapy has led to cure rates of up to 90% even in metastatic disease stages. Teratomas are of particular interest, as they are uniformly cisplatin-resistant and sur-gery is the only successful therapy. The number of patients with recurring disease that finally fail several lines of platinum-based chemotherapy is about 3-5% of all GCT patients and about 15% of patients with primary metastatic disease, but they have an exceptionally poor prognosis with a life-expectancy of only a few months. In this study, we compared cisplatin-resistant and cisplatin-sensitive cell lineages of pluripotent NTERA-2 and NCCIT as well as the nullipotent 2102EP cells (with NCCIT deriving from a TP53 mutated mixed mediastinal GCT) by high-resolution mass spectrometric analy-sis (MS) combined with stable isotope labelling with amino acids in cell culture (SILAC). The NTERA-2 and NCCIT cell lines represent EC, which can develop in all other types of NSGCT. Both cell lines represent a very well-studied in vitro model for NSGCTs.
