ABSTRACT: Transcriptional profiling during Arabidopsis seed coat development at 3 key developmental timepoints by using 2 mutant lines and their wild types. The data provides a globe view of seed coat development in arabidopsis can be used for identification of new gene candidates for seed coat development. 3 seed coat development stages, 4 lines (2 wild type + 2 mutants) of arabidopsis were sampled. 4 biological replicates.

RNA-Seq Profiling of a Defective Seed Coat Mutation in Glycine max Reveals Differential Expression of Proline Rich and Other Cell Wall Protein Transcripts

Project description:The plant cell wall performs a number of essential functions including providing shape to many different cell types and serving as a defense against potential pathogens. The net pattern mutation creates breaks in the seed coat of soybean (Glycine max) because of ruptured cell walls. Using RNA-Seq, we examined the seed coat transcriptome from three stages of immature seed development in two pairs of isolines with normal or defective seed coat phenotypes due to the net pattern. The genome-wide comparative study of the transcript profiles of these isolines revealed 364 differentially expressed genes in common between the two varieties that were further divided into different broad functional categories. Genes related to cell wall processes accounted for 19% of the differentially expressed genes in the middle developmental stage of 100-200 mg seed weight. Within this class, the cell wall proline-rich and glycine-rich protein genes were highly differentially expressed in both genetic backgrounds. Other genes that showed significant expression changes in each of the isoline pairs at the 100-200 mg seed weight stage were xylem serine proteinase, fasciclin-related genes, auxin and stress response related genes, TRANSPARENT TESTA 1 (TT1) and other transcription factors. The mutant appears to shift the timing of either the increase or decrease in the levels of some of the transcripts. The analysis of these data sets reveals the physiological changes that the seed coat undergoes during the formation of the breaks in the cell wall. Examination of soybean isolines in two different genetic background at three different seed weight stages: Seed coats of Clark standard (CS, wild type) & Clark defective (CD, seed coat mutant), Harosoy Standard (HS) & Harosoy defective (HD) at 50-100mg, 100-200mg and 400-500mg.

Mapping and dynamics of regulatory DNA in A. thaliana tissues and cell types across developmental transitions

Project description:We performed DNase-seq on root tissue, root epidermal cell types, seed coat epidermal cells at two developmental stages, and open and closed flowers. Root: We performed chromatin profiling (DNase-seq) on whole root (all cell types), or root epidermal cell types (hair cell, non-hair cell). Seed coat: We performed chromatin profiling on seed coat epidermal cells from siliques at two developmental stages (4 days past anthesis, 7 days past anthesis). We preformed chromatin profiling (DNase-seq) on flowers at two developmental time points (open and closed flowers). All plants were grown on plates (roots only) or in soild in LD conditions (16hr light 22°C, 8hr dark 20°C). Spatial distribution of proteins and metabolites in developing wheat grain and their differential regulatory response during the grain filling process

Project description:Grain filling and proper grain development are essential biological processes in the plant’s life cycle, which majorly contributes to the final seed yield and quality in all cereal crop. However, very scarcely this knowledge is available in the literature regarding how the different wheat grain components contribute to the overall development of the seed. We performed a proteomics and metabolomics analysis in four different developing components of the wheat grain (seed coat, embryo, endosperm and cavity fluid) to characterize molecular processes during early and late grain development. In-gel shotgun proteomics analysis in 12, 15, 20 and 25 days after anthesis (DAA) lead us to identify and quantify 15,484 proteins out of which 410 differentially expressed proteins (DEPs) were identified in the seed coat, 815 in embryo, 372 in endosperm and 492 in cavity fluid. The abundance of selected protein candidates revealed spatially and temporally resolved protein functions associated with development and grain filling. Multiple proteins such as pyruvate phosphate dikinase (PPDK) and 14 -3- 3 undergo a major change in abundance during wheat grain development. Proteins binned into the functional category of cell growth /division were highly expressed during early stages (12 and 15 DAA) whereas those of starch biosynthesis in the middle or late stages. At the metabolome level all tissues and especially the cavity fluid showed highly distinct metabolite profiles. The tissue specific data are integrated with biochemical networks to explore a comprehensive map of molecular processes during grain filling and developmental processes.

Identification of soybean seed developmental stage specific and tissue specific miRNA targets by degradome sequencing .

Project description:Five degradome libraries were constructed from three different seed developmental stages. Separate degradome libraries were constructed for seed coat and cotyledons to identify the tissue specific miRNAs and their potential targets. Sequencing and analysis of degradome libraries gives identification of 183 different targets for 80 known soybean miRNAs. We found 30 cotyledon specific, 18 seed coat specific and 32 miRNAs found in both tissues irrespective of the developmental stages. One interesting observation is that we found more miRNA targets in late seed developmental stages than earlier stages. Additionally, we have validated four different auxin response factor genes as targets for gma-miR160 via RNA ligase mediated 5? rapid amplification of cDNA ends (RLM-5?RACE).
