To understand what underlying transcriptional processes contribute to this resistance, A1160, HapB and 29.9 were cultured either in the presence or absence of itraconazole. RNA-sequencing was used to compare transcription profiles of each mutant strain with or without the drug, to A1160 with or without drug.

Next Generation Sequencing identifies O2-responsive genes in the human pathogenic fungus Aspergillus fumigatus

Project description:Low oxygen conditions are not only common to natural environments but also occur during tissue invasive growth in the human host. Only few cellular factors have been identified up to now that allow the fungus to efficiently adapt its energy metabolism to the lack of O2. In the present study, we cultivated A. fumigatus in an O2-controlled fermenter and analysed its minute-scale responses to O2 limitation. Transcriptome sequencing revealed a group of genes underlying a rapid and highly dynamic regulation. As an initial experimental setup, A. fumigatus was cultivated in an O2-controlled fermenter, which allowed minute-scale variations in O2-fluxes largely independent of other secondary effects. Cultures were initially grown at saturated O2 concentrations (100% saturation M-bM-^IM-^H 260 M-BM-5mol l-1) and rapidly shifted to hypoxic growth conditions at an initial O2 saturation of 5% (M-bM-^IM-^H 13 M-BM-5mol l-1). Biotinylated surfome profiling of A. fumigatus during early development

Project description:Aspergillus fumigatus is one of the most common airborne fungi that cause invasive mycoses in immunocompromised patients and also allergic diseases in immunocompetent individuals. In both cases, the surface proteins mediate the first contact with the human immune system to evade immune responses or to induce hypersensitivity. The peptides exposed on the surface may be reasonable immunotherapy targets or may be used for diagnostic purposes. Several methods have been established to study the surface proteome (surfome) of A. fumigatus, like trypsin shaving, glucanase treatment, or formic acid extraction. Biotinylation coupled with LC-MS/MS identification of peptides is a particularly efficient method to identify the surface exposed regions of proteins that could mediate interaction with the host. After biotinylation of surface proteins during the germination process, we detected 314 surface proteins, including several well-known surface proteins (like RodA, CcpA, and DppV), allergens, heat shock proteins (Hsp), as well as some previously uncharacterized surface proteins. Using immunofluorescence microscopy, we confirmed the surface localization of several chaperone proteins. Collectively, our study generated a comprehensive data set of the A. fumigatus surfome. In addition, for many proteins it uncovers the regions that are exposed on the surface of spores or hyphae. These surface exposed regions could directly interact with host cells and may represent antigenic epitopes that induce protective immune responses.

Aspergillus hypoxia array

Project description:3 replicates of WT and srbA knockout strains grown on GMM plates, harvested spores and inoculated 5x10^5 spores/ml in 300 ml of LGMM. Cultures incubated for 10h at 28C and then shifted for 2h to 37C (both at 200rpm) so they are just germinating at the start of the treatment. Cultures were shifted to hypoxia (37C, 200rpm) and incubated for 1hr. Samples were collected by pouring them over a filter paper in a Buechner funnel and snap froze the cells immediately in liquid nitrogen, and stored the cells at -80C and lyophilized all tissue at the same time after all samples were collected. RNA extraction was then done simultaneously with all time points.

Project description:Dendritic cells from three healthy human donors were cultured in the presence or absence of either Aspergillus fumigatus, Saccharomyces cerevisiae, Candida albicans or Candida parapsilosis. Each of the four fungi were also cultured in the absence of human cells. RNA-sequencing was used to evaluate differences in the transcriptomes of human cells challenged and unchallenged with each fungal pathogen, as well as in those of each fungus challenged and unchallenged by cells from the human immune system.

RNA-Seq of human dendritic cells from aspergillosis and asthma patients after challenge with Aspergillus fumigatus, SYBARIS project.

Project description:Aspergillosis covers a range of infections cause by Aspergillus species, and in many cases can be life threatening. Individuals with weakened immune systems are particularly at risk. Dendritic cells were derived from patients with allergic brochopulmonary aspergillosis (ABPA), chronic cavitary pulmonary aspergillosis (CCPA), and asthma, as well as from healthy donors. Each sample was split in two, and one sample from each pair was cultured with Aspergillus fumigatus. RNA-sequencing was used to assess transcriptional changes in the human cells in response to pathogen challenge. Many genes known to be important in immunity were found to exhibit differential expression after fungal challenge between healthy and diseased individuals, including chemokines and C-type lectins.

RNA sequencing of the treatment of Aspergillus fumigatus with the new antifungal drug 089 -SYBARIS

Project description:The mechanism of action of the new antifungal compound 089 was identified in Saccharomyces cerevisiae. The compound had antifungal effects also on pathogenic fungi. While on Candida species the treatment induced cells death, on A. fumigatus strains it inhibited the conidia transition to hyphae. We carried out RNA sequencing analysis to evaluate at the molecular level the effect of the treatment on Aspergillus.

Rhein, a novel Histone Deacetylase (HDAC) inhibitor with antifibrotic potency in human myocardial fibrosis

Project description:Although fibrosis depicts a reparative mechanism, maladaptation of the heart due to excessive production of extracellular matrix accelerates cardiac dysfunction. The anthraquinone Rhein was examined for its anti-fibrotic potency to mitigate cardiac fibroblast-to-myofibroblast transition (FMT). Primary human ventricular cardiac fibroblasts were subjected to hypoxia and characterized with proteomics, transcriptomics and cell functional techniques. Knowledge based analyses of the omics data revealed a modulation of fibrosis-associated pathways and cell cycle due to Rhein administration during hypoxia, whereas p53 and p21 were identified as upstream regulators involved in the manifestation of cardiac fibroblast phenotypes. Mechanistically, Rhein-mediated cellular effects were linked to the histone deacetylase (HDAC)-dependent acetylation status of p53 a posttranslational modification that acts protein stabilizing. Direct enzymatic testing revealed an inhibitory potency of Rhein for HDAC classes I/II. Functionally, Rhein inhibited collagen contraction in response to protein abundance of SMAD7, thus demonstrating its anti-fibrotic property in cardiac remodeling. In conclusion, this study identifies Rhein as a novel potent HDAC inhibitor and provides evidence that Rhein may contribute to the treatment of cardiac fibrosis as anti-fibrotic agent. As readily available drug with approved safety, repurposing of Rhein constitutes a promising potential therapeutic approach in the supplemental and protective intervention of cardiac fibrosis.

Aspergillus fumigatus RNA-Seq reads control v.s. DTT or TM induced

Project description:The unfolded protein response (UPR) is a network of intracellular signaling pathways that supports the ability of the secretory pathway to maintain equilibrium between the load of proteins entering the endoplasmic reticulum (ER) and the protein folding capacity of the ER lumen. Current evidence suggests that human pathogenic fungi rely heavily on this pathway for virulence, but there is limited understanding of the mechanisms involved. The best known functional output of the UPR is transcriptional upregulation of mRNAs involved in ER homeostasis. However, this does not take into account mechanisms of translational regulation that involve differential recruitment of mRNAs to ribosomes. In this study, a global analysis of transcript-specific translational regulation was performed in the pathogenic mold Aspergillus fumigatus to determine the nature and scope of the translational response to ER stress.
