Project description:we profiled miRNA gene expression with the Illumina hybridization system in K562 cells induced by hemin and K562 cells with over-expressing or knocking-down GATA-1, EKLF or NF-E2 treatments. To find differential expression miRNAs, we profiled miRNA gene expression with the Illumina hybridization system in untreated, hemin-treated 48h and 72h K562 cells. To define GATA-1, EKLF or NF-E2 directly targeted miRNA genes, a comprehensive analysis of TF induced miRNA gene expression changes was performed using over-expressing or knocking-down TFs in K562 cells and illumina miRNA profiling Beadchip system.

Project description:Human pluripotent stem cells (hPSCs) are potential sources of cells for modeling disease and development, drug discovery, and regenerative medicine. However, it is important to identify factors that may impact the utility of hPSCs for these applications. In an unbiased analysis of 205 hPSC and 130 somatic samples, we identified hPSC-specific epigenetic and transcriptional aberrations in genes subject to X chromosome inactivation (XCI) and genomic imprinting, which were not corrected during directed differentiation. We also found that specific tissue types were distinguished by unique patterns of DNA hypomethylation, which were recapitulated by DNA demethylation during in vitro directed differentiation. Our results suggest that verification of baseline epigenetic status is critical for hPSC-based disease models in which the observed phenotype depends on proper XCI or imprinting, and that tissue-specific DNA methylation patterns can be accurately modeled during directed differentiation of hPSCs, even in the presence of variations in XCI or imprinting. To obtain a comprehensive view of hPSC-specific epigenomic patterns, we collected 136 hESC and 69 hiPSC samples representing more than 100 cell lines for analysis. In order to establish expected variation in human tissues, we collected 80 high-quality and well-replicated samples representing 17 distinct tissue types from multiple individuals. Finally, we selected 50 additional samples from primary cell lines of diverse origin to control for any aberrations that may arise as a general, non-hPSC-specific, consequence of in vitro manipulation. With these samples, we performed genome-wide DNA methylation and mRNA expression profiling using the Illumina Infinium 27K and 450K DNA Methylation BeadChips as well as the Illumina HT12v3 Gene Expression BeadArray.

Project description:To identify biomarkers predictive of biochemical recurrence, we isolated the RNA from 70 formalin-fixed paraffin-embedded (FFPE) radical prostatectomy specimens with known long term outcome to perform DASL expression profiling with a custom-designed panel of 522 prostate cancer relevant genes that we designed. We identified a panel of ten protein-coding genes and two miRNA genes that could be used to separate patients with and without biochemical recurrence (p < 0.001), as well as for the subset of 42 Gleason score 7 patients (p < 0.001). We performed an independent validation analysis on 40 samples and found that the biomarker panel was also significant at prediction of recurrence for all cases (p = 0.013) and for a subset of 19 Gleason score 7 cases (p = 0.010), both of which were adjusted for relevant clinical information including T-stage, PSA and Gleason score. Importantly, these biomarkers could significantly predict clinical recurrence for Gleason 7 patients. These biomarkers may increase the accuracy of prognostication following radical prostatectomy using formalin-fixed specimens. Total RNA prepared from FFPE cores from prostatectomy samples of 70 patients were used for the training phase (29 with biochemical recurrence and 41 controls). All samples were analyzed by both custom Prostate DASL of 522 genes and by Illumina miRNA microarray. Subsequently in the validation phase, samples from 40 patients were used on the same platforms (13 with biochemical recurrence and 27 controls). For the training set, 45 cases were from Sunnybrook Health Science Center (Toronto, ON), and 25 patients from Emory University. For the validation set, all samples were from Emory University. Relevant clinical metadata included are PSA, T-stage, and Gleason Score. ***This submission represents the mRNA component of the study

Project description:Dendritic cells (DCs) are the most potent antigen (Ag)-presenting cells. Whereas immature DCs down-regulate T cell responses to induce/maintain immunological tolerance, mature DCs promote immunity. To amplify their functions, DCs communicate with neighboring DCs through soluble mediators, cell-to-cell contact and vesicle exchange. Transfer of nanovesicles (<100nm) derived from the endocytic pathway (termed exosomes) represents a novel mechanism of DC-to-DC communication. The facts that exosomes contain exosome-shuttle microRNAs (miRNAs), and DC functions can be regulated by exogenous miRNAs, suggest that DC-to-DC interactions could be mediated through exosome-shuttle miRNAs, an hypothesis that remains to be tested. Importantly, the mechanism of transfer of exosome-shuttle miRNAs from the exosome lumen to the cytosol of target cells is unknown. Here, we demonstrate that DCs release exosomes with different miRNAs depending on the maturation of the DCs. By visualizing spontaneous transfer of exosomes between DCs, we demonstrate that exosomes fused with the target DCs, the latter followed by release of the exosome content into the DC cytosol. Importantly, exosome-shuttle miRNAs are functional, as they repress target mRNAs of acceptor DCs. Our findings unveil a mechanism of transfer of exosome-shuttle miRNAs between DCs and its role as a means of communication and post-transcriptional regulation between DCs. The study has analyzed the microRNA content of 4 samples of immature exosomes, 4 samples of matures exosomes, 2 samples of immature bone-marrow-derived DCs, and 2 samples of mature bone marrow-derived DCs.

Project description:The mechanisms by which oscillatory shear (OS) induces, while high laminar shear stress (LS) prevents, atherosclerosis are still unclear. Here, we examined the hypothesis that OS induces inflammatory response, a critical atherogenic event, in endothelial cells by a miRNA-dependent mechanism. In particular, miR-663 mediated OS-induced inflammation through monocyte adhesion to endothelial cells. The potential targets of miR-663 were examined by knockdown of miR-663 and then the gene expression profiles were determined under shear stress conditions. To determine the potential targets of miR-663, HUVEC were transfected either with miR-663-LNA (inhibitor of miR-663) or control-LNA and then subjected to OS or LS for 24hr. Total RNA were collected from these four groups and microarray studies (Illumina HumanHT-12 v3 beadchip) were performed.

Project description:Analysis of gene expression profile changes of immortalized human meibomian gland epithelial cells under differentiation. Results provide important information of the response of human meibomian gland epithelial cells to different differentiation media, such as serum containing medium, serum-free medium, serum-free medium with 1.2mM Ca2+. Primary cultured human meibomian gland epithelial cells and hTERT immortalized human meibomian gland epithelial cells (3 cells/condition/experiment) were grown in keratinocyte serum-free medium (SFM, Invitrogen-Gibco, Grand Island, NY) on 75cm2 to reach confluence, then change to SFM, SFM with 1.2mM Calcium, or serum containing medium (10% fetal bovine serum in an equal volume of DMEM and Ham’s F12 with 10ng/ml EGF) for 14 days. Total RNA was extracted from the above cultures. Gene expression was analyzed using Illumina HumanHT-12 v3 Expression Beadchips (San Diego, CA).
