Delayed phosphate starvation response in cells with abundant high-affinity transporters

ABSTRACT: Wild-type cells and cells with abundant high-affinity transporters (PHO84C) were transferred from rich medium (SD) to medium containing 0.5mM phosphate Cells were grown to logarithmic phase in SC medium (OD=0.5), washed and then incubated in SC medium with intermediate phosphate level (0.5mM, initial OD=0.05). During the experiment (0, 1, 5, 8 and 23 hours) cells were harvested, pelleted and frozen for further analysis. Total RNA was extracted using MasterPure™fication Kit (Epicentre). The samples were amplified, labeled, hybridized to yeast dual color expression microarrays and scanned, all using standard Agilent protocols, reagents, and instruments. The scanned images were analyzed using SpotReader software (Niles Scientific).

Project description:Wild type cells were grown in SC medium and then transferred to no phosphate medium Cells were grown to logarithmic phase in SC medium (OD=0.5), washed and transferred to no phosphate medium (OD = 0.05). During the experiment (t=0.25, 0.5, 1, 2, 4, 8 and 25 hours) cells were harvested, pelleted and frozen for further analysis. Cell were also grown in a chemostat in a dilution rate of 0.3[1/hr] and phosphate concentration in the feeding vessel of 0.3mM, allowed to reach steady state and then harvested, Total RNA was extracted using MasterPure™ Kit (Epicentre). The samples were amplified, labeled, hybridized to yeast dual color expression microarrays and scanned, all using standard Agilent protocols, reagents, and instruments. The scanned images were analyzed using SpotReader software (Niles Scientific).

Project description:Hyperphosphatemia is an independent risk factor for cardiovascular mortality in chronic kidney disease. High inorganic phosphorus can induce endothelial cell apoptosis, but the exact mechanism is not fully understood. This study addresses this knowledge gap.Microarray analysis was used to identify differentially expressed gene profiles in human umbilical vein endothelial cells (HUVECs) in high phosphate (3.0 mM) normal phosphate (1.0 mM) medium and low phosphate( 0.5mM). Differential gene expression in HUVECs seeded in high phosphate (3.0 mM ) medium ,normal phosphate ( 1.0 mM ) medium and simulated hypophosphatemia (0.5mM) were identified using Affymetrix GeneChip Human Gene 1.0 ST arrays ( Affymetrix ). Three chips were used to minimize the random error in each group.

Comparative analysis of gene expression in two yeast species and their interspecific hybrid

Project description:We compared the genome-wide expression profiles of two yeast species (S. cerevisiae and S. paradoxus) using a two-species microarray that contain species-specific probes and can thus measure the expression levels of the two species simultaneosly. In Addition, we used the array to measure expression levels of the interspecific hybrid of these yeast species, while discriminating between the alleles that correspond to the two parental species. Comparison of the between-species differences and the within-hybrid allele differences allows us to separate cis from trans effects. Also, comparison of the overall expression in the hybrids (both alleles) with their parental species allows us to analyze hybrid over-expression and under-expression. Keywords: comparative transcriptome analysis, hybrid gene expression We analyzed four conditions (rich media, glycerol, heat shock and TSA). For each conditions, we hybridized the pooled sample of both species dyed with cy3/cy5 and a sample of the hybrid dyed with the alternate fluorescent color. Each experiment was done with 2 biological repeats, except for the rich media experiments done with 4 biological repeats.

Chromatin regulators as capacitors of inter-species expression variations

Project description:We analyzed the genome-wide expression profiles of mutant strains of two yeast species in which eight different chromatin regulators and one transcription factor were deleted (one gene deleted in each strain). Comparison of the inter-species expression differences between the wild-types of these species and their mutants showed that deletion of regulators tends to increase the amount of inter-species expression differences, suggestng that the regilators are normally buffering hidden variability. In addition, we measured allele-specific expresion levels of the interspecific hybrid formed by mating each of the two corresponding mutants (deleted for the same regulator). Keywords: Comparative transcriptome analysis Nine gene deletions were examined. For each gene deletion, there are four datasets - S.cerevisiae and S. paradoxus or the hybrid each with two biological repeats. These four datasets are contained within a single slide of our custom two-species microarray, as it includes two subarrays (blocks) and hybridization was performed with two dyes.

Project description:1.0 â€“ 1.3 x 10e8 proliferating Jurkat cells at a density of about 1-1.5 x 10e6 cells/mL were employed per sample. Cells were incubated with 0.5mM DMOG (Cayman Chemical Company, 71210) or an equivalent volume of Dimethyl Sulfoxide (DMSO) (vehicle, Merck 1.02950.0500). The DMSO concentration in the medium was 0.023% v/v. Cells were irradiated or not with 254 nm UV light and subjected to eRIC or RIC to determine the RNA-bound proteome. Data correspond to two biologically independent experiments.
