Project description:Human fibroblasts can be induced into pluripotent stem cells (iPS cells), but the reprogramming efficiency is quite low. Here, we screened a panel of candidate factors in the presence of OCT4, SOX2, KLF4 and c-MYC in an effort to improve the reprogramming efficiency from human adult fibroblasts. We found that p53 siRNA and UTF1 enhanced the efficiency of iPS cell generation up to 100-fold, even when the oncogene c-MYC was removed from the combinations. We further demonstrated that by using a novel combination of the four factors OCT4, SOX2, KLF4 and UTF1, iPS cells could be generated at a frequency at least 10 times higher than using the original four reprogramming factors without c-MYC. The iPS cells generated in this work have a similar gene expression profile and differentiation potential as human embryonic stem (hES) cells. In conclusion, two novel supporting factors that increase the efficiency of direct reprogramming have been identified, and a more-efficient method for the generation of human iPS cells has been developed in the absence of the oncogene c-MYC. Keywords: cell type comparison Total RNA from hFSF, hAFF, hES cells (H1, H7) and 7 established iPS cell lines were labeled with Cy5, hybridized to a human Oligo Microarray (Phalanx Human Whole Genome OneArray™, Phalanx Biotech) according to the manufacturer's protocol. Three technical repetitions were performed. After hybridization, arrays were scanned using GenePix 4000B scanner (Molecular Devices) and processed using the GenePix Pro 6.0 software (Molecular Devices). After removing control probes, a 14/33 presence call (SNR>=5 and foreground-background>0) was used to filter probes for the 33 microarrays, resulting in 12311 probes for further quantile normalization.

Project description:To identify HMGA2-regulated downstream target genes, we compared the difference of gene profiles between ovarian surface epithelial cells without HMGA2 (T29-1, T29-2, T80) and cells with HMGA2 (T29A2-8, T29A2-15, T80A2-11). Immortalized ovarian surface epithelial cells (named T29-1, T29-2, T80) were transfected with HMGA2 retrovirus vector pBabe-HMGA2 (named T29A2-8, T29A2-15, T80A2-11). Then cells were harvested for RNA isolation for gene expression analysis. Control group: T29-1, T29-2, T80. Testing group: T29A2-8, T29A2-15, T80A2-11.

Project description:We have developed mouse models for serous epithelial ovarian cancer (SEOC) based on conditional inactivation of p53 and Rb tumor suppression (RB-TS) in combination with or without Brca1/2 following injection of adenovirus expressing Cre recombinase into the ovarian bursa. These models develop metastatic (Stage IV) disease with key histopathological features resembling human SEOC.To determine whether these mouse tumors resemble human SEOC at the molecular level, we conducted global gene expression analysis on 27 ovarian carcinomas and 3 pooled normal ovarian surface epithelium samples (single epithelial layer isolated from ovarian surface by laser capture). RNA was isolated from flash frozen ovarian tumors or from ovarian surface epithelial cells microdissected from frozen sections using PixCell IIe laser capture microdissection instrument.

Project description:The retinal rod outer segment (OS) isa stack of diskssurrounded by the plasma membrane,housing proteins related to phototransduction as well asmitochondrial proteins involved in oxidative phosphorylation (OxPhos). This prompted us to compare the proteome of bovine OS disks and mitochondria, to assess the significant top gene signatures of each sample.The two proteomes, obtained byLTQ-OrbitrapVelos mass spectrometry, were compared by statistical analyses. 4139 proteins were identified, 2045 of which overlapping in the two sets. Non-hierarchical Spearman’s correlogram revealed that the groups were clearly discriminated. Partial Least Square Discriminant plus Support Vector Machine analysis identified the major discriminative proteins, implied in photo-transduction and lipid metabolism, respectively. Gene ontology analysis identified top gene signatures of disk proteome, enriched in vesiculation, glycolysis, and OxPhos proteins. The tricarboxylic acid (TCA) cycle and the electron transport proteinswere similarly enriched in the two samples: Notably thelatterwas up regulated in disks.Data suggest that the OxPhos proteins may derive from mitochondria becoming a true OS component, and acquiring different functionality once in ectopic location. Understanding theyet unanswered issue of chemical energy supply in the rod OS, can positively influence our vision of retinal physiology and pathology.

Project description:The study was performed in liver-endothelial cells (LECs) isolated from 6 adult male Wistar rats, undergoing a cirrhosis induction protocol as described previously by our group, and LECs isolated from 6 control Wistar rats, according to the criteria of the Investigation and Ethics Committee of the Hospital Clinic Universitari (Spain).The aim of this study was to evaluate differences in the gene expression pattern between LECs from control and cirrhotic rats. Methods: LECs were isolated from livers by collagenase perfusion, isopycnic centrifugation and incubation of cells with magnetic beads coated with specific antibodies (Ab).Total RNA was extracted from LECs with Trizol reagent (Life Technologies, Rockville, MD) after the cell-isolation step described above. RNA quality and concentration were confirmed using the Agilent 2100 Bioanalyzer (Agilent Technologies, Palo Alto, CA). cRNA samples were hybridized to the Rat Expression 230A oligonucleotide microarray (Affymetrix). Microarray samples preparation and processing procedures where performed at the IDIBAPS Genomic Unit (Hospital Clinic Universitari, Barcelona) following the protocol as described in the Affymetrix GeneChip Expression Analysis Manual (Affymetrix, Inc, Santa Clara, CA).

Project description:Mice with deficient expression of RASSF9 exhibit intriguing phenotypes of skin-related pathology, including abnormal thickening of the epidermis, dysregulated proliferation of keratinocytes, and alopecia. To delineate the underlying mechanism, we profiled gene expression in keratinocytes of RASSF9-mutant mice to identify targets whose expressions were affected by RASSF9 gene deletion. Primary keratinocytes from neonatal ICR mice of wildtype control (WT) or homozygous RASSF9 deletion (RASSF9-/-) were harvested for RNA extraction and hybridization on Affymetrix microarrays. For WT, a single microarray hybridization was performed. For RASSF9-/-, one hybridization was performed for each of two independent samples.

Project description:PGF (Placental growth factor) is a member of the vascular endothelial growth factor (VEGF) sub-family a crucial factor in angiogenesis and vasculogenesis. Mechanisms by which PlGF expression is regulated remain to be investigated in diabetic retinopathy DR. However, the underlying molecular mechanisms that PlGF, mediates in the early complications at non-proliferative DR remain mostly elusive. Here we have applied an LC-MS/MS-based label-free quantification proteomic approach to PlGF ablation in the retinal tissues from mouse strains (Akita, PlGF-/- and Akita.PlGF-/-). The proteomes of retinal tissues were extracted, digested by the Trypsin/LysC enzyme and subsequently analyzed by a Q-Exactive hybrid Quadrupole-Orbitrap mass spectrometer. We have performed normalization by the Z-score method, correlation by Pearson correlation coefficient and identified differentially expressed proteins in four comparisons. The gene ontology, functional pathways, and protein-protein network interaction analysis suggested that Gnb1, Gnb2, Gnb4, Gnai2, Gnao1, Snap2 and Gngt1 proteins are involved in insulin resistance pathways, which are down-regulated/ no significant in PlGF ablation in Akita diabetics (Akita.PlGF-/- vs. Akita), up-regulated in Akita vs. C57, PlGF-/- vs. C57. Prdx6, Map2 are involved in antioxidant activity and neural protection pathways respectively, which are up-regulated in Akita.PlGF-/- vs. Akita. Our proteomics outcomes anticipated that down-regulated of insulin resistance pathways, up-regulation of antioxidant and neuroprotection proteins might epitomize the potential mechanisms of anti-PlGF therapies in the treatment of DR.

Project description:Squamous cell lung cancer (SCC) and adenocarcinoma are the most common subtypes of the lung tumours. The search for cancer-directed treatments has increased the need for understanding molecular features of either histological subtype. The aim of this study was to identify transcriptional regulation differences due to miRNA expression profiles between SCC and adenocarcinoma. For this propose, a total of 44 patients were evaluated to assess the correlation between the miRNA and messenger RNA (mRNA) expression levels. Total RNA were isolated, amplified, labeled and hybridized on Agilent human whole genome V2 22 K microarray chip. qRT-PCR was conducted to validate our microarray data. MicroRNA expression was detected and quantified using the TaqMan Low Density Arrays. Predicted miRNA-mRNA interactions were taken from miRanda, miRWalk and TargetScan. After processing data, changes in 56 mRNAs as well as in 9 miRNAs were detected between SCC and adenocarcinoma. Nearly 20% of overall deregulated genes were targeted by at least one of the 9 miRNAs (miR-149, miR-205, miR-375, miR-378, miR-422a, miR-483-5p, miR-494, miR-601 and miR-708) differentially expressed between SCC and adenocarcinoma. Genes predicted (CEACAM6, CGN, CLDN3, ABCC3, MLPH, ACSL5, TMEM45B, MUC1) to be targeted by several miRNAs were individually validated by qRT-PCR. We found genes involved in tight junctions and other involved in resistance to anticancer agents. These genes were reliable biomarkers, with high sensitivity and specificity, to detect differences between the two most common histological subtypes of lung cancer. In conclusion, our data demonstrate that the transcriptional regulation differences through miRNA expression play an important role in key hallmarks of non-small cell lung cancer. Project description:Cell plasticity is emerging as a key regulator of tumor progression and metastasis. During carcinoma dissemination epithelial cells undergo epithelial to mesenchymal transition (EMT) processes characterized by the acquisition of migratory/invasive properties, while the reverse, mesenchymal to epithelial transition (MET) process, is also essential for metastasis outgrowth. Different transcription factors, called EMT-TFs, including Snail, bHLH and Zeb families are drivers of the EMT branch of epithelial plasticity, and can be post-transcriptionally downregulated by several miRNAs, as the miR-200 family. The specific or redundant role of different EMT-TFs and their functional interrelations are not fully understood. To study the interplay between different EMT-TFs, comprehensive gain and loss-of-function studies of Snail1, Snail2 and/or Zeb1 factors were performed in the prototypical MDCK cell model system. We here describe that Snail1 and Zeb1 are mutually required for EMT induction while continuous Snail1 and Snail2 expression, but not Zeb1, is needed for maintenance of the mesenchymal phenotype in MDCK cells. In this model system, EMT is coordinated by Snail1 and Zeb1 through transcriptional and epigenetic downregulation of the miR-200 family. Interestingly, Snail1 is involved in epigenetic CpG DNA methylation of the miR-200 loci, essential to maintain the mesenchymal phenotype. The present results thus define a novel functional interplay between Snail and Zeb EMT-TFs in miR200f regulation providing a molecular link to their previous involvement in the generation of EMT process in vivo. Project description:Larynx squamous cell carcinoma (LSCC) is the second most aggressive cancer from head and neck (HSCC). Survival of LSCC patients has been found worsening, albeit significant advances in technology and therapeutics were made. We sought to clarify new genetic targets driven the development of LSCC. Analyzing tumors revealed that eight members of the homeobox gene family (HOX) were expressed 200 times more in LSCC samples than in normal larynx tissue. qPCR analysis validated all transcriptomic findings for the HOX gene family. Receiver Operating Characteristic statistical method (ROC curve) predicted that 8 members of the HOX gene family differentiate tumors from their normal surrounding tissue. Enabling the comparison of patient clinics with gene expression data, ROC curve analysis yet revealed that HOXC8 and HOXD11 genes are related to the tumor differentiation degree and regional lymph node metastasis, respectively. From siRNA assay, we found that HOXC8 and HOXD11 genes are essential for the expansion of FADU cell colonies. Our findings strongly suggest that members of the HOX family might be associated with the development of LSCC. Twenty nine cancer samples and thirteen margin samples were collected from patients undergoing surgical ablation of LSCC according to Ethic Committee guideline and patient pre-informed signed consents. Whole human genome microarray analysis was applied to investigate new genetic targets in LSCC.
