Project description:In fission yeast, the nuclear-localized Lsk1p-Lsc1p-Lsg1p cyclin dependent kinase complex is required for the reliable execution of cytokinesis and is also required for Ser-2 phosphorylation RNA pol II carboxy terminal domain. To address whether alterations in CTD phosphorylation might selectively alter expression of cytokinesis genes, expression profiling of site-directed CTD mutants was performed. Strains bearing the rpb1-12XCTD and rpb1-12XS2ACTD mutations were grown to mid-log phase in YES media and treated with 0.5uM LatA (or the solvent control, DMSO) for three hours at 30C. Three biological replicates were performed.

Project description:Three grapevines cultivars (Merlot, Cabernet-Sauvignon and Ugni Blanc) were infected by E. lata. The expression profiles of the wood part near the infection point were determined for both infected and non infected plant for each cultivars with Nimblegen microarrays vitis. Three plants were used for biological replicates. Comparisons between infected and non infected conditions allow, for each cultivars, the identifcation of genes which the expression is modified by E. lata.

Project description:Eutypa dieback is a vascular disease that may severely affect vineyards throughout the world. In the present work, microarrays analysis were made in order (i) to improve our knowledge of grapevine (Vitis vinifera cv. Cabernet-Sauvignon) responses to Eutypa lata, the causal agent of Eutypa dieback and (ii) to identify genes that may prevent symptom development. Qiagen/Operon grapevine microarrays bearing 14,500 probes were used to compare between three experimental conditions (in vitro, greenhouse, vineyard), foliar material of infected symptomatic plants (S+R+), infected asymptomatic plants (S-R+), and healthy plants (S-R-). These plants were characterized by symptoms notation after natural (vineyard) or experimental (in vitro, greenhouse) infection, re-isolation of the fungus located in the lignified parts, and the formal identification of E. lata mycelium by PCR. Semi-quantitative RT-PCR experiments were run to confirm the expression of some genes of interest in response to E. lata. Their expression profiles were also studied in response to other grapevine pathogens (E. necator, P. viticola, B. cinerea). (i) Five functional categories including metabolism, defense reactions, interaction with environment, transport and transcription were up-regulated in S+R+ plants compared to S-R- plants. These genes, which cannot prevent infection and symptom development, are not specific since they were also upregulated after infection by powdery mildew, downy mildew and black rot. (ii) Most of the genes that may prevent symptom development are associated with the light phase of photosynthesis. This finding is discussed in the context of previous data on the mode of action of eutypin and Eutypa secreted polypeptide fraction.

Project description:Human pluripotent stem cells (hPSCs) such as embryonic stem cells and induced pluripotent stem cells are promising materials for cell-based regenerative therapies to heart diseases. However, until realization there are many hurdles such as high efficiency of cardiac differentiation of hPSCs and production of clinical-grade cardiac cells derived from hPSCs. Here, we show that a novel small molecule KY02111 robustly enhances differentiation to functional cardiomyocytes from hPSCs. To reveal how KY02111 function on promoting cardiac differentiation of hPSCs, we analyzed the gene expression profiles in KY02111-treated IMR90-1 hiPSCs using the microarray technique. At Day3 of cardiac differentiation from hiPSCs, KY02111 or DMSO was added in the culture and then the cell population was harvested after 12 or 24 hours for RNA extraction.

Project description:25 ml of a modified basal salts medium (BSM; Hareland et al. 1975, J Bacteriol 121:272) supplemented with 0.05% casamino acids (Becton & Dickinson, Sparks, USA), 0.05 % yeast extract (Oxoid, Basingstoke, UK) and 0.4 % glucose (Fisher Scientific, Loughborough, UK) flasks were inoculated with 2 x 10^8 CFU and incubated at 30M-0C on an orbital shaker at 150 rpm. Growth was monitored spectrophotometrically. Burkholderia lata strains evaluated were: strain 383 (LMG22485) and strain 383-CMIT (a spontaneous mutant with increased tolerance to a commercially available blend of 3:1 methylisothiazolinone & chloromethylisothiazolinone preservatives). Sub-inhibitory concentrations of preservatives added at the time of inoculation were: 0.003% dimethylol dimethyl hydantoin (DDH, Lonza Ltd, Basal, Switzerland) or 0.01 % methylisothiazolinone/chloromethylisothiazolinone (MIT/CMIT, Romm & Haas, Coventry, UK). Only B. lata strain 383 was cultured with dimethylol dimethyl hydantoin. Strain 383 cultivated without preservatives was used as control condition.<br>Cultures were harvested at mid-exponential growth phase (optical density of 0.5, 2 x 10^8 CFU), promptly aliquoted into a microcentrifuge tube and immediately snap-cooled in liquid nitrogen before centrifuging at 20.000 x g at 4M-:C for 1 min. Pellets were immediately frozen at -80M-:C.<br>

Project description:Background Dickeya dadantii is a necrotrophic pathogen causing disease in many plants. Previous studies have demonstrated that the type III secretion system (T3SS) of D. dadantii is required for full virulence. HrpL is an alternative sigma factor that binds to the hrp box promoter sequence of T3SS genes to up-regulate their expression. Methodology/Principal Findings To explore the inventory of HrpL-regulated genes of D. dadantii 3937 (3937), transcriptome profiles of wild-type 3937 and a hrpL mutant grown in a T3SS-inducing medium were examined. Using a cut-off value of 1.5, significant differential expression was observed in sixty-three genes, which are involved in various cellular functions such as type III secretion, chemotaxis, metabolism, regulation, and stress response. A hidden Markov model (HMM) was used to predict candidate hrp box binding sites in the intergenic regions of 3937, including the promoter regions of HrpL-regulated genes identified in the microarray assay. In contrast to biotrophic phytopathgens such as Pseudomonas syringae, among the HrpL up-regulated genes in 3937 only those within the T3SS were found to contain a hrp box sequence. Moreover, direct binding of purified HrpL protein to the hrp box was demonstrated for hrp box-containing DNA fragments of hrpA and hrpN using the electrophoretic mobility shift assay (EMSA). In this study, a putative T3SS effector DspA/E was also identified as a HrpL-upregulated gene, and shown to be translocated into plant cells in a T3SS-dependent manner. Conclusion/Significances We provide the genome-wide study of HrpL-regulated genes in a necrotrophic phytopathogen (D. dadantii 3937) through a combination of transcriptomics and bioinformatics, which led to identification of several effectors. Our study indicates the extent of differences for T3SS effector protein inventory requirements between necrotrophic and biotrophic pathogens, and may allow the development of different strategies for disease control for these different groups of pathogens. Analysis used aerobic steady state RNA from wild-type as control samples for comparison to the experimental samples of hrpL mutant taken 6 h post-inoculation in T3SS inducible minimum media. The microarray results are based on the geomean of ten normalized expression values derived from three biological replicates and two dye-swap experiments with a technology replicate for each array.

Project description:The current study reports a genome-wide transcriptional profiling of the only known GM-NM-1 mutants in rice (RGA1). Total RNA was isolated from the leaves of 25 day old rice d1 (GM-NM-1) mutant (HO-541) and its corresponding wild type (Nipponbare) grown on B-5 agar media.Total RNAs from the rice GM-NM-1 mutant and wild type were first converted into cDNAs, from which labeled cRNAs were generated with Cy3 and Cy5 dyes and hybridized with 44K 60-mer whole genome rice microarrays on glass slides.The slides were washed and scanned on an Agilent scanner (G2565B) at 100 % laser power and data extracted with Agilent Feature Extraction software (version 9.1). The experiment was repeated with a biological-cum-technical replicate, where total RNA samples from a fresh batch of rice (mutant and WT) plants were labeled with opposite dyes (dye-swap) and used for microarray analysis.

Project description:Cancer treatment decisions are increasingly guided by which specific genes are mutated within each patient’s tumor. For example, agents inhibiting the epidermal growth factor receptor (EGFR) benefit many colorectal cancer (CRC) patients, with the general exception of those whose tumor includes a KRAS mutation. However, among the various KRAS mutations, the G13D mutation behaves differently; for unknown reasons, CRC patients with the KRAS G13D mutation (also written KRASG13D) appear to benefit from the EGFR-blocking antibody cetuximab. Controversy surrounds this observation, because it appears to contradict the well-established mechanisms of EGFR signaling and of RAS mutations. Here, we identified a systems-level, mechanistic basis that explains why KRASG13D cancers respond to EGFR inhibition. We first investigated the problem with a computational model of RAS signaling, which unexpectedly revealed that the known biophysical differences between the three most common KRAS mutant proteins are sufficient to generate different sensitivities to inhibition. Computation and experimentation together revealed a non-intuitive, mutant-specific dependency of wild-type RAS activation by EGFR that is determined by the interaction strength between KRAS and the tumor suppressor neurofibromin (NF1). KRAS mutants that strongly interact with NF1 drive wild-type RAS activation in an EGFR independent manner through competitive inhibition of NF1, whereas KRAS G13D cells remain dependent upon EGFR for wild-type Ras activation because they cannot competitively inhibit NF1 due to a weak interaction between these two proteins. Overall, our work demonstrates how systems approaches enable mechanism-based inference in genomic medicine and can help identify patients for selective therapeutic strategies.
