Arrays were performed to determine the repertoire of genes that change following knock-down of Ars2. Knock-down of DGCR8 was also performed to determine which changes in Ars2 knock-down cells resulted from defects in microRNA expression. 9 samples were analyzed including: three biological replicates of control siRNA-transfected HeLa cells, HeLa cells transfected with three independent siRNAs targeting Ars2, or HeLa cells transfected with three independent siRNAs targeting DGCR8.

Project description:ARHGAP8 was expressed at negligible levels in normal melanocytes but was ectopically activated in approximately 10% of melanoma specimens and melanoma cell lines. ARHGAP8 was ectopically expressed in ARHGAP8-negative M14 melanoma cells using the pIRES2 vector (Clontech), producing a bicistronic ARHGAP8-ires-eGFP mRNA. M14 cells stably transfected with vector control or N-terminally FLAG-tagged ARHGAP8 were cultured in 2D or 3D embedded growth conditions and then subjected to gene expression profiling using Affymetrix U133_Plus_2 gene chips. M14 cells stably transfected with pIRES2 alone or pIRES2 containing N-terminally FLAG-tagged ARHGAP8 were cultured in 2D or 3D conditions for 4 d as described. Total RNA was isolated using Trizol reagent (Invitrogen) and processed for application to Affymetrix gene chips.

Project description:TonEBP is a transcription factor that promotes cellular accumulation of organic osmolytes in the hypertonic renal medulla by stimulating expression of its target genes. Genetically modified animals with deficient TonEBP activity in the kidney suffer from severe medullary atrophy in association with cell death, demonstrating that TonEBP is essential for the survival of the renal medullary cells. Using both TonEBP knockout cells and RNA interference of TonEBP, we found that TonEBP promoted cellular adaptation to hypertonic stress. Microarray analyses revealed that genetic response to hypertonicity was dominated by TonEBP in that expression of totally different sets of genes was increased by hypertonicity in those cells with TonEBP vs. those without TonEBP activity. Out of over 100 potentially new TonEBP regulated genes, we selected 7 for further analyses and found that their expression was all dependent on TonEBP. RNA interference experiments showed that some of these genes – asporin, insulin-like growth factor-binding protein 5 and 7, and an extracellular lysophosphlipase D – plus Hsp70, a known TonEBP target gene, contributed to the adaptation to hypertonicity without promoting organic osmolyte accumulation. We conclude that TonEBP stimulates multiple cellular pathways for adaptation to hypertonic stress in addition to organic osmolyte accumulation. Quadruplicate samples were collected for each condition and then pooled into a single sample for hybridization to microarrays.

Project description:Paradoxical sleep function remains unknown although several studies indicate that it might play a role in learning and memory. To investigate what modifications paradoxical sleep may bring at the molecular level in neocortex and in hippocampal formation, we profiled gene expression in these structures in rats with different quantities of PS by cDNA microarrays approach. The first group of rats (n=12) was deprived of PS (PSD) by the multiple platform method during 78h, the second group of rats was allowed to recover from this deprivation (PSR) during 6 hours (n=12), the third group of rats remained in their home cage during all the protocol PSC (n=12). All animals were euthanasied at 16h. An equal mass amount of total RNA from the right neocortex and hippocampal formation was pooled from two sets of 6 rats from each experimental group (PSC, PSD, PSR). For the first set of animals, two independent pools of total RNA from both structures were made for each condition to control for the technical variability of the microarray method.

Project description:In euakryotes, mRNAs must be exported from the nucleus to the cytsoplasm. NXF2 is highly expressed in the mouse male germ cells. We are interested in its function in spermatogenesis, espically in the nuclear RNA export in the testis. To this end, we made Nxf2 mutant mice by gene targeting. In an attempt to identify the mRNA substrates of NXF2, we perform the microarray experiments on testes. We used microarrays to check the expression profiles of the Nxf2 WT and KO 21d testes on C57BL/6 background. Experiment Overall Design: To examine the expression difference between WT and Nxf2 KO testes, we collected testes from juvenile mice of three ages ( 21d, 26d, 28d). Testis weight was similar between WT and KO mice at post-natal day 21. Three pairs of WT and KO 21d testes were chosen for microarray analysis.

Project description:Mouse back skin was disassociated to single cells, sorted by cell surface markers and tested by microarrray To compare the gene expression of mouse bulge (CD34+CD200+CD49+) versus secondary hair germ (CD34-CD200+CD49+) versus interfollicular epidermis (CD34-CD200-CD49+) xx Bald scalp retains hair follicle stem cells but lacks CD200-rich and CD34-positive hair follicle progenitor cells Androgenetic alopecia (AGA) or common baldness results from a marked decrease in hair follicle size. This miniaturization may be related to loss of hair follicle stem or progenitor cells. To test this hypothesis, we analyzed bald and non-bald scalp from the same individuals for the presence of hair follicle stem and progenitor cells using flow cytometry to quantitate cells expressing CYTOKERATIN 15 (KRT15), CD200, CD34 and ALPHA-6-INTEGRIN (ITGA6). High levels of KRT15 expression correlated with stem cell properties of small cell size and quiescence. Cells with the highest level of KRT15 expression were maintained in bald scalp; however, distinct populations of CD200high ITGA6high cells and CD34-positive cells were markedly diminished. Consistent with a progenitor cell phenotype, the diminished populations localized closely to the stem-cell rich bulge area but were larger and more proliferative than the bulge stem cells. In functional assays, analogous CD200 high /Itga6 high cells from murine hair follicles were multipotent and generated new hair follicles in skin reconstitution assays. These findings suggest that a defect in stem cell activation plays a role in the pathogenesis of AGA. 4 independent biologic replicates (each pooled from 3 distinct mice) were sorted for Mouse bulge (CD34+CD200+CD49+) versus secondary hair germ (CD34-CD200+CD49+) versus interfollicular epidermis (CD34-CD200-CD49+)
