Total Gene expression analysis of H3f3b constitutive knockout testis RNA

ABSTRACT: Total gene expression analysis was performed on RNA from testes extracted from two litters of constitutive homozygous and heterozygous H3f3b knockout mice compared to WT littermates. Constitutive knockout mice were obtained by mating H3f3b Fl/Fl mice to Zp3Cre mice. Heterozygous knockout mice were crossed until homozygous knockout mice were obtained. Testes were surgically removed from 8 week old homozygous knockouts, heterozygous knockouts and WT, and RNA was extracted from one testis from each mouse for total gene expression.

Total Gene expression analysis of H3f3b null and WT MEFs

Project description:Total gene expression analysis was performed on constitutive H3f3b KO E12.5 MEFs relative to WT littermates. Intent was to analyze the role of H3f3b in overall gene expression. Constitutive KO mice were obtained by mating H3f3b Fl/Fl mice to Zp3Cre mice. Heterozygous offspring were time mated and embryos were isolated 12.5 days after. MEFs were cultured transduced with a stable pBabe puro vector and total RNA was isolated from H3f3b KO and WT MEFs.

Project description:Total gene expression analysis was performed on CRE induced conditional knockout E12.5 MEFs relative to GFP infected control MEFs. Intent was to analyze the role of H3f3b in overall gene expression. For conditional KO, three lines of H3f3b FL/FL E12.5 MEFs (cKO1, cKO2 and pcKO1) were transduced with Cre retroviruses and compared to their respective lines of MEFs transduced solely with GFP vector (as control). Total RNA was isolated for gene analysis.

PRO-seq in control and H3.3 K4A mutant mESCs

Project description:Study to investigate the role of histone residues H3K4 and H3K36 for gene expression, histone localization and neuronal lineage specification by mutation of K4 and K36 in H3.3 to alanine. Histone variant H3.3 differs from the canonical H3.1/H3.2 by only 4 to 5 amino acids, which are necessary for nucleosome assembly independent of DNA replication, and is encoded by two gene copies. Complete loss of the two H3.3 genes (H3f3a and H3f3b) leads to embryonic lethality while single gene knockout yields viable mice. We used CRISPR-Cas9 to delete H3f3a and introduce homozygous point-mutations into H3f3b, thus ensuring that the entire pool of H3.3 protein carries the mutation of interest. We differentiated H3.3ctrl (H3f3a knock-out; H3f3b wild type), H3.3K4A mutant (H3f3a knock-out; H3f3b K4A) and H3.3K36A mutant (H3f3a knock-out; H3f3b K36A) ESCs into glutamatergic neurons. To assess the effect of the K4A mutation on Pol II activity, nascent RNA levels were mesaured by PRO-seq.

Project description:LRRC10 is a heart-specific gene required for proper cardiac function. The effects of Lrrc10 deletion on gene expression in the embryonic mouse heart was investigated. Pregnant heterozygous Lrrc10 knockout mice (Lrrc10+/-) mated to male heterozygous knockouts (Lrrc10+/-), housed in 12 hour light:12 dark, ad lib feeding and drinking conditions, were sacrificed at embryonic day 15.5 (E15.5) and embryonic hearts were dissected for cardiac gene expression analysis. A two color, reference design experiment in which heart RNA from 2 Lrrc10 homozygous knockout embryos (Lrrc10-/-) were pooled and labeled with Cy5 and hybridized according to Agilent protocols against a reference pool of RNA madeup from respective tissue taken from littermate E15.5 wildtype (Lrrc10+/+) hearts and labeled with Cy3.

Levels of H3K36me3 were measured by ChIP-Sequencing in WT and H3.3K36A mutant ESCs (D0), NPCs (D8) and neurons (D12) to assess the impact of the H3.3K36A mutation on H3K36me3 levels in development.
