MRNA profiles after experimental ischemia

ABSTRACT: To analyze gene expression we isolated total mRNA from the core, periinfarct and contralateral cortex of 60 sprague-dawley rats after 24 hours or 3 days of permanent middle cerebral artery occlusion (pMCAo). Also ipsilateral and contralateral cortex was obtained from sham-operated and healthy animals. A total of 44 microarrays were performed with RNA pooled from 3 independent animals. For each experimental condition the total n number is of 12. Microarray analysis of different areas of the rat brain (core, periinfarct and contralateral cortex) after 24h and 3days of permanent ischemia

Global transcriptomic profiling of permanent focal ischemia in an in vivo rat model

Project description:Focal ischemia is triggered by the sudden significant reduction of blood supply to the brain, as a result of either the rupture or occlusion by thrombus/embolism of a blood vessel in the brain. Permanent focal ischemia occurred when blood supply to a specific part of the brain is impeded without reperfusion. Despite major steps achieved in the elucidation of the patho-physiology of cerebral ischemia, the available therapeutic avenues for acute ischemic stroke remain scarce. Cell cycle re-activation has been revealed as a novel signaling pathway during permanent focal ischemia. As such, non-specific aurora kinase inhibitor ZM447439, has been injected intracranial-ventricularly30min post-ischemia induction to determine its efficacy in reduction of neuronal damage in terms of infarct volume. Microarray analysis was performed on Illumina Rat Ref12V1 beadchips. Right cortex RNA samples were collected at two time-points (8h and 24h ) respectively for all three experimental conditions: Sham (n=4), vehicle (i.e. ischemic injury with i.c.v. injection 80% DMSO; n=4) and treatment (injury plusi.c.v.injection of 30mM ZM447439 in 80% DMSO; n=4).

Arrays were run as dual colour (Hy3: Sample, and Hy5: Common sample reference pool). Right cortex RNA samples were collected at two time-points (8h and 24h )respectively for all three experimental conditions: Sham (n=4), vehicle (i.e. ischemic injury with i.c.v. injection 80% DMSO; n=4) and treatment (injury plus i.c.v.injection of 30mM ZM447439 in 80% DMSO; n=4). Macaca Fascicularis Differential Gene Expression Following Stroke: Control versus Tat-NR2B9c Treated Cortex at 1 hour and 6 hours following middle cerebral aretry occlusion (MCAO)

Project description:Differential gene expression comparison between cortex of placebo and PSD-95 inhibitor (Tat-NR2B9c), treated cynomolgus macaques at 1 and 6 hours after middle cerebral artery occlusion. The purpose of this study was to identify changes in differential gene expression in the cortex of animals receiving strokes across the two time points and bewtwee the two treatment groups. Differential gene expression was defined as the ratio of fluroescene detected for expressed sequence tags in the left, unoperated cortex versus the contralateral, right, ischemic cortex at each time point. Two colour, Agilent, 4x44k whole genome macaca mulata microarrays with sample rna hybridized to Cy5 channel and universal macaca mulatta rna control on the Cy3 channel were obtained for each hemisphere. Comparisons between treatment groups at each time point and within in each treatment group across each time point were made to detect differential gene expression. Significant differential gene expression was defined as greater than 2-fold change and p<0.05 by T-test. Three condition experiment comparing the effect of treatment with placebo versus Tat-NR2B9c administered 5 min after MCAO with tissue samples collected 1h and 6h after MCAO and a second comparison of gene expression within each treatment group between 1h and 6h: 3 biological replicates in each group

Transcription profiling of rat model of nonischemic cerebral hypoperfusion to investigate molecular mechanisms of early response in adaptive cerebral arteriogenesis

Project description:This study aims at a comprehensive understanding of the genomic program activated during early-phase of collateral vessel growth in a rat model for cerebral adaptive arteriogenesis (3-VO). While arteriogenesis constitutes a promising therapeutic concept for cerebrovascular ischemia, genomic profiles essential for therapeutic target identification were analysed solely for collateral arteries of the heart and periphery. Despite challenging anatomical conditions of the brain the 3-VO model allows identification of differentially expressed genes during adaptive cerebral arteriogenesis by selective removal of the posterior cerebral artery (PCA). Experiment Overall Design: Using an established rat model of nonischemic cerebral hypoperfusion (3-VO) (Busch, Buschmann; 2003), RNA was extracted from isolated ipsilateral PCA. Pooled RNAs from groups of intact (0h), sham and 3-VO animals 24h and 3 days after surgery, were hybridised repeatedly for an extensive genome screen of 15866 genes applying standardized Affymetrix technology. For each Array total RNA from 8 animals was processed, pooled and hybridized to a Rat230A GeneChip per group. These groups were classified as follows: intact control (N=3), 24h3VO (N=3); 24h sham (N=3), 3days3VO (N=3); and 3days sham(N=3). Hybridization, washing, antibody amplification, staining, and scanning of probe arrays were performed according to the Affymetrix Technical Manual. Probe arrays were scanned using the GeneChip System (Hewlett-Packard, Santa Cruz, CA)(Affymetrix) and raw data were processed using GCOS and normalized to a global intensity of 500.

Profiling brain cortex from tMCAO rat stroke model

RNA-seq of peri-infarct cortex of the rat dMCAO model of ischemic stroke treated with AAV7-hMANF or AAV7-GFP

Project description:The goal was to identify lesion- and AAV7-MANF-induced gene expression changes in the peri-infarct cortex of rats that had undergone a 60 minute distal middle cerebral artery occlusion 4 days earlier. Intracerebral infusion of AAV7-GFP or AAV7-hMANF was done 2 days later (i.e. 2 days before collecting the samples). Sham operated control rats underwent a craniotomy surgery, but no artery ligation or intracerebral infusion.

Microarray analysis of ischemic lesions of WT and TNFRI KO mice

Project description:TNF/TNFRI signaling has previously been shown to exert neuroprotective effects after brain ischemic injury. However, the detailed pathways involved remain unidentified. This study aims to identify key neuroprotective molecules activated by TNFRI after permanent ischemic injury in mice. Microarray analysis of the ipsilateral hemispheres of WT and TNFRI knockout at early time points (3 and 6 hours) after the middle cerebral artery occlusion mice were chosen to study the CNS response to injury without significant immune infiltration. Using the ATLAS mouse cDNA arrays that include known genes representative of multiple pathways, we identify novel protective pathways triggered by TNFRI signaling after ischemia. Keywords: brain, ischemic lesion, comparison between WT and TNFRI knockout mice, cDNA array, two different time points (3 and 6 h) RNA was extracted from WT (n=2) and TNFRI KO (n=2) mice at each time point studied (3 and 6 h after ischemia).
