Melanoma tissue samples from a clinical trial: no treatment vs. post-temsirolimus alone vs. post-combination temsirolimus and bevacizumab

ABSTRACT: To determine if treatment with a combined therapeutic regimen, which resulted in clinical benefit in a subset of patients in a clinical trial, alters miRNA expression in a way that may be used to guide treatment with these agents and to identify miRNAs that may be involved in the mechanism of action of this regimen Three-condition experiment, untreated tissue, post-temsirolimus alone treatment, post combination-treatment tissue. 33 total samples, including 5 samples resubmitted for quality control.

Identification of XMRV Infection-Associated microRNAs in Four Cell Types in Culture (Experiment B)

Project description:XMRV is a gammaretrovirus that was thought to be associated with prostate cancer (PC) and chronic fatigue syndrome (CFS) in humans until recently. The virus is culturable in various cells of human origin like lymphocytes, NK cells, neuronal cells, and prostate cell lines. MicroRNAs (miRNAs), which regulate gene expression, were so far not identified in cells infected with XMRV in culture. Two prostate cancer cell lines (LNCaP and DU145) and two primary cells (peripheral blood lymphocytes (PBLs) and monocyte-derived macrophages (MDMs)) were infected with XMRV. Total mRNA was extracted from mock- and virus-infected cells at 6, 24 and 48 hours post-infection and evaluated for microRNA profile in a microarray. MicroRNA expression profiles of XMRV-infected continuous prostate cancer cell lines differ from that of virus-infected primary cells (PBLs and MDMs). miR-193a-3p and miRPlus-E1245 were observed to be specific to XMRV infection in all 4 cell types. While miR-193a-3p levels were down-regulated, miRPlus-E1245 on the other hand exhibited varied expression among the 4 cell types. The present study demonstrates that cellular microRNAs are expressed during XMRV infection of human cells. This is the first report demonstrating the regulation of miR193a-3p and miRPlus-E1245 during XMRV infection in four different human cell types. Two prostate cancer cell lines (LNCaP and DU145) and two primary cells (peripheral blood lymphocytes (PBLs) and monocyte-derived macrophages (MDMs)) were infected with XMRV. Total mRNA was extracted from mock- and virus-infected cells at 6, 24 and 48 hours post-infection in duplicates and evaluated for microRNA profile in a microarray. Each test sample RNA was labeled with Hy3 and the reference pool (made by pooling all 24 test samples in each run) was labeled with Hy5.

Project description:This is the first report to document circadian rhythmicity of specific microRNAs in rat jejunum. Our data provide a link between the anti-proliferative microRNA miR-16 and the intestinal proliferation rhythm and point to miR-16 as an important regulator of proliferation in jejunal crypts. This function may be essential to match proliferation and absorptive capacity with nutrient availability. Time course data with 7 time points and 3 replicates per time point. Each 2-color array is hybridized against a reference from time point 0, and dye swaps are included.

Project description:Upregulation of mir-125a suppresses the pro-survival protein Mcl1, producing the increase in apoptosis known to accompany the proliferative changes characteristic of intestinal adaptation. miRNA expression profiling of primary melanoma tumors (cohort II)

Project description:We performed global microRNA expression profiling of a cohort of primary melanoma patient samples linked to a well-annotated clinical database. The goal of this study was to identify microRNA that are associated to or correlated with various clinical parameters and patient outcomes. Candidate microRNA were identified for building prognostic models and functional testing. 119 primary melanoma samples were analyzed in two color arrays. The reference sample used was an equal combination of all samples analyzed. By this design, ratio data of test sample/reference is mean-centered data.

MicroRNA expression profiling in adult mouse liver following benzo(a)pyrene (BaP) treatment [Exiqon miRNA array]

Project description:Lack of change in microRNA expression in adult mouse liver following treatment with benzo(a)pyrene (BaP), as detected using Exiqon miRNA arrays. Adult male mice were exposed to 150 mg/kg benzo(a)pyrene (BaP) or solvent for 3 days and sampled 4 hours after the last dose. MicroRNA expression levels in adult mouse liver were measured using Exiqon miRNA arrays. Our results indicate a distinct lack of effect of BaP of miRNA expression, despite widespread changes in mRNA levels (measured using Agilent arrays). Lack of miRNA changes was confirmed with Agilent miRNA arrays. Keywords: Toxicology, miRNA Adult male B6C3F1 mice were exposed to a daily dose of corn oil (vehicle control group) or 150 mg/kg BaP (treatment group) for 3 d (n=6 per group). Mice were sacrificed at 4 h or 24 h following the last dose and liver lobes were extracted and flash frozen. Exiqon miRNA arrays were used to examine changes in miRNA transcript levels in random liver lobe sections.

Factors affecting the yield of microRNAs from laser microdissectates of formalin-fixed tissue sections

Project description:Sixth generation Exiqon® locked nucleic acid miRCURY™ LNA microarrays were used to profile in duplicate the expression of microRNAs in 250 or 400 ng of RNA isolated from a laser microdissectate of a formalin-fixed and paraffin-embedded human non-small cell lung cancer tumor. Laser microdissection was performed on a hematoxylin-eosin-stained, 8 um-thick section of formalin-fixed and paraffin-embedded tissue. The microdissectate was treated with proteinase K overnight at 55 ºC. Total RNA from the lysate was then extracted using FFPE RNA Isolation Kit from Norgen Biotek® (Thorold, Canada). RiboGreen assay was used to quantify RNA in the preparation. Two-hundred-fifty or 400 ng of RNA was used in duplicate for dual-channel microarray-based microRNA expression profiling. Sample RNA was labeled with the Cy3-like Hy3™ dye, mixed with a human universal reference RNA (product number AM6000, Ambion®, Austin, TX) labeled with the Cy5-like Hy5™ dye, and hybridized to the two-color miRCURY™ arrays.

Whole blood microRNA expression profiles in human non-small cell lung adenocarcinoma

Project description:Fifth generation Exiqon® locked nucleic acid miRCURY™ LNA microarrays were used to profile the expression of microRNAs in whole blood of patients with non-small cell lung adenocarcinoma and of clinically relevant controls without the disease.
