Project description:In order to understand the function of the Tra1p transcription factor we identified potentially Tra1p-regulated genes by comparison of transcript abundance in aerial mycelium of the tra1- mutant and the parental strain 70-15. Two-condition experiment, wild-type vs. TRA1-deleted mutant. 4 biological replicates with dye-swaps. Each microarry slide had 2 arrays with 44k spots (22k spots printed twice). Thus, rep1 and rep2 are technical replicates of the same biological sample (derived from one raw data file).

Project description:Drosophila Dicer-1 produces microRNAs (miRNAs) from pre-miRNA, whereas Dicer-2 generates small interfering RNAs (siRNAs) from long dsRNA. loquacious (loqs) encodes three Dicer partner proteins, Loqs-PA, Loqs-PB, and, Loqs-PD, generated by alternative splicing. To understand the function of each Loqs isoform, we constructed loqs isoform-specific rescue flies. Loqs-PD promotes siRNA production in vivo by Dicer-2. Loqs-PA or Loqs-PB is required for viability, but the proteins are not fully redundant: Loqs-PB is required to produce a specific subset of miRNAs. Surprisingly, Loqs-PB tunes the product size cleaved by Dicer-1 from pre-miR-307a, generating a longer miRNA isoform with a distinct seed sequence and target specificity. The mouse and human Dicer-binding partner TRBP, a homolog of Loqs-PB, similarly tunes the site of pre-miR-132 cleavage by mammalian Dicer. Thus, Dicer-binding partner proteins can change the choice of cleavage site by Dicer, producing miRNAs with different target specificities than those that would be made by Dicer alone. Examination of Dicer-binding proteins on small RNA profiles of female fly heads, fly ovaries, mouse embryonic fibroblasts, and mouse tail fibroblasts.

Project description:Rice false smut (RFS) is a kind of fungal disease transforming panicles and spikelets into greenish spore balls, caused by Ustilaginoidea virens. During artificial cultivation process, macroscopic exudates could be observed, which is a common feature in many kinds of fungi. We characterized the proteome of exudate associated with this plant pathogen. Liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis was used to identify proteins in the pathogen exudate. A total of 685 proteins comprising 3,949 peptides were identified from the exudate. This study regarded the biological characteristics of U. virens as an entry point. By studying the protein components of the exudates of U. virens, it is helpful to better understand the occurrence and pathogenic mechanism of pathogen and provide a theoretical basis for the control of RFS.

Project description:A. niger undergoes dramatic changes during asexual development. We tried to identify the differences in RNA expression levels that are important for this development. We used micro-arrays to determine which genes were up- or down-regulated in the aerial structures, the part of the colony that is formed during asexual development. A. niger was grown as a sandwiched culture (Wösten et al., 1991,Journal of General Microbiology 137: 2017–2023) in a 0.25 mm layer of 0.6 % agarose between two porous polycarbonate membranes (diameter 76 mm, pore size 0.1 µm; Profiltra; www.profiltra.nl). After six days of growth, the top membrane of the sandwich was replaced by a membrane with pores of 10 µm (Profiltra), allowing formation of aerial hyphae and conidiophores for 24 h. Vegetative mycelium and aerial structures of 7-day-old maltose-grown cultures of A. niger were harvested from 3 and 5 sandwiched colonies, respectively. The aerial structures were scraped from the top membrane of the sandwiched culture with a razor blade. From other colonies, vegetative mycelium was harvested by flipping over the top membrane and scraping it off with a razor blade.

Project description:The genus Collimonas consists of soil bacteria that are well known for their antifungal activity and for mycophagy, i.e. the ability to grow at the expense of living fungi. The aim of the current study was to gain a better understanding of the mechanisms of antagonism of Collimonas bacteria towards fungi, the involvement of the mycophagous phenotype, and the role of the fungus as a responsive partner in the interaction. In order to reach this aim, the bacterium Collimonas fungivorans and the fungus Aspergillus niger were confronted in vitro. Bacterial and fungal RNA were isolated at two time points during the interaction and analyzed by microarray analysis. Objective: Investigate the expression profile of a bacterium when it was challenged by the presence of an antagonist fungus (control was the expression profile of the bacterium when it was alone). In parallel investigate the expression profile of the antagonist fungus when it was challenged by the presence of the bacterium (control was the expression profile of the fungus when it was alone).(Additional file available in additional.zip)

Project description:to study the effect of induced expression of TBX3 within the atrium of the heart Background: Treatment of congenital or acquired disorders of the sinus node or atrioventricular node requires insight into the molecular mechanisms for the development and homeostasis of these pacemaker tissues. In the developing heart, transcription factor TBX3 is required for pacemaker and conduction system development. Here, we explore the role of TBX3 in the adult heart and investigate whether TBX3 is able to reprogram terminally differentiated working cardiomyocytes into pacemaker cells. This would be an attractive approach in biological pacemaker formation. Methods and results: TBX3 expression was ectopically induced in cardiomyocytes of adult transgenic mice. Expression analysis revealed an efficient switch from the working myocardial expression profile to that of the pacemaker myocardium. This included suppression of genes encoding gap junction subunits (Cx40, Cx43), the cardiac Na+ channel (NaV1.5; INa) and inwardly rectifying K+ ion channels (Kir-genes; IK1). Concordantly, we observed conduction slowing in these hearts, and reductions in INa and IK1 in cardiomyocytes isolated from these hearts. The reduction in IK1 resulted in a more depolarized maximum diastolic potential, thus enabling spontaneous diastolic depolarization. Neither ectopic pacemaker activity nor pacemaker current, If, were observed. Lentiviral expression of TBX3 in ventricular cardiomyocytes resulted in conduction slowing and development of heterogeneous phenotypes, including depolarized and spontaneously active cardiomyocytes. Conclusions: TBX3 partially reprograms terminally differentiated working cardiomyocytes into pacemaker-like cells and induces important pacemaker properties.
