Project description:Drought, salinity and sub-optimal temperatures are stresses that cause adverse effects on the growth of plants and the productivity of crops. In this study, we have analyzed the expression profiles of rice genes under control and abiotic stress conditions using microarray technology to identify the genes differentially expressed during various abiotic stresses. Experiment Overall Design: Seven-day-old light-grown rice seedlings grown under controlled conditions and those subjected to various abiotic stress conditions were used for RNA extraction and hybridization on Affymetrix microarrays. Three biological replicates of each sample were used for microarray analysis. For salt treatment (SS), the rice seedlings were transferred to a beaker containing 200 mM NaCl solution for 3 h. For desiccation (DS), rice seedlings were dried for 3 h between folds of tissue paper at 28±1 degree C, in a culture room. For cold treatment (CS), the seedlings were kept at 4±1 degree C for 3 h. The seedlings kept in water for 3 h, at 28±1 degree C, served as control (Seedling).

Project description:Potassium is one of the essential macronutrients required for plant growth and development. It plays a major role in different physiological processes like cell elongation, stomatal movement, turgor regulation, osmotic adjustment, and signal transduction by acting as a major osmolyte and component of the ionic environment in the cytosol and subcellular organelles. We used whole genome microarrays to determine the transcriptomic profile of rice seedlings exposed to short-term K+ deficiency followed by K+ resupply. Potassium treated seedlings were used for RNA extraction and hybridization on Affymetrix rice Genechip by microarrays. Three biological replicates of each sample were used for microarray analysis. We wanted to know the altered expression patterns of potassium-responsive genes majorly involved in metabolic processes, stress responses, signaling pathways, transcriptional regulation, and transport of multiple molecules including K+. Seeds of indica rice were surface sterilized and grown hydroponically in rice growing medium. Plants were grown in the rice growth room under the condition of 16 h light/8 h dark (28°C) photoperiod with 70 % humidity. After 5 days of normal growth, one half of the rice seedlings were transferred to nutrient media with normal concentration of potassium (KP, 0.409 mM K2SO4) and other one half to medium without potassium (KM, 0 mM). After 5 days, potassium (0.409 mM K2SO4) was resupplied to the plants grown in KM medium for 6 h.

Project description:Rice is an important model for cereals and a staple crop worldwide. Understanding C-N nutrients interaction in rice should also help to compare and contrast the mechanisms for the regulation of C:N balance between plants accumulating high levels of photosynthates such as cereals and those that do not, and importantly may provide useful knowledge for improving crop yields. By analyzing the effects of exogenous C:N availabilities on the growth of rice seedlings, we previously identified the balanced and imbalanced C:N conditions for rice seedlings. Herein, we chose four C:N ratios (1 mM:1 mM, 1 mM:60 mM, 60 mM:1 mM and 60 mM:60 mM). Among them, 1:1 and 60:60 were considered as balanced exogenous C:N while 60:1 and 1:60 were imbalanced C:N. By comparative transcriptome analysis, genes were classified into two modes: high C:low N responsive genes and low C:high N responsive genes.

Plants were grown in the rice growth room under the condition of 16 h light/8 h dark (28M-BM-0C) photoperiod with 70 % humidity. After 5 days of normal growth, some of the seedlings were transferred to nutrient solution lacking CaCl2 (-Ca2+). After 5 and 14 days, calcium (0.798 mM CaCl2) was resupplied to the plants grown in -Ca2+ medium for 6 h.

Project description:Traditional rice varieties found in India have many desirable characteristics. Amongst them, their differential responses to abiotic and biotic stresses are of great agricultural importance. Drought or osmotic stress is one of the major abiotic stresses afflicting crop plants in India. Indigenous varieties like Dagad deshi have been found to be drought resistant and, thereby, are being studied in great detail by plant breeders and biotechnologists alike. In this study, we have analyzed the transcriptomes of two contrasting cultivars, i.e. Dagad deshi (tolerant) and IR20 (susceptible), under control and stress conditions to elucidate the differences in their responses to drought stress using Affymetrix microarray platform. Hydroponically grown seven-day-old seedlings of Dagad deshi and IR20 were subjected to drought stress by placing them on 3 mm Whatmann sheets under light for 3 h and 6 h at 28±1oC. For control samples, seedlings were kept in RGM (root growth medium) for 6 h at 28±1oC. RNA extracted from each sample was hybridized on rice Affymetrix microarrays. Three biological replicates of each sample were used for microarray analysis. Overall, eighteen samples were analyzed representing control, 3 h and 6 h of dehydration stress for each cultivar (Dagad deshi and IR20).

Project description:Using 3′-tiling microarray covering the rice genes, we carried out genome-wide expression analyses of total and polysome-fractionated samples treated with drought, salt and cold at 2-week-old rice leaves. compared to non-treated negative control (NC) samples. Our study is the first report which elucidated the global alternation of polysome association in response to abiotic stress. A total of 24 chips were used for microarray. At 2h, total and polysomal RNAs were extracted from drought, salt and cold at 2-week-old rice leaves with three biological replicates.

Project description:Chromium (Cr) is a non-essential metal for normal plants and is toxic to plants at high concentration. In spite of many previous studies having been conducted on the effects of Cr stress, the precise molecular mechanisms and signaling pathways of action of Cr remain poorly understood. In this study, the transcriptome at the early of Cr (VI) stress were assayed in rice roots. To gain more insight into these cellular responses, we analyzed whole-genome transcriptome of rice expose to Cr (VI) for 1 and 3 h. Analysis revealed 1,261 and 267 up and down-regulated genes by Cr (VI). Cr (VI) stress triggered changes in transcript levels of genes related to secondary metabolism process, biosynthetic process, specially jasmonic acid biosynthetic process, response to abiotic stress, specially response to toxin, transcription regulator activity, specially transcription factors activity. The most predominant transcription factor families were WRKY, AP2/ERF, NAC, C2H2, MYB. In addition, many protein kinase, including eight MAPKKK, two CDPK, and one MAPK, showed significant increase in transcriptional level under Cr (VI) stress. Project description:Rings or arcs of fungus-stimulated plant growth occur often on the floor of woodlands which are commonly called “fairy rings”. We purified a plant growth-stimulating compound, 2-azahypoxanthine (AHX), from the fairy ring-forming fungus Lepista sordida, and the detection of AHX in the fungus-infected soil near the growth-stimulated turfgrass roots. The growth-promoting activity of AHX towards rice was further analyzed by oligo DNA microarrays. Immediately after germination, rice seedlings were treated with AHX and incubated for 2 weeks. Total RNA was isolated from the seedlings using an RNeasy plant mini kit (Qiagen). cDNA was synthesized to provide 400 ng of total RNA (Agilent Technologies). This cDNA was used as a template to synthesize cRNA. The cRNA was labeled with Cyanine-3 (Cy3) CTP or Cyanine-5 (Cy5) CTP. Cy3-labeled cRNA was mixed with the same amount of Cy5-labeled cRNA and the mixture was used for hybridization. After hybridization for 17 h at 65°C, the slides were washed and scanned with an Agilent Microarray Scanner. Genes showing a signal value below 300 in the Cy3 channel of the control were excluded from the analysis. Feature extraction and image analysis software (version A.6.1.1; Agilent Technologies) were used to locate and delineate each spot in the array and to integrate each spot’s intensity, filtering, and normalization. We attempted dye swap experiments to estimate the error of technical and dye labelling. Three-condition experiment, control vs. compound-treated rice (0.05 and 0.2 mM). Biological replicates: control, 0.05 mM AHX-treated, 0.2 mM AHX-treated rice independently grown and harvested. One replicate per array.

Project description:We aimed to identify putative H2O2-regulated miRNAs expressed in rice seedlings under oxidative stress by using a deep sequencing approach developed by Solexa (Illumina). Two small RNA libraries were constructed from H2O2-treated and control rice seedlings, and more than five million small RNA sequence reads were generated for each library. We identified seven H2O2-responsive miRNA families via expression profiling of the miRNAs based on a comparative miRNAomic analysis in combination with experimental validation. Furthermore, 32 miRNAs, 17 from known miRNA loci and 15 from novel miRNA loci, were also newly identified from the sequencing data. To the best of our knowledge, this is the first report of a systematic investigation of H2O2-regulated miRNAs and their targets in plants. Examination of 2 different small RNA expression profilings in the control and H2O2 treated rice samples.

Project description:Improvement of chilling tolerance is a key strategy to face potential menace from abnormal temperature in rice production, which depends on the signaling network triggered by receptors. However, little is known about the QTL genes encoding membrane complexes for sensing cold. Here, Chilling-tolerance in Gengdao/japonica rice 1 (COG1) was isolated from a chromosome segment substitution line containing a QTL (qCS11-jap) for chilling sensitivity. The major gene COG1 was found to confer chilling tolerance in japonica rice. In natural rice populations, only the haplogroup1 encoded a functional COG1. Evolutionary analysis showed that COG1 originated from Chinese O. Rufipogon and was fixed in japonica rice during domestication. COG1, a membrane-localized LRR-RLP, targeted and activated the kinase OsSERL2 in a cold-induced manner, promoting chilling tolerance. Furthermore, the cold signal transmitted by COG1-OsSERL2 activates OsMAPK3 in the cytoplasm. Our findings reveal a cold-sensing complex, which mediates signaling network for the chilling defense in rice.
