Expression data from replicating and quiescent liver cells isolated from mice young liver

ABSTRACT: We have developed a new transgenic mouse strain, expressing a CyclinB1-GFP fusion reporter, which marks replicating cells in the S/G2/M phases of the cell cycle to isolate live replicating and quiescent cells from the liver. We used microarrays to compare the transcriptome of relicating and quiescent liver cells and reveal gene expression programs associated with cell proliferation in vivo Livers of three individual 3.5 week old, weaned CyclinB1-GFP mice were dissociated into single cells.Replicating (GFP-positive) and quiescent (GFP-negative) liver cells were FACS-sorted for RNA extraction and hybridization on Affymetrix microarrays.

Expression data of mesenchymal cells from mouse liver

Project description:There are a few markers available to distinguish hepatic stellate cells (HSCs), portal fibroblasts (PFs), and mesothelial cells (MCs) in the adult mouse liver. To identify genes uniquely expressed in these cells, we isolated HSCs having Vitamin A lipids by FACS based on their autofluorescence. We isolated a mixed population containing PFs and MCs as Vitamin A lipid-negative and GFP-positive cells by FACS from Collagen1a1 promoter-driven GFP transgenic mice. MCs were isolated by FACS using anti-GPM6A antibodies from adult mouse livers. PFs were isolated by FACS as Vitamin A lipid-negative, GFP-positive, and GPM6A-negative cells. We also isolated HSCs, MCs, and PFs from Collagen1a1 promoter-driven GFP transgenic mouse livers having biliary fibrosis by FACS. Biliary fibrosis was induced by bile duct ligation for 3 weeks. Sham operation was performed as a control. After separation of these cells, we isolated total RNAs and analyzed mRNA expression by microarray analysis. Total RNA was extracted with RNAqueous Micro (Ambion) and the probes for the microarray were synthesized using the Ovation RNA amplification system V2 and FL-Ovation cDNA Biotin module V2 (Nugen). The labeled probes were hybridized with GeneChip Mouse Genome 430 2.0 arrays (Affymetrix) and signals were analyzed with Genomic Suite software (Partek).

Heterogeneity in the hepatic stellate cell population in mouse liver

Project description:We utilized two methods of hepatic stellate cell (HSC) isolation, which leverage distinct properties of these cells, including their vitamin A content and collagen expression. HSCs were isolated either from wild type (WT) mice in the C57BL/6 genetic background by flotation in a Nycodenz density gradient, followed by fluorescence activated cell sorting (FACS) based on vitamin A autofluorescence, or from collagen-green fluorescent protein (GFP) mice by FACS based on GFP expression, from a GFP transgene driven by the collagen I promoter. Array analysis was conducted on the Affymetrix Mouse Genome 430 2.0 Array (Affymetrix, Santa Clara, CA).

Project description:Toca 511 is a modified Retroviral Replicating Vector based on Moloney gâretrovirus with an amphotropic envelope. As an investigational cancer treatment, Toca 511 preferentially infects cancer cells without direct cell lysis and encodes an enhanced yeast cytosine deaminase that converts the antifungal drug 5âfluorocytosine to the anticancer drug, 5-fluorouracil. A panel of established human cancers cell lines, derived from glioblastoma, colon, and breast cancer tissue was used to evaluate parameters critical for effective anticancer activity. As part of these analyses, we profiled relative mRNA levels across these cell lines via RNA sequencing. mRNA expression profiles across nine human cancer cell lines.

Expression data from developing mouse livers

Project description:Roles of mesothelial cells (MCs) are poorly understood during liver development and injury. We identified podoplanin (Pdpn) as a cell surface markers for mesothelial cells in E12.5 mouse developing liver. To identify genes uniquely expressed in MCs, we isolated MCs from E12.5 mouse livers by FACS using anti-Pdpn antibodies and performed microarray analysis. The E12.5 liver was digested with trypsin-EDTA and incubated with antibodies against Pdpn. MCs were isolated as Pdpn+ population by FACS. Total RNA was extracted with RNAqueous Micro (Ambion) and the probes for the microarray were synthesized using the Ovation RNA amplification system V2 and FL-Ovation cDNA Biotin module V2 (Nugen). High Runx1 levels promote a reversible more differentiated cell-state in hair follicle stem cells during quiescence

Project description:Quiescent hair follicle (HF) bulge stem cells (SCs) differentiate to early progenitor (EP) hair germ (HG) cells, which divide to produce transit-amplifying (TA) matrix cells. EPs can revert to SCs upon injury, but whether this de-differentiation occurs in normal HF homeostasis (hair cycle), and the mechanisms regulating both differentiation and de-differentiation are unclear. Here we use lineage tracing, gain of function, transcriptional profiling, and functional assays to examine the role of observed endogenous Runx1 level changes in the hair cycle. We find that forced Runx1 expression implements hair degeneration (catagen) and simultaneously promotes changes in the quiescent bulge SC transcriptome towards a cell-state resembling the EP HG fate. This cell-state transition is functionally reversible. We propose that SC differentiation and de-differentiation are likely to occur during normal HF degeneration and niche restructuring in response to changes in endogenous Runx1 levels associated with SC location with respect to the niche. Freshly isolated skin cells were FACS sorted based on K15-GFP+/a6-integrin+/CD34- as hair germ and K15-GFP+/a6-integrin+/CD34+ bulge cells. Duplicate samlpes from mice at PD20 that showed telogen morphology throughout skin were used for RNA prepartion and Affymetrix analysis. Wild and transgenic samples after 1-day of doxycycline treatement were compared.
