Project description:As we observed that salivary gland ablation induced retardation of systemic growth, it raised the possibility that salivary glands might secrete a growth factor-like peptide into the hemolymph to regulate systemic growth. To identify potential salivary gland-derived peptides with endocrine activity, we performed liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis and investigated the changes in the hemolymph proteome following salivary gland ablation.

Project description:In this study we used expression microarrays as an entry point to gain further insights into the differences between endocycling cells and mitotic cycling in tissues of the Drosophila larva. Gene expression analyses were performed on tissues hand dissected from yw67c2 early 3rd instar larval tissues collected 70-75hr after egg laying. Total RNA was isolated using RNeasy Micro Kit (QIAGEN Valencia, CA 91355), and reverse transcribed and fluorescently labeled with Cy3 or Cy5 (Amersham) using Amino Allyl MessageAmp™ II aRNA Amplification Kit (Ambion, Austin, TX 78744), according to the manufacturer's instructions. This was used to probe the DGRC-2 array, a Drosophila oligonucleotide array created by the Drosophila Genomics Resource Center (DGRC) which represents ~93% of annotated Drosophila genes from genome release 4.1 (Bogart et al., 2006). Two color microarray hybridizations were repeated with material from independent dissections representing two (fat body versus brain) and three (salivary gland versus brain) independent biological replicates. Slides were scanned by GenePix 4100A (Axon Instruments, Union City, CA) and the data was extracted with Axon GenePix Pro 5 image analysis software.

Project description:Chemical cross-linking and high-throughput sequencing have revealed regions of intra-chromosomal interaction, referred to as topologically associating domains (TADs), interspersed with regions of little or no such interaction, in interphase nuclei. We find that TADs and the regions between them correspond with the bands and interbands of polytene chromosomes of Drosophila. We further establish the conservation of TADs between polytene and diploid cells of Drosophila. From direct measurements on light micrographs of polytene chromosomes, we then deduce the states of chromatin folding in the diploid cell nucleus. Two states of chromatin folding, fully extended fibers containing regulatory regions and promoters, and fibers condensed up to ten-fold containing coding regions of active genes, constitute the euchromatin of the nuclear interior. Chromatin fibers condensed up to 30-fold, containing coding regions of inactive genes, represent the heterochromatin of the nuclear periphery. Project description:Drosophila translationally controled tumor protein (dTCTP) is important to repair double stranded DNA breaks in cell nucleus. However, besides damaged DNA loci, dTCTP is also located in interbands region of polytene chromsomes of salivary gland tissues. To address whether dTCTP is involved in transcriptional regulation process, we performed microarrays in salivary gland tissues from dTCTP mutants and w[1118] wildtype control. Salivary glands tissues were dissected and collected from 3rd instar larvae or each genotype for RNA extraction and hybridization on Affymetrix microarrays.

Project description:Cell-type specific transcriptional profiling is key to understanding cell fate specification and function. In order to achieve this it has been necessary, to date, to isolate specific cell types from complex tissues. We have developed 'TaDa', a technique that enables cell-specific profiling without cell isolation. TaDa permits genome-wide profiling of DNA- or chromatin-binding proteins without cell sorting, fixation or affinity purification. The method is simple, sensitive, highly reproducible and is in principle transferable to any model system. Here we show that TaDa can be used to identify transcribed genes in a cell-type specific manner. We profile the genome-wide binding of RNA polymerase II (Pol II) in adjacent, clonally related neural stem cells in intact Drosophila brains. Our data reveal the activity of non-canonical metabolic pathways in proliferating neuroepithelial cells, and highlight a possible role for the retinal determination gene regulatory network in patterning neural stem cell fates. We also identify temporal differences in the activity of signalling pathways that control neuroepithelial cell fate by profiling Pol II occupancy at two different stages of brain development. Using RNA Pol II TaDa to profile, in a cell-type specific manner, the transcriptional state of neuroepithelial cells at two stages of larval brain development. Closely related asymmetrically dividing neural stem cells (neuroblasts) were also profiled, in order to compare the transcriptomes of two different types of neural stem cells. 3 biological relicates were performed for 3rd instar neuroepithelial cells (with one dye-swap). 2 biological relicates were performed for 3rd instar neuroblasts (with dye-swap). 2 biological relicates were performed for 1st instar neuroepithelial cells (with dye-swap). As additional supporting evidence for the Pol II TaDa technique, 2 biological relicates were performed for 3rd instar salivary glands (with dye-swap) in order to compare with previous Pol II-ChIP data for this tissue [PMID 22821985].

Project description:Expression profile for hemocytes from hml-Gal4, UAS-2xEGFP larvae were compared to hemocytes from hml-Gal4, UAS-2xEGFP; UAS-Idh-R195H larvae We sought to determine which genes and pathways were upregulated or downregulated in hemocytes expressing Idh-R195H, the Drosophila homolog of the human cancer-associated IDH1-R132H mutant, in vivo. We sought to obtain homogeneous populations of hemocytes from each genotype. We compared larvae expressing Idh-R195H from the hml-Gal4 driver to larvae with the hml-Gal4 driver alone.

Project description:The Hippo pathway regulates metazoan growth, acting through the transcriptional co-activators Yorkie (in Drosophila) and Yap and Taz (in vertebrates). Much attention has been focused on upstream regulators of Yorkie and its homologues. In contrast, the mechanisms by which they actually promote transcription have remained poorly understood. Genome-wide chromatin binding experiments support extensive functional overlap between Yorkie and GAF. Chromatin binding identifies thousands of Yorkie sites, the majority of which are associated with elevated transcription, based on genome-wide analysis of mRNA and histone H3K4Me3 modification. Our studies establish a molecular basis for transcriptional activation by Yorkie and implicate it as a global regulator of transcriptional activity in Drosophila. This is a dataset generated by the Drosophila Regulatory Elements modENCODE Project led by Kevin P. White at the University of Chicago. This dataset was generated in collaboration with Ken Irvine at HHMI/Rutgers University and Richard S. Mann at Columbia University. It contains RNA-seq data for larval wing imaginal discs.
