MRNA expression profile of dermal MSCs derived from psoriasis patients and normal control

ABSTRACT: Several studies have suggested that MSCs have pleiotropic immuno-modulatory effects, including inhibition of T cell proliferation, suppression of NK cells proliferation, modulation of cytokine production, and inhibition of dendritic cell (DC) maturation etc. But the exactly mechanism are still largely unclear. We proposed to investigate the mRNA expression profile of psoriatic MSCs. 6 patients and 6 normal control were inrolled in the study, the mRNA expression profile of dermal MSCs were studied using the microarry.

Med23-dependent gene expression programs in T cells

Project description:To analysis TCR induced Med23-dependent gene expression programs in T cells, we have employed microarray expression profiling as a discovery platform to identify genes with the potential to be regulated by Med23 in unstimulated or stimulated T cells. Mice CD4 T cells from wildtype and Med23 knockout mice were left unstimulated or stimulated for 6 hr, and gene expression difference was identified among four samples. Expression of seven genes (Med23, IFNg, IL2, Egr2, c-Fos, c-Jun and Foxp1) was validated in the same RNA samples by real-time PCR. TCR induced Med23-dependent gene expression was measured after unstimulation or stimulation for 6 hr in wildtype and Med23 knockout CD4 T cells.

Mechanism of protective immunity against Vibrio anguillarum infection in zebrafish bath-vaccinated with MVAV6203

Project description:MVAV6203, an live attenuated vaccine showed a strong protection against V. anguillarum for Paralichthys olivaceus, Epinephelus coioides and zebrafish. However the mechanism of its protection, especially the mucosal-related response induced by immersion vaccination, is not fully understood. This study was conducted to reveal the changes of genes involved in both innative and adaptive immunity. For gene expression analysis, spleen of zebrafish from 3 vaccinated groups and 3 control groups were hybridized on a 4M-CM-^W44K aglient whole zebrafsih genome oligo microarray. Functional analysis of the microarray data was performed using KEGG and Gene Ontology (GO) analysis. Microarray gene expression analysis showed that the Th17-like immune response may play vital role in orchestrating the mucosal barrier against pathogen. Zebrafish were randomly divided into three vaccinated groups and three control groups. V.anguillarum MVAV6203 was cultured in high-salt Luria (LB) medium at 30 for 16h. The cells were harvested by centrifugation and rinsed twice in 2% saline. The desired number of cells was adjusted to 1.0E+08 CFU/mL with 2% saline. Six groups of 70 zebrafish were immersed in the aerated cell-resuspended saline or 2% saline for 10min at 24M-bM-^DM-^C. At 28 days post-vaccination pool of spleen tissue of 10 zebrafish from each group was harvested for microarray hybridization.

Differential expression of genes in adipose derived stem cells

Project description:Human adipose derived stem cells (hADSCs) are an attractive multipotent stem cell source with therapeutic applicability in diverse fields for the repair and regeneration of acute and chronically damaged tissues. In the last few years there has been increased interest in hADSCs for tissue engineering applications; however, the molecular mechanisms underlying the regulation of hADSCs proliferation and differentiation are not fully understood. In an effort to reveal the functions essential for this process, we performed microarray (Agilent 4x44K Whole Human Genome Microarray Kit) to profile the global gene expression in the hADSCs by including human endothelial and fibroblast cells as controls. To identify the genes significantly expressed in human adipose derived stem cells, eight samples were analyzed using Agilent whole human genome microarray including six hADSCs samples and human endothelial and fibroblast cells as controls.

LncRNAs expression profiles in the livers of 20-month-old male HBx transgenic mice and C57BL/6 wild-type mice

Project description:The hepatitis B virus X protein (HBx) has been implicated as an oncogene in both epigenetic modifications and genetic regulation during hepatocarcinogenesis, but the underlying mechanisms are not entirely clear. Long non-coding RNAs (lncRNAs), which regulate gene expression with little or no protein-coding capacity, are involved in diverse biological processes and in carcinogenesis. We asked whether HBx could promote hepatocellular carcinoma (HCC) by regulating the expression of lncRNAs.In this study, we investigated the alteration in expression of lncRNAs induced by HBx using microarrays, and our results indicate that HBx transgenic mice have a specific profile of liver lncRNAs compared with wild-type mice. For these experiments, six each of 20-month-old male HBx-transgenic mice and wild-type C57BL/6 mice were sacrificed and the livers were removed. Every three livers were pooled as one sample; therefore, each group was represented by two samples. The total RNA was extracted from the four samples and used for microarray experiments. Mouse LncRNA Array (4 x 44K, ArrayStar, Rockville, MD) were used to monitor the expression level of approximately 14000 lncRNAs identified from the NCBI RefSeq, UCSC, RNAdb2.0, NRED, Fantom3.0 and UCRs. LncRNAs differentially expressed were identified by comparing expression levels in HBx-transgenic mice and wild-type mice.

LncRNAs expression profiles in the livers of C57Bl/6 mice after partial hepatectomy

Project description:Liver regeneration has important implications because many therapeutic strategies for the surgical treatment of liver diseases, such as removal of liver tumors and liver transplantation, depend on the ability of the liver to regenerate physically and functionally. Recent studies reported that lncRNAs control cell proliferation in hepatocellular carcinoma (HCC). However, the role of lncRNAs in liver regeneration and the overall mechanisms remain largely unknown. To address this issue, we carried out a genome-wide lncRNA microarray analysis during liver regeneration in mice after 2/3 partial hepatectomy (PH) at various time points. The results revealed differential expression of thousands of lncRNAs during liver regeneration. Six-week-old male wildtype C57Bl/6 mouse liver samples were obtained at 0, 1.5, 12, and 24 hours after 2/3 PH, and three mice were analyzed for each time point. Total RNA was isolated using Trizol.Mouse Stringent LncRNA Array (4 x 44K, ArrayStar, Rockville, MD) were used to monitor the expression level of approximately 14000 lncRNAs identified from the NCBI RefSeq, UCSC, RNAdb2.0, NRED, Fantom3.0 and UCRs. Effect of FTO (fat mass and obesity-associated) overexpression on gene expression profiling in beta cells

Project description:We have completed the mouse expression microarray analysis of the 2 samples. Total RNA from each sample was quantified using the NanoDrop ND-1000 and the RNA integrity was assessed using standard denaturing agarose gel electrophoresis. For microarray analysis, Agilent Array platform was employed. The sample preparation and microarray hybridization were performed based on the manufacturerM-bM-^@M-^Ys standard protocols. Briefly, total RNA from each sample was amplified and transcribed into fluorescent cRNA with using the manufacturerM-bM-^@M-^Ys AgilentM-bM-^@M-^Ys Quick Amp Labeling protocol (version 5.7, Agilent Technologies). The labeled cRNAs were hybridized onto the Whole Mouse Genome Oligo Microarray (4x44K, Agilent Technologies). After having washed the slides, the arrays were scanned by the Agilent Scanner G2505C.Agilent Feature Extraction software (version 11.0.1.1) was used to analyze acquired array images. Quantile normalization and subsequent data processing were performed using the GeneSpring GX v11.5 software package (Agilent Technologies). After quantile normalization of the raw data, genes that at least 1 out of 2 samples have flags in Detected (M-bM-^@M-^\All Targets ValueM-bM-^@M-^]) were chosen for further data analysis. Differentially expressed genes between two samples were identified through fold change filtering. Pathway analysis and GO Analysis were applied to determine the roles of these differentially expressed genes played in these biological pathways or GO terms. Finally, Hierarchical Clustering was performed to show the distinguishable gene expression profiling between samples. beta cell lines (MIN6) were transfected with FTO vector or empty vector. The gene expression profiling of the two samples were performed by expression microarray analysis

Project description:The purpose of this experiment was to obtain samples for transcriptome analysis using wild type infectious clone of Middle Eastern Respiratory Syndrome (icMERS) coronavirus and icMERS mutant viruses: icMERS-RFP, icMERS-dNSP16, icMERS-d4B, and icMERS-d3-5. Overview of Experiment: Cells: 2B4 Calu-3 cells; seed 5 x 10^5 cells per well on 6 well plates 2 days before infection. Prior to infection, washed cells 2 times with PBS, and then infected with a multiplicity of infection of 5. Time matched mocks done in triplicate from same cell stock as rest of samples using culture medium. Time points: 0, 7, 12 and 24 h post-infection (For miRNA: 7, 12 hours only)
