Expression data from clinical S. aureus strains

ABSTRACT: Microarray hybridization analysis was conducted to identify genes that may affect biofilm formation. Isolates from the 50 clinical isolates, two from LSG (strain number 2 and 7) and two from HSG donors (strain number 10 and 33) were selected. We monitored relative mRNA abundance in the four clinical S. aureus isolates using the Genechip S. aureus Genome Array (GeneChip Expression, Affymetrix, Inc., USA) to study the patterns of gene expression. The arrays contain probe sets corresponding to more than 3,300 S. aureus ORFs. Additionally, they contain probes to detect RNA of either forward or reverse orientation from more than 4,800 intergenic regions. In total, 107 were used as a control to verify the test results. A total of 432 probes on the microarrays overlapped between ORFs and intergenic regions. Two samples from each strains were used for the microarray and two independent experiments were performed.

Evidence of transcription in intergenic sequences in Rickettsia conorii

Project description:We used a microarray covering the whole genome of R. conorii to check if intergenic sequences were found transcribed. We checked the expression signals for probes corresponding to spacers as compared to probes corresponding to Open Reading Frames (ORFs). We got total RNA from R. conorii XTC cultures; we performed cDNA synthesis and then hybridizations. The hybridizations were repeated four times, and data were compared to check the reproducibility.

Project description:Mycoplasma hyopneumoniae is the causative agent of porcine enzootic pneumonia and a major factor in the porcine respiratory disease complex. A clear understanding of the mechanisms of pathogenesis does not exist. The virulence factors of M. hyopneumoniae are largely unknown and are most probably complex in nature. The transcriptional profile of intergenic regions is investigated using microarray PCR and oligonucleotide probes. It is hypothesized that intergenic regions of the Mhyo genome are being transcribed along with the ORFs.

Influence of Staphylococcus aureus strain background on Sa3 phage life cycle switches

Project description:Staphylococcus aureus (S. aureus) is a known pathogen able to infect humans and animals. Human S. aureus isolates are often associated with carriage of Sa3int prophages combined with loss of beta-hemolysin production due to gene disruption, whereas animal isolates are positive for beta-hemolysin associated with absence of Sa3int prophages. Sa3int prophages are known to contribute to staphylococcal fitness and virulence in human host by providing human-specific virulence factors encoded on the prophage genome. Strain-specific differences in regard to phage transfer, lysogenization and induction are attributable to yet unknown staphylococcal factors specifically influencing prophage gene expression. In this work we used tagRNA-sequencing approach to specifically search for these unknown host factors and differences in prophage gene expression. For this purpose, we established a workflow revealing the first direct comparison for differential gene expression analysis on two distinct single-lysogenic S. aureus isolates. Further, global gene expression patterns were investigated in two S. aureus isolates upon mitomycin C treatment and compared to uninduced conditions. This provides new insights into the tightly linked host-phage interaction network.

H. pilory diversity in human

Project description:Isolates of the gastric pathogen Helicobacter pylori harvested from different individuals are highly polymorphic. Strain variation also has been observed within a single host. To more fully ascertain the extent of H. pylori genetic diversity within the ecological niche of its natural host, we harvested additional isolates of the sequenced H. pylori strain J99 from its human source patient after a 6-year interval. Randomly amplified polymorphic DNA PCR and DNA sequencing of four unlinked loci indicated that these isolates were closely related to the original strain. In contrast, microarray analysis revealed differences in genetic content among all of the isolates that were not detected by randomly amplified polymorphic DNA PCR or sequence analysis. Several ORFs from loci scattered throughout the chromosome in the archival strain did not hybridize with DNA from the recent strains, including multiple ORFs within the J99 plasticity zone. In addition, DNA from the recent isolates hybridized with probes for ORFs specific for the other fully sequenced H. pylori strain 26695, including a putative traG homolog. Among the additional J99 isolates, patterns of genetic diversity were distinct both when compared with each other and to the original prototype isolate. These results indicate that within an apparently homogeneous population, as determined by macroscale comparison and nucleotide sequence analysis, remarkable genetic differences exist among single-colony isolates of H. pylori. Direct evidence that H. pylori has the capacity to lose and possibly acquire exogenous DNA is consistent with a model of continuous microevolution within its cognate host. Transcription profiling of human HUVEC innate immune response

Project description:Gene expression in human umbilical vein endothelial cells (HUVEC) was investigated by microarray analysis after 4 h infection with S. aureus isolated from healthy nasal carriers (n=5) and from blood (n=5) of septic patients. All bacterial isolates were spa-typed and characterized with a DNA microarray to determine the presence of virulence genes. Experiment Overall Design: Five S. aureus (designated BI-BV) from a collection of blood culture isolates (Department of Clinical Microbiology, Ryhov County Hospital, JÃ¶nkÃ¶ping, Sweden) from septic patients were selected. Isolates from patients with diabetes, endocarditis, drug addicts and persons with an operation within the three last years were excluded. Two S. aureus isolates were from patients with an abscess in the psoas muscle, two from patients with spondylitis and one from a wound in the neck. Another five isolates (CI-CV) were randomly selected from a collection of S. aureus obtained from healthy male nasal carriers collected in a previous study.

Comparative genomic hybridization of Staphylococcus aureus recovered from a variety of sources including mastitis in dairy species

Project description:Staphylococcus aureus is recognized worldwide as a major pathogen causing clinical or subclinical intramammary infections in all the dairy species (sheep, goats and cows). The present study was designed to comparatively investigate 65 S. aureus isolates recovered from dairy sheep and S. aureus suclinical mastitis from cows (n=21) and goats (n=22), for the presence of 190 putative virulence determinants with a single-dye DNA microarray and PCR. The probes (65 mer) were mainly designed from the S. aureus Mu50. The extracted DNA of each strain was labelled with Cy5. The microarray results were validated with PCR.The genomic comparative study with the DNA microarrays showed lineage and species specificity genes leading to the host-specific pathogenic traits of S. aureus in dairy species.
