The interactome of Pou5f1 enhancer in mouse embryonic stem cells

ABSTRACT: We report the application of enyzme-based 4C-Seq technique for exploring Pou5f1 enhancer interactome in mouse ES cells. We explored the interactome of Pou5f1 upstream enhancer in mouse ES cells by using an enzyme digestion based 4C-Seq protocol. The interactome is involved in gene active regulation.

Project description:We report the application of 4C-Seq technique for exploring POU5F1 enhancer interactome in mouse embryonic stem cells. A statistical model was built to identify enriched interacting regions from raw 4C data. The biological replicate data were compared to identify reproducible interacting regions. The interacting sites in the reproducible regions are enriched with active histone marks as well as transcription factors Oct4, Klf4, Esrrb, Tcfcp2i1 and Zfx that are critical for reprogramming and pluripotency. A high-throughput functional screening identifies non-canonical cis-regulatory sequences in the POU5F1 Locus

Project description:With less than 2% of the human genome coding for proteins, a major challenge confronting researchers today is to interpret the function of the non-coding DNA. Millions of regulatory sequences have been predicted in the human genome through the analyses of DNA methylation, chromatin modification, hypersensitivity to nucleases, and transcription factor binding, but few have been shown to regulate transcription in their native contexts. To begin to address this issue, we have developed a high throughput CRISPR/Cas9-based genome-editing strategy and used it to interrogate 174 candidate regulatory sequences within the 1Mbp POU5F1 locus in the human ES cells. We identified two classical regulatory elements - including a promoter and a proximal enhancer - that are essential for POU5F1 transcription in the ES cells. Unexpectedly, we also discovered a new class of cis elements that contribute to POU5F1 transcription in an unusual way: disruption of such sequences led to a temporary loss of POU5F1 transcription that is fully restored after a few rounds of cell division. These results demonstrate the utility of a high throughput screening for functional characterization of non-coding DNA, and reveal a previously unrecognized layer of gene regulation in human cells.

Genome-wide mapping of Nr5a2 in mouse embryonic stem cells

Project description:Nr5a2 (also known as liver receptor homolog-1, Lrh-1) has been shown to bind both the proximal enhancer and proximal promoter regions of Pou5f1 and regulate Pou5f1 in the epiblast stage of mouse embryonic development (Gu et al., 2005). Nr5a2-null embryos display a loss of Oct4 expression in the epiblasts (Gu et al., 2005) and die between E6.5 and E7.5 (Gu et al., 2005; Pare et al., 2004). To identify the targets of Nr5a2, we generated a stable ES cell-line that expresses HA-tagged Nr5a2. Anti-HA antibody was used to immunoprecipitate HA-Nr5a2 for ChIP-seq analysis. Zygotic gene activatory network in zebrafish is globally controlled by Pou5f1 SoxB1 enhancers

Project description:Genetic control of pluripotent mammalian ES cells is determined by a transcriptional network, with a "central core" of transcription factors, Pou5f1, Sox2 and Nanog. Zebrafish homologues of the "core pluripotency factors" Pou5f1, SoxB1 and Nanog-like are also crucially involved in early development. However, the degree of functional similarity of the network between mammals and non-mammals is a matter of debate. To identify the components of Pou5f1-dependent transcriptional networks, we determined the genomic binding sites for Pou5f1 and Sox2 in late blastula stage zebrafish embryos using ChIP-seq. We found that Sox2 and Pou5f1 are co-binding to the regulatory regions of Sox2, Pou5f1, and Nanog-like, as well as to multiple orthologues of mammalian plutipotency network components.

Project description:In this study, we aimed to identify CRC treatment resistance mechanisms by focusing on POU5F1-positive cells. Despite the small number of POU5F1-positive cells, single POU5F1-expressing cells produced heterogeneous cell populations in vitro and in vivo colorectal cancer organod. This study unveils a mechanism of CRC treatment resistance and highlights the potential of POU5F1-expressing cells as CTCs.
