Transcription profiling of human fibroblasts stimulated with PDGF-BB or b-FGF

Project description:We analyzed gene expression in human fibroblasts stimulated by platelet-derived growth factor-BB (PDGF-BB) or basic fibroblast growth factor (bFGF) for 1h and 24h. The results of two independent experiments were merged. SAM analysis identified 116 relevant probe sets. Hierarchical clustering of these probe sets showed divergent early gene regulation by PDGF and FGF but overlapping late response. We first analyzed genes commonly regulated by PDGF-BB and b-FGF more than 2 fold after 24h of stimulation and we found that these two growth factors activated SREBP and E2F and repressed FOXO. We then focused on the early gene expression response induced by both growth factors. We performed a fold change analysis and found 114 probe sets regulated by PDGF-BB and 42 probe sets regulated by b-FGF, 37 of which were shared between the two gene lists . We found by data mining that both PDGF-BB and b-FGF activated AP-1 and NF-kB. Next we analyzed genes specifically regulated by PDGF-BB and found that STATs are specifically activated by PDGF and not by FGF. Experiment Overall Design: Human foreskin fibroblasts (AG01518) were cultured (1.5E6 cells/10 cm dish) in MEM medium with 10% fetal calf serum and glutamine for 24h, then washed and incubated for 47h in serum-free medium. Cells were stimulated for 1h by PDGF-BB (25ng/ml) or b-FGF (10ng/ml, + heparine 50 microg/ml). Alternatively, cells were incubated for 24h in starvation medium and treated for 24h with growth factors, or left untreated for 48h in serum-free medium (control treatment). Transcription profiling of human SW480 cells stably expressing miRNA34

Project description:SW480 were stably transfected with an episomal plasmid expressing GFP and miRNA34 from a bidirectional doxycyclin regulatable promoter (Bornkamm et al Nucleic Acids Res. 2005 Sep 7;33(16)). Polyclonal cell lines were obtained by selection with Hygromycin at 350ug/ml for 10 days. The cell llnes identified as GFP only express GFP, whereas the cell lines identified as miRNA34a express both GFP and miRNA34 under doxycyclin control. For the present experiment, cells were treated with 1ug/ml Docycyclin for 72h. Cells were harvested and total RNA was isolated using Trizol (Invitrogen). After RNA cleanup (RNeasy, Qiagen) Affymetrix 133 Plus 2.0 micorarrays were hybridized using standard techniques. Experiment Overall Design: 2 cell lines with transfected miRNA34a with doxycyclin treatment, 2 cell lines with miRNA34a but without doxycyclin treatment, 2 cell lines with transfected GFP with doxycyclin treatment, and 2 cell lines with GFP but without doxycylin treatment. Transcription profiling of rat aortic smooth muscle cells after PDGF-BB treatment

Project description:Unlike other terminally differentiated cell types, vascular SMCs display remarkable phenotypic plasticity. The adult, differentiated state is traditionally defined by expression of well-characterized SMC contractile genes. Extracellular cues, however, can induce contractile SMCs to remodel toward a synthetic state characterized by a spectrum of proliferative, migratory, and inflammatory phenotypes. We used whole-genome expression arrays to to identify genes associated with SMC phenotypic modulation. Experiment Overall Design: Rat aortic SMCs were serum-starved for 72 hours and subsequently treated with either PDGF-BB or its respective vehicle (n=2). RNA samples were hybridzed to Affymetrix arrays with the intent to identify early genes associated with SMC phenotypic modulation.

Project description:In fire ants, a complex colony level phenotype, colony queen number, is completely associated with a single Mendelian factor marked by the gene Gp-9. The first aim of this study was to investigate whether variation in the genomic region marked by Gp-9 is associated with differences in patterns of expression of genes other than Gp-9 in workers. The second aim was to study how the social environment (i.e., presence or absence of nestmate workers with the b allele) can alter individual gene expression patterns. Keywords: Genotype comparison and social form comparison Three-condition experiment: Gp-9 BB monogyne, Gp-9 BB polygyne, and Gp-9 Bb polygyne. Biological replicates: 8 of each sample type from 2004 compared to common reference RNA batch 2004, and 12 of each sample type from 2006 compared to common reference RNA batch 2006. A fourth condition, Gp-9 bb polygyne with 1 biological replicate from 2004 and 1 from 2006, was compared to the respective reference RNA batch. One replicate per array.
