Project description:Biallelic mutations of the DNA annealing helicase SMARCAL1 (SWI/SNF-related matrix-associated actin-dependent regulator of chromatin, subfamily a-like 1) cause Schimke immuno-osseous dysplasia (SIOD, MIM 242900), an incompletely penetrant autosomal recessive disorder. Using human, Drosophila, and mouse models, we show that the proteins encoded by SMARCAL1 orthologues localize to transcriptionally active chromatin and modulate gene expression. We also show that similar to SIOD patients, deficiency of the SMARCAL1 orthologues alone is insufficient to cause disease in fruit flies and mice although such deficiency causes modest diffuse alterations in gene expression. Rather, disease manifests when SMARCAL1 deficiency interacts with genetic and environmental factors that further alter gene expression. We conclude that the SMARCAL1 annealing helicase buffers fluctuations in gene expression and that alterations in gene expression contribute to the penetrance of SIOD. The RNA sequencing libraries were constructed from the liver RNA of 3-4-month Smarcal1del/del and wt female mice (n=3/group) at 20M-BM-0C and after 1 hour at 39.5M-BM-0C. These libraries were sequenced using the whole transcriptome shotgun sequencing procedure.

Project description:The crop species Solanum lycopersicum establishes a beneficial root- symbiosis with the widespread group of arbuscular mycorrhizal (AM) fungi. The mycorrhiza establishment leads to a modulation of the plant gene expression which is not restricted to the root compartment but spreads at the organism-wide level. To understand the systemic effect of the fungal presence on the tomato fruit, we performed global transcriptome profiling through RNA-Seq analysis on Moneymaker tomato fruits sampled at the turning ripening stage. Gene expression data were obtained from fruits sampled at 55 days after flowering. Fruits were collected from Funneliformis mosseae colonized plants and from control plants which were fertilized in order to avoid responses related to nutrient deficiency.

Project description:Background: The whitefly Bemisia tabaci is a major generalist agricultural pest of field and horticultural crops world-wide. Despite its importance, the molecular bases of defense mechanisms in B. tabaci against major plant secondary defense compounds, such as the phenylpropanoids, remain unknown. Results: Our experimental system utilized transgenic Nicotiana tabacum plants constitutively expressing the PAP1 M-bM-^AM-^D AtMYB75 transcription factor which activates specifically the phenylpropanoid / flavonoids biosynthetic pathway. Our study used suppression subtractive hybridization (SSH) and cDNA microarray approaches to compare gene expression between B. tabaci adults subjected to wild-type or transgenic plants for six hours. A total of 2880 clones from the SSH libraries were sequenced. Both the SSH and cDNA microarray analyses indicated a complex interaction between B. tabaci and secondary defense metabolites produced by the phenylproapnoids / flavonoids pathway, involving enhanced expression of detoxification, immunity, oxidative stress and general stress related genes as well as general metabolism and ribosomal genes. Quantitative PCR revealed significant changes in the expression of several of these genes in response to feeding on artificial diet containing the flavonol quercetin. The elevated transcriptional activity was not accompanied by reduced reproductive performance, indicating high adaptability of B. tabaci to this large group of plant secondary defense metabolites. Conclusion: Results of this study allows first insight into the molecular mechanisms underlining polyphagy in B. tabaci. Our analyses revealed many candidate genes related to the insect's various defense systems capable of neutralizing a broad range of plant toxins. Future technological developments allowing silencing or over-expression of selected target genes in B. tabaci, will enable determining a specific linkage between gene expression and host related performance in this species. 3 hybridizations were performed for RNA extracted from Bemisia tabaci adults that fed on PAP Purple transgenic tobacco plants for 6hr, labeled with Cy5 and directly hybridized against 3 samples from B. tabaci adults that fed on wild type plants as a control and labeled with Cy3. Another 3 swap dye hybridizations were performed in which adults that fed on wild type plants for 6hr were coupled with the Cy5 and adults that fed on PAP Purple transgenic plants were coupled with Cy3.

Project description:One of the most robust behavioural phenotypes in the Fmr1-/ymouse is an increased susceptibility to AGS, which models the sensory hypersensitivity and epileptiform activity seen in FX patients (Berry-Kravis, 2002; Musumeci et al., 1991; Yan et al., 2004; Yan et al., 2005). Multiple therapeutic strategies that alleviate AGS have gone on to be tested in clinical studies, suggesting this assay has predictive value (Liu and Smith, 2014; Michalon et al., 2012; Osterweil et al., 2013; Pacey et al., 2009). Recent studies implicate the inferior colliculus (IC) as a central mediator of the AGS phenotype. The IC is a central hub for auditory processing, relaying information from brainstem nuclei to the auditory cortex and other brain regions (Ayala et al., 2016). In the Fmr1-/ymouse, auditory stimulation causes an enhanced activation of IC neurons as assessed by cFos+ staining and in vivosingle-unit recordings (Nguyen et al., 2020). Moreover, studies using conditional expression of Fmr1in specific neuronal populations show that loss of FMRP in glutamatergic VGlut2+ neurons in the IC is both necessary and sufficient for AGS induction (Gonzalez et al., 2019). We aim to test whether changes in proteasome activity is seen in the Fmr1-/y IC, and if so whether modulating UPS activity could resolve pathological changes.

Project description:To identify genes regulated by the homeodomain transcription factors Sxi1M-NM-1 and Sxi2a (Sex Inducer 1M-NM-1 and 2a) in Cryptococcus neoformans, we carried out a whole-genome expression experiment. We performed two independent whole-genome microarray experiments comparing transcript levels in cells that either possessed or were lacking the Sxi proteins. In the first experiment we compared the expression profile of a haploid sxi1M-NM-1M-NM-^T strain to that of a haploid strain expressing both SXI1M-NM-1 and an inducible copy of SXI2a (Sxi +). In the second experiment, we compared the expression profile of a wild type cross (JEC20 x JEC21) to the expression profile of a cross whose mating partners did not possess either of the transcription factors (sxi2aM-bM-^HM-^F x sxi1M-NM-1M-bM-^HM-^F)(Sxi -). In both experiments RNA from each condition was harvested, labeled, and hybridized competitively to a spotted oligonucleotide microarray representing the approximately 6,500 genes in the C. neoformans genome. The resulting data was analyzed in Limma using standard methods. In the Sxi (+) experiment, each strain (M-NM-^Tsxi1M-NM-1 and the Sxi-Inducible strain) were grown overnight in liquid YPD, diluted back to an OD600 of 0.2, grown to log phase, and then switched to growth in liquid YPGal media for 6 hrs. The M-NM-^Tsxi1M-NM-1 strain was designated the control condition. Two biological replicates were used and in the first replicate there were two technical replicates for each dye orientation (4 replicates total). For the second Sxi (+) biological replicate, there were three total technical replicates, and one of those was a dye swap. For Sxi deletion crosses, strains (JEC20 x JEC21 or M-NM-^Tsxi1M-NM-1 x M-NM-^Tsxi2a) were mixed and plated onto V8 media (pH 7.0) and incubated at 22M-BM-0C in the dark for approximately 16 hours. The wild type (JEC20 x JEC21) cross was designated as the control in this experiment. Eight total hybridizations were carried out that consisted of 2 biological replicates and four technical replicates for each biological replicate (2 technical replicates per dye swap).

Project description:Human pluripotent stem cells (hPSCs) are a promising source of cells for applications in regenerative medicine. Directed differentiation of hPSCs into specialized cells such as spinal motoneurons or midbrain dopamine (DA) neurons has been achieved. However the effective use of hPSCs for cell therapy has lagged far behind. While mouse PSC-derived DA neurons have shown efficacy in models of Parkinson’s disease, DA neurons derived from human PSCs generally display poor in vivo performance. There are also considerable safety concerns for hPSCs related to their potential for teratoma formation or neural overgrowth. Here we present a novel floor plate-based strategy for the derivation of human DA neurons that efficiently engraft, suggesting that past failures were due to incomplete specification rather than a specific vulnerability of the cells. Midbrain floor plate precursors are derived from hPSCs in days following exposure to small molecule activators of sonic hedgehog (SHH) and canonical WNT signaling. Engraftable midbrain DA neurons are obtained by day 25 and can be maintained in vitro for several months. Extensive in vitro molecular profiling, biochemical and electrophysiological data define developmental progression and confirm identity of hPSC-derived midbrain DA neurons. In vivo survival and function is demonstrated in PD animal models in three host species. Long-term engraftment in 6-OHDA-lesioned mouse and rats demonstrates robust survival of midbrain DA neurons, complete restoration of amphetamine-induced rotation behavior and improvements in tests of forelimb use and akinesia. Finally, scalability is demonstrated by transplantation into Parkinsonian monkeys. Excellent DA neuron survival, function and lack of neural overgrowth in the three animal models tested indicate considerable promise for the development of cell based therapies in PD. Differentiated hESC with three conditions (LSB, LSB/S/F8, LSB/S/F8/CHIR) were subjected to RNA extraction in specific timepoint (day 0, 1, 3, 5, 7, 11, 13, 25) and hybridization on Illumina microarrays. Each sample has 3 or 4 biological repeats. Based on previous study* of dual SMAD inhibition neural induction, we developed new midbrain dopamine neuron protocol. Project description:Early fruit development is crucial for crop production in tomato. After fertilization, the ovary undergoes a cell division and a cell expansion stages before maturation. Although the roles of regulatory signals such as hormone and carbohydrate during early fruit development have been studied, the spatial distribution and the sequential initiation of these regulatory signals is still poorly understood. Using the cultivated tomato “Moneymaker” as materials, we analyzed the transcriptome of the ovule and the ovary wall dissected from the different stages of the early developing fruits. These datasets provide us the whole picture about the spatial and temporal signal distribution of fruit formation which has not been studied in such a detailed manner. Our results suggest that the hormone signal was initiated in both ovule and ovary wall after fertilization. After that, the different signals were activated in ovule and ovary wall due to their distinct developmental processes. By analyzing the global expression profiling of hormone related genes, we found that the auxin might be synthesized in both ovule and ovary wall after fertilization. The expression pattern of sugar related genes revealed the different carbohydrate metabolism events occurred in ovule and ovary wall. At last, we identified a gene showed tissue and stage specific expression pattern and localized in previously reported fruit weight locus which might be selected during tomato breeding.
