Agilent 244K CGH data for esophageal squamous cell carcinoma (ESCC)

ABSTRACT: Copy number analysis of primary esophageal squamous cell carcinoma (ESCC) from 40 patients in Japan. Integrative analysis of gene expression profiles and genomic alterations obtained from array-CGH and NGS provided us new insight into the pathogenesis of ESCC. 40 tumor samples were prepared for aCGH analysis. For genome profiling, labeling and hybridization of genomic DNA onto the Agilent-014693 Human Genome Microarray Kit 244K (Agilent Technologies) was performed according to the manufacturer's instructions.

Project description:Chromosomal imbalances are implicated in the etiology of developmental delay (DD) and congenital malformation (CM). We therefore conducted high resolution array comparative genomic hybridization (array CGH) of sixty three Saudi patients [11 by Agilent-001850/CGH1x244A and 52 by Agilent-014693/CGH2x400k] for investigating and understanding the genetic heterogeneity underlying DD/CM. A total of 76 disease associated copy number variants (CNVs) were detected in twenty four patients including 1p36, 1q21, 3p23, 6p24, 7q11, 8q24, 9q33, 10p14, 11p15, 11q12, 11q24, 13q21, 15q13, 16p13, 18q23, trisomy 18, 20q11, 21q22, 22q11.21, 47,XXY and 45,X0. The diagnosis rate of array CGH was 2.4 times higher than karyotyping.

Project description:The human miRNA profiles of esophageal squamous cell carcinoma are rarely reported. Surgically removed human ESCC tissues and matched normal esophageal epithelial tissues (5cm away from tumor) were collected to make an Agilent microarray. Three paired of human ESCC tissues and normal controls were collected. All patients have no radiotherapy or chemotherapy before surgery. None of these three patients have distant metastasis.

Briefly, we pooled 10 ESCCtissues and their corresponding adjacent tissues for SWATH acquisition with three replicates.Three DDA repeats were also acquired with the pooled 10-paired ESCC tissue.The trypsin digested peptide mixture was analyzed by AB SCIEX 5600 (AB SCIEX).The database searching procedure was achieved using ProteinPilot v4.5 (AB Sciex). Project description:In order to analyze the difference in the whole gene expression profile of ESCC(esophageal squamous cell carcinoma) and normal adjecent esophageal tissue as well as cancer metastasis tissue. We found that ECT2 (Epithelial cell transformation sequence 2) is highly expressed in esophageal squamous cell carcinoma compared with adjacent normal tissues by microarray analysis, and we further analyzed the expression of ECT2 in 40 patients by qRT-PCR, and found that ECT2 is indeed high in cancer tissues. Expressed in normal tissues adjacent to cancer. We first confirmed the overexpression of ECT2 in ESCC, further confirming the signaling pathway in the oncogenisis of ESCC.
