Project description:Background: Complex biological networks control fundamental processes such as reproduction. The relationship of network structure to biological function was investigated in a global gene interaction network developed from ovary tissues of the model fish, fathead minnow (Pimephales promelas). Results: A global ovary gene interaction network was inferred from gene expression in ovaries of fathead minnow representing 288 different exposure conditions and 1,472 microarrays. More than 74 percent of the interactions in two subnetworks and 37% of the connections in a third subnetwork were also present as known connections found in curated databases and the literature. Subnetworks within the network were enriched in specific pathways and key ovarian functions. The network location of differentially expressed genes from different ovary stages was consistent with known functional changes at those stages. The global network provide additional insight into gene function when gene directly linked to differentially expressed genes are considered in enrichment analysis. Analysis of the impact of bisphenol A on ovarian gene expression demonstrated that the network provides an informative frame work in which to investigate mechanisms by which chemical effects occur. Conclusions: Our results suggest that the ovary transcriptional network is composed of several connected subnetworks where each is enriched in specific functions. Project description:A growing number of studies have examined transcriptional responses to sex steroids along the hypothalamic-pituitary-gonadal axis in teleost fishes. However, data is are lacking on the molecular signaling cascades that underlie progesterone signaling. The objectives of the present study were to characterize the transcriptional response in the ovary of fathead minnow (Pimephales promelas) (FHM) in response to progesterone (P4) using transcriptomics. Female FHM ovaries were exposed in vitro to 500 ng P4/L. Germinal vesicle migration and breakdown (GVBD) was observed and microarrays were used to identify gene cascades affected by P4. Microarray analysis identified 1,265 differentially expressed transcripts after P4 treatment (p < 0.05). Functional enrichment analysis revealed that transcripts involved in the molecular functions of protein serine/threonine kinase activity, ATP binding, and activity of calcium channels were increased in the female ovary after P4 treatment. There was an overwhelming response of genes involved in structural constituent of ribosome to bethat were down-regulated with P4. There was also evidence for gene changes in steroid and maturation-related transcripts. Pathway analyses identified cell cycle regulation, insulin action, hedgehog, and B cell activation as pathways containing an over-representation of highly regulated transcripts. Significant regulatory sub-networks of P4-mediated transcripts included genes regulated by tumor protein p53 and E2F transcription factor 1, suggesting that downstream expression targets of these two proteins may be preferentially involved in P4-mediated GVBD. These data provide novel insight into the molecular signaling cascades that may underlie P4-signaling in the ovary and identifies genes and processes that may indicate premature GVBD due to environmental pollutants that mimic progestins. 3 control and 4 treatment; biological replicates

Project description:Interpretation of toxicogenomic experiments conducted with ovary tissue from asynchronous-spawning small fish species are complicated by background variation in the relative abundance and proportion of follicles at different stages within the ovary tissue sample. This study employed both real-time quantitative PCR and a 15,000 gene oligonucleotide microarray to examine variation in the fathead minnow (Pimephales promelas) ovarian transcriptional profile as a function of quantitative and qualitative differences in ovarian histology. Multiple lines of evidence supported the conclusion that variation in the transcriptional profile was primarily dependent on the relative abundance of previtellogenic versus vitellogenic follicles in the ovary tissue. Due to the relatively small proportions of mature ovulated follicles or atretic follicles in the overall follicle population, few putative molecular markers of maturation, ovulation, or atresia could be identified. However, among the 460 differentially expressed genes identified in the study, targets including HtrA serine peptidase 3 (htra3), tissue inhibitor of metalloproteinase 3 (timp3), aquaporin 8 (aqp8), transgelin 2 like (tagln2), Nedd4 family interacting protein 2 (ndfip2), chemokine ligand 12a (cxcl12a), midkine related growth factor (mdka), and jagged 1b (jag 1b) exhibited responses and functional properties that support them as candidate molecular markers of significant shift in gross ovarian stage. Overall, results of this study provide insights into background variation in ovary transcript profiles that should aid and enhance the interpretation of toxicogenomic data generated in experiments conducted with small, asynchronous spawning fish species. Relative abundance of approximately 15,000 RNA transcripts in 26 ovary samples and 4 expelled oocyte (egg) samples, representing the five different histoclasses defined for the present study, was evaluated using fathead minnow oligonucleotide microarrays. Fathead minnow 15,000 gene arrays were purchased from Agilent (Palo Alto, CA, USA). The Agilent one-color microarray hybridization protocol (One-Color Microarray-Based Gene Expression Analysis, version 5.7, Agilent Technologies, Palo Alto, CA) was used for microarray hybridizations following the manufacturerM-bM-^@M-^Ys protocol and recommendations. One ug of total RNA was used for all hybridizations. cDNA synthesis, cRNA labeling, amplification and hybridization were performed following the manufacturerM-bM-^@M-^Ys kits and protocols (Quick Amp Labeling kit; Agilent, Palo Alto, CA). An Axon GenePixM-BM-. 4000B Microarray Scanner (Molecular Devices Inc., city, state) was used to scan microarray images at 5 M-NM-<m resolution.

Project description:Expression profiling of 29 untreated breast cancer cell lines using Agilent 4x44K V1 (G4112F) dual color oligonucleotide microarrays The primary study objective was to establish a research resource for comparative transcriptomic analysis of a series of commercially available breast cancer cell lines representative of diverse histopathologic and molecular subtypes, generated on the Agilent oligonucleotide platform. A specific study objective was to perform a comparative transcriptional analysis of three cell lines established from a patient with triple negative metaplastic inflammatory breast cancer developed by Drs. Felding Habermann and Smider at the Scripps Research Institute, San Diego, CA. Cancer Res 2011;71(24 Suppl):Abstract nr PD03-07. Commercial cell lines were cultured in replete media using manufacturer-recommended conditions and harvested during exponential growth phase using TRIzol Reagent. Total RNA was prepared from each cell line and a pooled reference was generated containing an equimolar concentration of RNA from all cell lines. Individual cell lines were differentially labeled relative to the reference pool and hybridized to Agilent Commercial V1 4x44K oligonucleotide microarrays.

After the onset of pollination, ovary samples at 1-10 DAT and embryo samples at 4-10 DAT with two replicates were collected and used for microarray analysis. Project description:miRNAs are small non-coding RNAs frequently altered in human malignancies. They regulate protein-coding gene expression by mediating mRNA degradation and/or repressing translation via the association with the 3M-bM-^@M-^Y untranslated region (3M-bM-^@M-^Y UTR) of the mRNAs. Aberrant miRNA expression can influence several gene networks and pathways implicated in tumorigenesis and metastasis formation. To reveal miRNAs involved in breast cancer progression we investigated miRNA expression in 77 ductal breast carcinoma biopsies and 17 mammoplasties by microarray analysis. 16 differentially expressed miRNAs were identified comparing patients with or without disease relapse within 72 months from surgery. We have performed a microarray miRNA expression analysis on 77 ductal breast carcinoma biopsies and 17 normal tissues from mammoplastic reductions using the Human Agilent platform (V2). 77 frozen tumor specimens were selected from the Tumor Bank of the Department of Obstetrics and Gynecology, University of Turin. They were obtained from patients who underwent primary surgical treatment between 1988 and 2001 at a median age of 54 years (25-82). Eligibility criteria were the following: diagnosis of invasive breast cancer, all T and N stages, no distant metastasis at diagnosis (M0), complete clinical-pathological data and updated follow up. All patients were treated with radical modified mastectomy or quadrantectomy and axillary dissection plus breast irradiation. As normal breast controls 17 frozen mammoplastic reductions (EPFL, Lausanne) were included in the screening. Appropriate ethical approval was obtained for this study.
