ABSTRACT: Gene expression profiling of CCSK in comparison with non-neoplastic foetal and adult kidney Total RNA extracted from 22 frozen CCSKs and 6 adult non-neoplastic kidneys and comercially obtained RNA from 4 foetal kidneys, were hybridized to Illumina humanHT-12 v4.0 Expression BeadChip at the SCIBLU Lund University Sweden (http://www.lth.se/sciblu).

Clear cell sarcoma of the kidney (CCSK) is a tumor affecting children with a median age of 3 years at diagnosis. The cell of origin of CCSK is unknown and data on the molecular changes giving rise to CCSK is scarce. Intra-myocellular fatty acid synthesis and breakdown plays a critical role in mediating responses to dietary restriction in Drosophila melanogaster

Project description:Dietary restriction (DR) is a robust environmental intervention that slows aging in various species. Changes in fat content have been associated with DR, but whether they play a causal role in mediating various responses to DR remains unknown. We demonstrate that upon DR, Drosophila melanogaster shift their metabolism towards increasing both fatty acid synthesis and breakdown. Inhibition of acetyl CoA carboxylase (ACC), a critical enzyme in fatty acid synthesis, or fatty acid oxidation genes specifically in the muscle tissue inhibited the lifespan extension observed upon DR, suggesting a critical role for intra-myocellular fatty acid metabolism. DR enhances spontaneous activity of flies which was found to be dependent on the enhanced fatty acid metabolism. Furthermore, this increase in activity upon DR was found to partially mediate the lifespan extension upon DR. Over-expression of adipokinetic hormone (dAKH) in whole flies, which increases fat metabolism, led to an increase in spontaneous activity and lifespan in a nutrient dependent manner. Together these results suggest that in Drosophila melanogaster enhanced fat metabolism in the muscle is a key metabolic adaptation in response to DR. 24 experimental samples were analyzed using Nimblegen oligo microarrays. Wild type samples (AL without RU486) were used as the Cy3 reference/control for all experimetal comparisons.

Project description:The aim of this study is to address the functional role of miRNAs in the FoxD1+ renal stroma progenitors and derivatives during embryonic kidney development. To achieve this, we generated transgenic mice that lack miRNAs in the renal stroma lineage (FoxD1 Cre;Dicer), and performed a microarray analysis on E18.5 whole kidneys to determine the transcriptional changes. 3 litters of E18.5 FoxD1 Cre;Dicer and control littermate kidneys were used for the microarray analysis. Each litter consists of kidneys pooled from 2 embryos per genotype for the RNA extraction.

CIC inactivating mutations are associated with poor prognosis and increased proliferation pathways

Project description:A better understanding of oligodendroglioma biology is needed to develop new specific targeted therapies. We show here that CIC mutations are associated with negative outcome and upregulation of proliferative pathways. Our data also suggest that CIC mutations result in CIC inactivation. Finally our data suggest a synergistic negative impact of the CIC mutations and P16 alterations on survival, pointing out to CyclinD1 as key effector of oligodendrogliomas.

Transcription profiling of mouse P21 cochlear nucleus after activity deprivation

Project description:We analyzed whether cochlear removal-induced transcriptional changes in the cochlear nucleus (CN) were due to loss of electrical activity in the 8th nerve. Pharmacological activity blockade of the auditory nerve for 24 h resulted in similar expression changes for only a subset of genes. Thus, an additional factor not dependent on action potential-mediated signaling must also regulate transcriptional responses to deafferentation in the CN. Experiment Overall Design: TTX was infused into the cochlea unilaterally via osmotic pumps to block activity in the 8th nerve. CN tissue was dissected out from 10-12 mice per replicate and pooled. Three biological replicates were performed. Gene expression was compared between the ipsilateral and contralateral CN tissue to identify genes transcriptionally regulated after activity deprivation.

Functional analysis of the uropathogenic Escherichia coli R049 gene

Project description:The objective was to determine the function of the novel uropathogenic Escherichia coli (UPEC) gene R049 during host infection. We infected the urinary tracts of mice with E. coli UPEC132 or the R049 deletion mutant UPEC132ΔR049.The mouse kidneys were harvested at 4 and 8 h post-infection and screened for differentially expressed genes by microarray analysis. We identified 379 and 515 differentially expressed genes at 4 and 8 h post-infection, respectively. Thirty-four of these genes were associated with inflammatory and immune signaling pathways, including those related to mitogen-activated protein kinase signaling, leukocyte transendothelial migration, cytokine-cytokine receptor interaction, Toll-like receptor signaling, and apoptosis. Protein binding (GO 0005515) was the most prevalent molecular function in the Gene Ontology terms related to differentially expressed genes. In conclusion, R049 expression in UPEC132 is related to the early innate immune and inflammatory responses in UPEC-infected hosts. This work lays the foundation for further research on anti-infective immunity against UPEC. A ten chip study using total RNA recovered from 10 separate mouse kidneys of five experimental groups. The five experimental groups respectively were the UPEC132_4h group, UPEC132_8h group, UPEC132ΔR049_4h group, UPEC132ΔR049_8h group and Phosphate Buffered Saline (PBS) groups. Two separate mouse kidneys in every group were tested with two chips. Each chip measures the expression level of 44,170 genes from BALB/c mouse with three 60-mer probe pairs per gene.

Transcriptome profiling of omental adipose tissues in human obesity by RNA-Seq

Project description:Purpose: To profile the transcriptomes of omental adipose tissues from obese and lean humans. Methods: Omental adipose tissues from obese and lean patients were subjected to RNA-Seq. Results: Differential expression analysis identified 206 dysregulated genes (p-value < 0.05 by moderated t-test and fold change M-bM-^IM-% 2 in obesity) that are known to be involved in a multitude of functions, including response to stress, inflammatory response and leukocyte adhesion. Differential splicing analysis uncovered the possible role of TLR4 RNA splicing in obesity. Our findings suggest that, as a person experiences weight gain/obesity, the adipose splicing pattern of TLR4 transcripts changes in favor of activation of TLR4 signaling, which in turn may contribute to the progression of obesity-related inflammation and complications. Conclusion: This study provides a look into the transcriptome of disease-state adipose tissue in obesity, and demonstrates the potential importance of aberrant RNA splicing and expression in obesity-associated immune dysregulation. Study design is of cross-sectional nature. Seven samples (three obese and four lean) were analyzed.
