Project description:We sequenced untreated BT474 cells, BT474 cells treated for three days with trastuzumab or trastuzumab + pertuzumab, as well as two BT474-derived trastuzumab-resistant pools and two BT474-derived trastuzumab + pertuzumab resistant pools. Resistant pools were generated by culturing BT474 cells in gradually increasing doses of trastuzumab and trastuzumab + pertuzumab over the course of several months and continually maintained in drug.

Lymphocyte gene expression data from moderate stage HD patients and controls

Project description:Highly quantitative biomarkers of neurodegenerative disease remain an important need in the urgent quest for disease modifying therapies. For Huntington's disease (HD), a genetic test is available (trait marker), but necessary state markers are still in development. In this report, we describe a large battery of transcriptomic tests explored as state biomarker candidates. In an attempt to exploit the known neuroinflammatory and transcriptional perturbations of disease, we measured relevant mRNAs in peripheral blood cells. The performance of these potential markers was weak overall, with only one mRNA, immediate early response 3 (IER3), showing a modest but significant increase of 32% in HD samples compared to controls. No statistically significant differences were found for any other mRNAs tested, including a panel of 12 RNA biomarkers identified in a previous report [Borovecki F, Lovrecic L, Zhou J, Jeong H, Then F, Rosas HD, Hersch SM, Hogarth P, Bouzou B, Jensen RV et al. (2005) Proc Natl Acad Sci U S A 102: 11023-11028]. The present results may nonetheless inform the future design and testing of HD biomarker strategies. Project description:Bovine Papillomavirus type 1 (BPV-1) and less commonly BPV-2 are associated with the pathogenesis of common equine skin tumours termed sarcoids. In an attempt to understand the mechanisms by which BPV-1 induces sarcoids, we used gene expression profiling as a screening tool to identify candidates genes implicated in disease pathogenesis. Gene expression profiles of equine fibroblasts transformed by BPV-1 either experimentally or from explanted tumours were compared with control equine fibroblasts to identify genes associated with expression of BPV-1.

Identification of fusion genes in breast cancer

Project description:Characterization of genomic copy number changes in breast cancer cell lines BT474, SKBR3, KPL4 and MCF7 compared to a normal human female genomic DNA reference. The experiment utilized four breast cancer cell lines; BT474, SKBR3, MCF7 and KPL4. All cell lines were grown in accordance with the distributor’s instructions. All samples were hybridized once on 1M Agilent Human Genome CGH microarrays according to manufacturers instructions. Genomic DNA pooled from healthy female donors was used as a reference in all hybridizations. DNA from cell line samples were labeled with Cy5 and DNA from reference were labeled with Cy3.
