Effect of chronic glucocorticoid (GC) treatment on neonatal mouse whole cerebellum and whole lung

ABSTRACT: Dexamethasone (1ug/g, Dex) or vehicle (saline) injected into postnatal days 0-7 (P0 to P7) of C57BL6J mouse pups every day. Whole organ were harvested at P7. Biological replicates (n = 4) per condition: whole cerebellum or whole lung, treated with dexamethasone or vehicle. This microarray experiment was performed concurrently with the study described in PMID:19164857. The culture and experiment designs in PMID:19164857 are identical to those in this microarray experiment. KEYWORDS: cell type comparison, treatment comparison.

Whole genome expression profiling across the life cycle of PfBDP1 overexpressing P. falciparum malaria parasites

Project description:Erythrocyte invasion is an essential step in the life cycle of the malaria parasite Plasmodium falciparum that involves specific interactions between host cell receptors and parasite ligands. How the parasite regulates the expression of invasion-related genes is to date largely unknown. Here we show that a novel, parasite-specific bromodomain protein (PfBDP1) binds to chromatin at the transcriptional start site of invasion-related genes and directly controls their expression. Conditional PfBDP1 knockdown causes a dramatic defect in parasite invasion and growth and results in transcriptional down-regulation of multiple invasion-related genes at a time point critical for invasion. This is the first report of a histone binding protein that activates genes in P. falciparum and our data place PfBDP1 in a central position for controlling the coordinated expression of invasion genes. Bromodomains are emerging therapeutic targets and drugs that specifically inhibit PfBDP1 could be an invaluable tool in the effort to eradicate malaria. P. falciparum 3D7 parasites over-expressing PfBDP1-3xHA (3D7/PfBDP1 OE) [PMID: 23181666] were grown in presence of 5Î¼g/ml BSD-S-HCl. The parasite line 3D7/cam [PMID: 22435676.] grown under the same conditions and expressing hDHFR instead of PfBDP1-3xHA from the same promoter was used as control. RNA extracted from these samples at four consecutive time points each was processed for microarray analysis.

Genome-scale RNA interference profiling of Trypanosoma brucei sensitivity determinants for experimental phthalimide-based trypanocidal drug PHT-39

Project description:In a phenotypic screening approach of novel molecules composed of a synergistic combination of phthalimide, benzimidazole, and triazole scaffolds we discovered compounds with potent anti-leishmanial activity. The resulting early-lead compound PHT-39, which contains a trifluoromethyl substitution, demonstrated the highest efficacy in a Leishmania infantum intramacrophage assay, with an EC50 of 1.2+/- 3.2 μM.Cytotoxicity testing of PHT-39 in Hep-G2 cells indicated high selectivity of over 90-fold. To investigate the mechanism of action we carried out experiments in Trypanosoma brucei, which is also sensitive to PHT-39. Here we used a genome-wide RNAi library approach (PMID: 22278056; PMID: 21363968) to detect sensitivity determinants. This high-throughput phenotyping approach identified sensitivity determinants for PHT-39, which included a P-type ATPase that is crucial for the uptake of miltefosine and amphotericin, strongly indicating a shared route for cellular entry.

Regulation of total and polysomal RNA expression in rat neonatal cardiac myocytes by H2O2

Project description:We are determining the effects of oxidative stress on mRNA expression in cardiac myocytes to identify immediate early genes and establish if there is an effect of different concentrations on recruitment to polysomes for translation. Rat neonatal cardiac myocytes in primary culture were exposed to 0.2 mM H2O2 for 1 h and total or polysomal RNA prepared for microarray analysis. These samples were prepared simultaneously with others for controls, endothelin-1 and insulin that have been published (PMID: 18275597; PMID: 20509958) and these data are already publicly available (E-MIMR-681 for ET-1 data; E-MEXP-2527 for insulin data).

Bl6 Ndp-KO systemic gene therapy whole cochlea samples

Project description:We aimed to identify the effect of an AAV-based NDP gene therapy for Norrie disease. This therapy was tested on an Ndp-KO mouse model previously shown to recapitulate Norrie cochlear phenotype (Bryant et al 2022, PMID 35132964). We used transcriptomic analysis of whole cochlea lysates to determine the effect of this therapy on pathology related genes and downstream targets of Norrin signalling. Mice were treated at postnatal day 2 and cochleas collected for analysis at 2 months old.

Circularized chromosome conformation capture (4C-seq) in A549 cells after glucocorticoid re-induction

Project description:We performed 4C-seq in the A549 cell line to investigate changes in chromatin interactions at the ZBTB16 locus. Cells were treated with either 100 nM dexamethasone or 0.1% ethanol. After 4 hours, cells were washed 2x with PBS and cultured in hormone-free medium for 24 hours, after which cells were treated again for 4 hours with either 100 nM dexamethasone or 0.1% ethanol. Experiments were performed in two biological replicates. Differential gene expression of meiotic drive system of Aedes aegypti

Project description:We conducted a whole transcriptome analysis of testes from a meiotic drive-carrying strain (T37) in comparison with a drive-sensitive strain (RED) using microarrays based on the complete annotated Ae. aegypti gene set. The T37 strain, which carries a strong meiotic drive gene (Mori et al., 2004 (PMID 15605641)), was established from mosquitoes collected in Trinidad. The RED strain is highly sensitive to the meiotic drive gene (Hickey and Craig, 1966 (PMID ); Mori et al., 2004 (PMID 15605641)). A six-chip study using total RNA recovered from three biological samples of the T37 strain and another three biological samples of the Red strain of Aedes aegypti. Each chip measures the expression level of 16,092 genes annotated from the Aedes aegypti genome sequence, with twenty 60-mer probe pairs (PM/MM) per gene, with three-fold technical redundancy.
