Expression profiling in Human Umbilical Vein Endothelial Cells (HUVEC)

ABSTRACT: Whole transcriptome gene expression profiling of Normal -(HUVEC) Human Umbilical Vein Endothelial Cells The HUVEC gene expression results analyzed in this study are further described in Kustermann S. et al. (2014) A real-time impedance based screening assay for drug induced vascular leakage. A NimbleGen Homo sapiens Expression Array [100718_HG18_opt_expr] study using total RNA recovered from HUVECs grown until 80% confluency. Each microarray measures the expression level of 23,611 genes using 45,033 probe sets with three 60-mer probes (PM) per probe set. Each probe set is represented once on the array.

The custom-designed four-plex microarray with 72000 features was constructed based on the EST sequences generated in Breuillin's study together with all sequences of P.hybrida and P.axillaris available at Genbank, TIGR, and the Solanaceae genomics network SGN, which was ultimately composed by a set of 24816 non-redundant unique sequences (unigenes).The probe intensity files resulting from RNA hybridization were first read into R. Background Correction, quantile normalization and summarization were then performed using the Robust Multi-array Average (RMA) method included in Bioconductor Affy package based on the home made chip description library.

The gene expression profiling array of LncRNA between tumor tissues and paired non-tumor tissues in HBV-positive hapatocellular carcinoma

Project description:Investigation of whole genome gene expression level changes of LncRNAs in tumor tissues and paired non-tumor tissues in HBV-positive hapatocellular carcinoma. The different expression genes were further analysised. The human LncRNA microarray analysis of the 10 samples (5 non-tumor tissues and 5 paired tumor tissues) were completed. Total RNA from each sample was quantified using the NanoDrop ND-1000 and RNA integrity was assessed using standard denaturing agarose gel electrophoresis. Total RNA of each sample was used for labeling and array hybridization as the following steps: 1) Reverse transcription with by Invitrogen Superscript ds-cDNA synthesis kit; 2) ds-cDNA labeling with NimbleGen one-color DNA labeling kit; 3) Array hybridization using the NimbleGen Hybridization System and followed by washing with the NimbleGen wash buffer kit; 4) Array scanning using the Agilent Scanner G2505C. Scanned images (TIFF format) were then imported into NimbleScan software (version 2.5) for grid alignment and expression data analysis. Expression data were normalized through quantile normalization and the Robust Multichip Average (RMA) algorithm included in the NimbleScan software. The Probe level (*_norm_RMA.pair) files and mRNA level (*_RMA.calls) files were generated after normalization. All mRNAs level files were imported into Agilent GeneSpring GX software (version 11.5.1) for further analysis.mRNAs that at least 3 out of 6 samples have values greater than or equal to lower cut-off: 50.0 (“All Targets Value”) were chosen for further data analysis. Differentially expressed mRNAs were identified through Volcano Plot filtering. Pathway analysis and GO analysis were applied to determine the roles of these differentially expressed mRNAs played in these biological pathways or GO terms. Finally, Hierarchical Clustering was performed to show the distinguishable mRNAs expression pattern among samples.

Differential gene expression of meiotic drive system of Aedes aegypti

Project description:We conducted a whole transcriptome analysis of testes from a meiotic drive-carrying strain (T37) in comparison with a drive-sensitive strain (RED) using microarrays based on the complete annotated Ae. aegypti gene set. The T37 strain, which carries a strong meiotic drive gene (Mori et al., 2004 (PMID 15605641)), was established from mosquitoes collected in Trinidad. The RED strain is highly sensitive to the meiotic drive gene (Hickey and Craig, 1966 (PMID ); Mori et al., 2004 (PMID 15605641)). A six-chip study using total RNA recovered from three biological samples of the T37 strain and another three biological samples of the Red strain of Aedes aegypti. Each chip measures the expression level of 16,092 genes annotated from the Aedes aegypti genome sequence, with twenty 60-mer probe pairs (PM/MM) per gene, with three-fold technical redundancy.

Project description:Minipigs resemble many features of human anatomy, physiology, and biochemistry and represent an animal model for drug efficacy and safety testing. To evaluate at the molecular level the expression of drug targets, drug metabolism pathways or general features of organ transcriptomes in minipigs, we used Customized NimbleGen Microarrays (Design-ID: 120229_MiniPig_TH_expr_HX12) for genome-wide gene expression profiling on 18 different tissues from 6 male and 6 female GÃ¶ttingen minipigs. The gene expression results analyzed in this study are further described in Heckel T. et al. (2015) Functional analysis and transcriptional output of the GÃ¶ttingen minipig genome. under submission A NimbleGen customized 12x135K Gene Expression Array [design ID: 120229_MiniPig_TH_expr_HX12] study using total RNA recovered from drug-naive minipig tissues. Each microarray measures the expression level of 24,499 probe sets covering 17,261 genes with five 60-mer probes (PM) per probe set. The number of replicates is 1 - i.e., only one set of probes on the array. The design includes 16,642 random GC probes for the estimation of the signal threshold and 1536 ERCC control probes.

Expression analysis of uninfected Boechera stricta and infected Boechera stricta with Puccinia monoica forming pseudoflowers using an Arabidopsis thaliana gene expression 4x72K array design from NimbleGen.

Project description:The expression of 30362 plant genes from uninfected flowers of Boechera stricta, uninfected steam and leaves of B. stricta and infected B. stricta with Puccinia monoica forming pseudoflowers. We hybridized cDNA from each sample to an Arabidopsis thaliana gene expression 4x72K format NimbleGen array (ATH6_60mer_expr). We used a eukaryotic gene expression array design No.5048 from NimbleGen (Cat No. A4511001-00-01). Each 5048 array measures the expression level of 30,362 target genes from Arabidopsis thaliana in a 4-plex format 4x72K with with 72,000 probes per array, a total of two probes per target gene, and 60-mer probe length. Total RNA samples recovered from infected leaves of Boechera stricta with Puccinia monoica (pseudoflowers) and uninfected stem and leaves of B. stricta. Experiments included three/two biological repllicates from each sample. We carried out total RNA extractions for all samples using RNAesy Plant Mini Kit (Qiagen, Cat No. 74904). cDNA synthesis was performed by NimbleGen.

Detection of antibiotic resistance genes in human gut microbiota

Project description:We used a DNA microarray chip covering 369 resistance types to investigate the relation of antibiotic resistance gene diversity with humansM-bM-^@M-^Y age. Metagenomic DNA from fecal samples of 123 healthy volunteers of four different age groups, i.e. pre-school Children (CH), School Children (SC), High School Students (HSS) and Adults (AD) were used for hybridization. The results showed that 80 different gene types were recovered from the 123 individuals gut microbiota, among which 25 were present in CH, 37 in SC, 58 in HSS and 72 in AD. Further analysis indicated that antibiotic resistance genes in groups of CH, SC and AD can be independently clustered, and those ones in group HSS are more divergent. The detailed analysis of antibiotic resistance genes in human gut is further described in the paper DNA microarray analysis reveals the antibiotic resistance gene diversity in human gut microbiota is age-related submitted to Sentific Reports The antibiotic resistance gene microarray is custom-designed (Roche NimbleGen), based on a single chip containing 3 internal replicated probe sets of 12 probes per resistance gene, covering the whole 315K 12-plex platform spots.
