Global gene expression analysis of CDCP1, KDM3B, and SDC1 knockdown in human marrow stromal cells

ABSTRACT: To elucidate functions of CDCP1, KDM3B and SDC1 molecules in HS5 human marrow stromal cells, global gene expression profiles were obtained and analyzed after knocking down the gene transcripts by using siRNA technology. Global gene expression profiles were obtained from HS5 marrow stromal cells after knocking down mRNA of CDCP1, KDM3B or SDC1 by using siRNA technology.

Project description:In our lab we detected focal genomic amplification of PDE1C in 90% of short term GBM cultures. Knocking down of PDE1C was associated with compromised capacity opf these cultures to proliferate, migrate and invade. Therefore we carried out affymetric whole genome expression analysis to identify the down stream gene effectors of this function effects. IN1472 and IN1760 - 2 GBM short term cultures were transfected with siRNA either for PDE1C (siPD) or non-targeting (siNT) and its down gene effectors were studied.

Project description:We identified that knocking down Map4k4 in endothelial cells affected genes associated with the cell cycle, mitosis, and inflammatory genes. We used microarrays to identify genes of interest that are differentially expressed after the addition of scrambled or Map4k4 siRNA. HUVECs were treated with scrambled or siMap4k4. 24 hours later, cells were serum starved overnight. Cells were prepared with this protocol on three different occasions, and total RNA was isolated to provide three biological replicates per sample.

Gene expression profiles of decidualized human endometrial stromal cells knockdown for HOXA10

Project description:The homeobox gene HOXA10 plays a key role in endometrial differentiation during embryogenesis and is abundantly expressed in the adult endometrium and decidual cells. In the adult endometrium the expression of HOXA10 is regulated by estrogen and progesterone and the levels are highest in the decidualized cells. We have shown that HOXA10 is required in the endometrial cells to maintain the decidual cell phenotype. In this study we aimed to determine the molecular mechanisms by which HOXA10 maintains the decidual phenotype and the other roles it might have in decidual physiology. In vitro decidualized human endometrial stromal cells were knocked down for HOXA10 using siRNA and gene expression profiles of the scrambled and HOXA10 siRNA transfected cells were compared at 24, 48 and 72 h post transfection. Several genes having multiple functions were found to be differentially expressed. We postulate that HOXA10 is required by the decidual cells to support immune cell differentiation, trophoblast invasion and cellular remodeling. In vitro decidualized priamry cultures of human endometrial strmal cells transfected with a siRNA againts HOXA10 or a scrambled siRNA. Cells harvested at 24, 48 and 72 h post transfection. Project description:Purpose: Common genetic variation at chromosome 4q25 lead to the strongest locus associated with atrial fibrillation (AF), the most frequent arrhythmia. The mechanism of association is currently unknown. We recently have identified a novel noncoding RNA expressed in the left atria. To determine the potential functional roles of the LNCRNA adjacent to PITX2 (PANCR) via knockdown in cardiomyocytes Methods and Results: H9 differentiated cardiomyocytes were treated with siRNA targeting PANCR and PITX2c and a scrambled control in triplicate. RNA and small RNA extracted and sent for sequencing. Approximately 50 million read fragments mapped to the transcriptome using STAR aligner to hg19 and fragments counted with htseq. EdgeR was used to quantify the differences between treatment groups. There were significant changes upon knocking down PITX2c or PANCR in the RNA sequencing with high concordance of effect sizes between the two treatments (r2 = 0.85). Similar to the RNAseq analysis, this miRNAseq analysis shows that the effects of PANCR knockdown on miRNA expression may be largely mediated by through its effect on PITX2c expression. Conclusion: PANCR knockdown decreased PITX2c expression in H9 differentiated cardiomyocytes, and altered the transcriptome similar to PITX2c knockdown. H9 derived cardiomyoctyes were treated with siRNA knockdown (scrambled control, PANCR, PITX2c) in triplicate and RNA and smallRNAs extracted for sequencing.
