Expression data from 35S:miR396b plants

ABSTRACT: Transcript profile of apices of 20 days-old Arabidopsis plants over expressing miR396b. We used ATH1 Affymetrics microarrays to obtain the transcription profile of plants overexpressing miR396b. We compared the transcriptome of 35S:miR396b plants vs wild-type plants (Col-0 accession), using ATH1 Affymetrics microarrays. For these experiments we collected vegetative apices together with the leaf primordia from plants of 20 days growth in short-day. For each genotype (Col-0, 35S:miR396b) we collected two samples.

Project description:The Growth Regulating Factors (GRFs) are plant specific transcription factors. They form complexes with GRF Interacting Factors (GIFs), a small family of transcriptional co-activators. In Arabidopsis thaliana, seven out of the nine GRFs are regulated by microRNA miR396. A detailed analysis of GRF3 revealed that a modified transgene, insensitive to the regulation of miR396, causes a strong increase in the number of cells in leaves, while an additional increase of GIF1 expression further enhances the number of cells synergistically. Genome-wide transcript profiling revealed that simultaneous increase of GRF3 and GIF1 levels causes additional effects in gene expression compared to either of the transgenes alone. We observed that GIF1 interacts in vivo with GRF3, as well as chromatin remodeling complexes, providing a mechanistic explanation for the additional activities of a GRF3-GIF1 complex. Interestingly, we found that the GRF system also regulates leaf longevity. Genetic and molecular analysis revealed that the functions of GRFs in leaf size and senescence can be uncoupled, demonstrating that the GRFs control different stages of leaf development. The results provide new insights into the functions of a complex regulatory network composed of microRNAs, transcription factors, and co-transcription factors. A mechanism for triggering cell differentiation in Arabidopsis

Project description:To determine whether IYO is not only necessary but also sufficient to activate transcription of developmental programs, we compared the transcriptome of shoot apices from 35S::IYO-GFP plants to that of 35S::GFP plants at the time of inflorescence emergence. Our results strongly suggest that IYO activates the transcription of key developmental regulators driving differentiation. Shoot apices RNA sample is a pool from RNAs from four independent experiments, and the RNA from each experiment was a pool of RNAs extracted from 12 individuals Arabidopsis 35S:IYO-GFP or 35S:GFP plants.

In total, 6 samples were analyzes, subdivided in 2 thesis with 3 replicates each. 35S:PCO1 plants (treated with hypoxia) were compared to wild-type plants (treated with hypoxia).

LEAFY target genes reveal a link between flower development and biotic stimulus response (III)

Project description:The transition from vegetative growth to flower formation is critical for the survival of flowering plants. The plant-specific transcription factor LEAFY (LFY) has central, evolutionarily conserved roles in this process, both in the formation of the first flower and later in floral patterning. We performed genome-wide binding and expression studies to elucidate the molecular mechanisms by which LFY executes these roles. Our study reveals that LFY directs an intricate regulatory network in control of floral homeotic gene expression and, unexpectedly, controls the expression of genes regulating the response to external stimuli in Arabidopsis. We further show that LFY dampens responses to a bacterial MAMP (microbe-associated molecular pattern) and to pathogen challenge. Our findings suggest a molecular mechanism for the coordination of reproductive stage development and disease response programs in plants. Regulation of these distinct survival programs by a single transcription factor may ensure optimal allocation of plant resources for reproductive fitness.
