Expression of mRNAs in 230-238 B-cell line infected with a plasmid encoding the GFP protein or a plasmid encoding both the GFP and FOG1 proteins

ABSTRACT: The overexpression of Friend Of GATA1 (FOG1) in early B-cell stages may promote the proliferation of B-cells by changing the expression level of a certain number of key genes involved in cell cycle control. The 230-238 cell line was either infected with a plasmid encoding the GFP protein or a plasmid encoding both the GFP and FOG1 proteins. After infection, cells were put in culture in RPMI1640 medium for 3 days before to be sorted for being GFP+. They were put back again in culture for 4 days more after the sort. Then, RNA isolation was performed using the following QIAGEN kit: RNeasy micro without DNase treatment.

Transcriptomics of AML12 transfected with PAV-TBG-P2A-GFP-Chrna4 over-expression plasmid

Project description:We reported the transcriptomics responses from RNA-seq of AML12 transfected with Chrna4 over-expression plasmid. We used cultured AML12 from 3 to 5 generations and transfected it with pCMV6-AC-GFP or PAV-TBG-P2A-GFP-Chrna4 plasmid. After 24 h, total RNA of cultured AML12 was extracted with RNAiso Plus (TaKaRa). Then we delegated it to Novogene company for RNAseq aiming to identify key factors promoting this transition.

Transcriptome of double-positive thymocyte precursors transduced with a retrovirus encoding Lin28a

Project description:We performed paired-end RNA-seq to compare the transcriptome of DP thymocytes that ectopically express Lin28 in vivo versus untransduced (GFP-ve) DP thymocytes. Transduced (GFP+) and untransduced (GFP-) CD4+ CD8+ CD3- thymocytes were sorted and pooled from three recipients of hematopoietic stem and progenitor cells transduced with Lin28-RV six weeks post-reconstitution. Total RNA was extracted and paired-end library construction and sequencing was performed on oligo-dT purified RNA.

Project description:ChIP-chip study using Saos-2 cell line infected with adenoviruses encoding GFP (Mock) or GFP together with the p53 H1 helix mutants EL or RE. DNA-protein-complexes were precipitated with monoclonal p53-antibody (clone DO-1). Mock-chromatin was immunoprecipitated in the absence of antibody.<br>Three completely independent biological replicates were performed for each antibody, obtaining the corresponding input as total genomic DNA reference. Project description:We used the NanoString mouse nCounter miRNA expression platform to compare the miRNA expression in double-positive (DP) thymocytes that developed in the presence (GFP+) or absence (GFP-ve) of ectopic mLin28 expression. Transduced (GFP+) and untransduced (GFP-ve) CD4+ CD8+ CD3- thymocytes were FACS sorted and pooled from three recipients of hematopoietic stem and progenitor cells transduced with Lin28-RV six weeks post-reconstitution (bone marrow chimeric mice). Total RNA was extracted and used for sample preparation and hybridization per manufacturer's recommendations.

Analysis of the GFP-labelled β-dystroglycan interactome in Hek-293 transfected cells reveals novel intracellular networks

Project description:So far very little is known about the fine regulation of some of these intracellular interactions of β-DG and how they are perturbed in diseases. To start filling this gap, HEK-293 cells were transiently transfected with a plasmid carrying the β-DG subunit with GFP fused at its C-terminus. Immunoprecipitation by anti-GFP antibodies followed by shotgun proteomic analysis to investigate the proteins exclusively matching for β-DG binding, applying the following filters to MS identification data: high confidence, peptide rank 1, peptide length minimum 9 amino acid residues and selecting 2 peptides per protein. A series of already known β-DG interactors have been found, whilst significant new matches, which include potential novel β-DG interactors and their related networks, were identified in diverse subcellular compartments.

Gene expression in mouse pre-B cells transduced with Ikaros.

Project description:Ikaros family DNA binding proteins are critical regulators of B cell development. To identify Ikaros-regulated genes in pre-B cells we performed gene expression studies at enhanced temporal resolution. We used retroviral gene transfer to express Ikaros proteins in the pre-B cell line B3. Total RNA from 2 biological replicates of B3 cells transduced with wild type Ikaros (HA-Ikaros-IRES-GFP) and DNA binding-deficient Ikaros mutant 159A (HA-159A Ikaros-IRES-GFP) was isolated 48h after infection. To increase the temporal resolution of Ikaros-regulated gene expression we transduced B3 cells with inducible Ikaros (HA-Ikaros-ERt2-IRES-GFP) and isolated total RNA from 3 biological replicates after 2 h and 6 h of exposure to 4-hydroxytamoxifen. Vector transduced B3 cells (ERt2-IRES-GFP) treated with 4-hydroxytamoxifen were used as controls.
