Adult Needles timelapse and whorl - Los Reales 2012

ABSTRACT: Transcriptional profiling of Pinus pinaster adult needles in a complete year. The needles were isolated by year emergence (whorl) in four groups. 0 (2012), 1 (2011), 2 (2010) and 3 (2009). The samples were harvested at 1245 m of altitude at Los Reales de Sierra Bermeja (Spain) (30S X:303.095 Y:4.039.618) one time per month. Reference design. 6 biological replicates that were pooled two by two resulting in 3 samples for the hybridization. The common reference samples was a pool of RNA samples from January. The reference sample was labeled with Cy5 and the test samples with Cy3.

Specific thylakoid protein phosphorylations are prerequisites for overwintering of Norway spruce (Picea abies) photosynthesis

Project description:Coping of evergreen conifers of boreal forests with freezing temperatures on bright winter days puts the photosynthetic machinery in great risk of oxidative damage. To survive harsh winter conditions, conifers have evolved a unique but poorly characterised photoprotection mechanism, a sustained form of non-photochemical quenching (sustained NPQ). Here we focused on functional properties and underlying molecular mechanisms related to the development of sustained NPQ in Norway spruce (Picea abies). Data was collected during four consecutive years (2016-19) from trees growing in sun and shade habitats. When day temperatures dropped below -4°C, specific N-terminally triply phosphorylated LHCB1 isoform (3p-LHCII) and phosphorylated PSBS (p-PSBS) were detected in the thylakoid membrane. Development of sustained NPQ coincided with the highest level of 3p-LHCII and p-PSBS, occurring after prolonged combination of bright winter days and temperature close to -10°C. Artificial induction of both the sustained NPQ and recovery from naturally induced sustained NPQ provided information on differential dynamics and light-dependence of 3p-LHCII and p-PSBS accumulation and dephosphorylation as essential prerequisites of sustained NPQ. Data obtained collectively suggest three novel components related to sustained NPQ in spruce. (i) Freezing temperatures induce 3p-LHCII accumulation independently of light, which is suggested to initiate de-stacking of appressed thylakoid membranes due to increased electrostatic repulsion of adjacent membranes. (ii) p-PSBS accumulation is both light- and temperature-dependent and closely linked to the initiation of sustained NPQ, which (iii) in concert with PSII photoinhibition is likely to trigger sustained NPQ in spruce.

Analysis of transcriptional response to mutated Potyvirus Potato virus A that induces necrotic symptoms.

Project description:Mutations introduced to a highly variable region in HCpro reduced HCpro-HIP2 interactions and virulence of PVA, and induced novel types of necrotic symptoms in the systemically infected leaves of Nicotiana species. Microarray-based analysis of gene expression revealed induction of large numbers of defence-related genes including jasmonic acid and ethylene inducible pathways in the leaves systemically infected by the mutated PVA. Three treaments: infection with wild type PVA (WT), infection with mutated PVA (MUT), and mock-inoculation (Mock). Six plants were treated for each treatment. Experiment was repeated three times. WT and MUT samples from all three experiments were hybridised on microarray. Mock samples from experiments 1 and 2 were hybridised as healthy controls.

Olive (Olea europaea) cv.Kalamon: Control vs Salt-treated

Project description:A transcriptomics approach was used as a tool to unravel gene regulatory network underlying salinity response in a salt-tolerant olive cultivar (cv. Kalamon) by simulating as much as possible olive growing conditions in the field. A 135 day long salinity experiment was conducted using one year old trees exposed to NaCl stress for 90 days followed by 45 days of post-stress period. Total RNA was extracted from the root samples after 15, 45 and 90 days of NaCl-treated and un-treated olive trees as well as after 15 and 45 days of post-treatment period and used for microarray hybridizations using a loop design. Hierarchical clustering of differentially expressed transcripts revealed two major, distinct clusters. Despite the limited number of probe set, a transcriptional regulatory networks was constructed for the salt-tolerant cultivar. Five experimental time-points were analyzed: 15days stress, 45days stress, 90days stress, 15days post-stress and 45days post-stress. In each timepoint treated and untreated (control) samples were obtained. Dye swap hybridizations and 4 biological replicates were performed for each treatment/timepoint in a loop design experimental setup. Low-quality arrays were not included in the data analysis (36 arrays/samples submitted). Each sample included three spot replicates.

Specifically, we investigated the genotype-dependent differences in the transcriptome response of two olive cultivars, a salt tolerant and a salt sensitive. Total RNA was extracted from the root samples after 15, 45 and 90 days of NaCl-treated and un-treated olive trees as well as after 15 and 45 days of post-treatment period and used for microarray hybridizations using a loop design. The comparison of the salt responsive transcriptional regulatory networks in olive with those reported for Arabidopsis suggests that a tree species might respond in a similar to Arabidopsis way at the transcriptome level under salinity stress. Benzo[a]pyrene-induced changes in microRNA-mRNA networks

Project description:The microarray contains 9360 reporters, each present four times on the microarray. In our analysis 1326 human and viral reporters were used, of which 880 are unique human mature microRNAs. The other 8024 reporters represent microRNAs from other species. cDNA was generated using 1 M-NM-<g of total RNA per sample. RNA was labeled only with Hy3 containing dye using the microRNACURY LNAM-bM-^DM-" microRNA Hy3 Power labeling kit (Exiqon, Denmark) according to the manufacturerM-bM-^@M-^Ys protocol in a total volume of 25 M-NM-<l. To adjust the volume to 100 M-NM-<l, a hybridization buffer provided in miRCURY LNAM-bM-^DM-" microRNA Array, 5th generation kit (Exiqon, Denmark) was used. For each biological experiment, one hybridization per time point was conducted and one sample per array. In total, 24 arrays were used for 8 different conditions (BaP or control, at 6, 12, 24 and 48 hours).
