Expression data from Rice leaves

ABSTRACT: Senescence is a developmental process and chlorophyll is an indicator of leaf senescene. In plants cytokinin plays a role in delaying leaf senescence. Chlorophyll degradation is tightly regulated during senescence and cytokinin might interplay in the chrorophyll degradation pathway to regulate leaf greening. we used microarray to study the differential gene expression during leaf senescence and inpresence of a synthetic cytokinin (6-benzyl adenine). third leaf of 30-day-old rice plant were selected and incubated for 72 hours in solution containing 6-BA in darkness. Control condition leaves were incubated in solution without 6-BA. Three sets of control versus 6-BA treated leaves were used for RNA extraction and hybridation on Affymatrix rice gene chip.

Project description:Cellulase, a Type II secretion system secreted protein of Xanthomonas oryzae pv. oryzae (Xoo; the casual of bacterial leaf blight of rice) is a potent inducer of rice defense responses such as hypersensitive response like reactions (HR), callose depositions, cell death associated with nuclear fragmentations and impart functional resistance against further Xoo inoculation In order to understand the molecular events associated with cellulase induced HR in rice, whole genome transcriptional profiling was performed using Affymetrix Rice GeneChips Keywords: Expression profiling of a hypersensitive reaction like response Leaves of 20 days old green house grown susceptible rice cultivar (Taichung Native-1; TN-1) were infiltrated with either 30-40μl of purified Xoo cellulase (5μg/ml) or with buffer (10mM potassium phosphate buffer pH 6.0) alone (as described in Jha et al. 2007; MPMI vol 20, pp 31-40). The plants were shifted to a growth chamber (28oC; 80% relative humidity; 12/12h light/dark cycle) 48 hours before the treatment. 20-30 leaf pieces covering the infiltrated zone from each of the treatments were harvested 12 h after infiltration. Total RNA isolated from the pooled samples was subjected for expression analysis using Affymetrix GeneChip System. Project description:Cell substrate adhesion plays an important role in cellular transformation of rat fibroblast cell lines, however a few viable non-adherent fibroblast cells when placed in suspension for a time period of 16 h (NA16) showed varied phenotypic characteristics like colony and tumor formation In order to understand the molecular events associated with adhesion independent cell survival ability of NA16, whole genome profiling was performed using Affymetrix Rat 230_2 GeneChips Keywords: Expression profiling of a adhesion deprived transformed cell line F111 fibroblast cell lines were grown in adhesion (A16) and suspension (NA16) conditions for 16h. These suspension cells (NA16) were plated on soft agar for colony formation and also injected in nude mice subcutaneously for tumor formation. A16 samples were considered as the control ones. Total RNA isolated from the samples (A16, NA16, Colony and Tumor) was subjected for expression analysis using Affymetrix Rat 230.2 GeneChip System. The experiment was repeated biologically and technically twice.

Microarray analysis was performed to identify genes regulated by the rice transcription factor OsERBP1. Four independent replicates of the experimental OsEREBP1-ox transgenic plants and the control non-transgenic Kitaake plants were grown under normal conditions.

Microarray analysis of murine kidney treated with Amodiaquine and Sulfodoxine-Pyrimethamine

Project description:Differential gene expression in mice kidney after Amodiaquine and Sulfodoxine-Pyrimethamine anti-malaria treatments were evaluated. Dosages were decided based on standard malaria therapy in human. Mice (Mus musculus) belonging to control and Amodiaquine and Sulfodoxine-Pyrimethamine administered groups (n=4) were sacrificed. The kidneys were snap frozen in liquid nitrogen, and subsequently stored at -80M-BM-:C till further use. Kidney samples were homogenized and total RNA was extracted with TRI reagent. 25 ug of total RNA was converted into labeled cDNA using CyScribe first strand cDNA labeling kit. The Cy5 and Cy3 labeled cDNAs were resuspended in Cyscribe Hyb buffer containing 10ug/ml sheared Salmon sperm DNA and 10ug/ml Yeast tRNA. The labeled samples were hybridized to the arrays and incubated for 16-18hrs at 42M-BM-:C. Fluorescent array images were collected for both Cy3 and Cy5 with Molecular Dynamics III scanner supported with ImageQuant v5.0. Image intensity data were extracted and analyzed with ArrayVision v8.0 analysis software. Background-corrected data was LOWESS normalized and log ratios were calculated using Avadis v4. Further, mean log ratios were calculated for duplicate spots. Duplicate experiments were carried out for all the dosages.
