ABSTRACT: Investigation of changes in global gene expression patterns as Ignicoccus hospitalis becomes increasingly populated by Nanoarchaeum equitans These microarray data are complemented by shot gun proteomics (see manuscript) A total of 16 chips were used (each experimental sample was done in duplicate, totally 8 samples) to examine total RNA from I. hospiatalis over a time course grown in pure culture and in co-culture with N. equitans.

Nanoarchaeum equitans small RNA analysis

Project description:We report the profiling of small RNAs from Nanoarchaeum equitans by high-throughput sequencing. Over 16 million Illumina HiSeq 2000 reads were mapped to the 490,885-nucleotide small genome of Nanoarchaeum equitans. The mapping allowed the identification of highly abundant C/D box sRNAs and crRNAs in an organism that has to import its nucleotides from Ignicoccus hospitalis. The precursor tRNA halves of trans-spliced tRNAs were identified. Analysis of small RNA from one sample of Nanoarchaeum equitans.

Project description:We investigated mRNA regulatory proteins of the ELAV family following 10 min global brain ischemia and 8 hrs reperfusion (8R) or non-ischemic controls (NIC) in rat hippocampal CA1 and CA3. Transcriptome analysis of glucose starved Bacillus subtilis cells

Project description:In this study, temporal changes in the proteome, transcriptome and extracellular metabolome of B. subtilis caused by glucose starvation were monitored. For proteomic profiling, a combination of in vivo metabolic labeling and shot gun mass spectrometric analysis was carried out for five different proteomic subfractions (i. cytosolic, ii. extracellular, iii. membrane, iv. integral membrane, and v. surface proteome fraction) leading to the identification of about 52% of the predicted proteome of B. subtilis. Acquired proteomic and transcriptomic data were analyzed using Voronoi treemaps which link functional classifications and relative expression changes of gene products according to their fate in the stationary phase. The data obtained enables for in-depth analysis of major physiological processes including protein degradation and is the first comprehensive profiling of changes in the membrane subfraction.
