ABSTRACT: Signal intensities of BC-GP array for 105 speimens The Verigene Gram-Positive Blood Culture (BC-GP) nucleic acid assay is an automated microarray-based test, which can detect 12 Gram-positive bacterial genes and 3 resistance determinants using blood culture broths. We investigated signal intensities of microarray spots, and reclassified undetermined results where the automated system failed and various errors were called in blood culture specimens and spiked samples. Signal intensity analysis of BC-GP assay. SAMPLE_077 [Blood culture, Escherichia coli, Gram-negative, BacTALERT, Supernatant, Peripheral blood] had no signal data in the array raw data. Thus, SAMPLE_077 is not represented in this Series.

Global genetic impact of surface-modified gold nanoparticles on two model human cell lines

Project description:Gold nanoparticles (Au NPs) are uniquely suited for various biomedical applications due to the combination of their optical properties with their easily functionalized surfaces. The Au NP surface can be tailored to improve biocompatibility while also attaching targeting ligands or drugs. However, information on how these tailored surface chemistries may affect cell gene expression is scarce. Using two model human cells line, human dermal fibroblasts and prostate cancer cells, microarray experiments measured gene expression over 27,000 human genes. Each of the cell lines was exposed to four related types of surface-modified Au NPs at two different concentrations, and the microarray data was analyzed by weighted gene correlation network analysis and gene functional annotation. Au NPs were shown to affect genes associated with a variety of cellular functions, and surface charge and chemistry were linked with the types of parthways changed and the degree of which those changes occured. Nanoparticle induced gene expression in PC3 and HDF cells was measured after 24 hour exposure to nanoparticles of four different surface coating types. RNA from three separate culture samples were used for each nanoparticle-cell combinations, along with three control samples not exposed to nanoparticles at all.

Nanoparticle Enrichment Mass-Spectrometry Proteomics Identifies Protein Altering Variants for Precise pQTL Mapping

Project description:Proteogenomics studies generate hypotheses on protein function and provide genetic evidence for drug target prioritization. Most previous work has been conducted using affinity-based proteomics approaches. These technological face challenges, such as uncertainty regarding target identity, non-specific binding, and handling of variants that affect epitope affinity binding. Mass spectrometry (MS)-based proteomics can overcome some of these challenges. Here we report a pQTL study using the Proteograph™ Product Suite workflow (Seer, Inc.) where we quantify over 18,000 unique peptides from nearly 3,000 proteins in more than 320 blood samples from a multi-ethnic cohort in a bottom-up, peptide-centric, MS-based proteomics approach. We identify 184 protein-altering variants (PAVs) in 137 genes that are significantly associated with their corresponding variant peptides, confirming target specificity of co-associated affinity binders, identifying putatively causal cis-encoded proteins and providing experimental evidence for their presence in blood, including proteins that may be inaccessible to affinity-based proteomics.

Gene expression profiling on FePro labeled bone marrow stromal cells

Project description:Superparamagnetic iron oxide nanoparticles (SPION) are increasingly used to label human bone marrow stromal cells (BMSCs, also called mesenchymal stem cells) to monitor their fate by in vivo MRI and histology after Prussian blue (PB) staining. SPION-labeling appears to be safe as assessed by in vitro differentiation of BMSCs, however, we chose to determine the effect of labeling on maintaining the “stemness” of cells within the BMSC population. Colony forming efficiency, CD146 expression, gene expression profiling, bone and myelosupportive stroma formation in vivo were evaluated. SPION-labeling did not alter these assays. Equivalent bone with host hematopoiesis was formed by SPION-labeled and unlabeled BMSCs. PB+ adipocytes were noted, definitively demonstrating their donor origin, as well as PB+ pericytes, indicative of self-renewal of the stem cell in the BMSC population. This study confirms that SPION labeling does not alter the differentiation potential of the subset of stem cells within BMSCs. We performed gene expression profiling on BMSCs labeled with FePro. For comparison, gene express profiling on human embryonic stem cells (hES) WA09 (H9) and adult cells: fibroblasts (FB), endothelial cells (EC) and smooth muscle cells (SMC) was conducted. Total RNA from PBMCs pooled from six normal donors was amplified into aRNA to serve as the reference.

Proteomics analysis of soybean root exposed to varying sizes of silver nanoparticles under flooding stress

Project description:Because of the tremendous use of NPs in the agricultural sector (Vernikov et al., 2009) and their interactions with the plants, the effect of NPs in plants needs to be explored at the molecular level. To investigate the effects of varying sizes of silver NPs on early-stage soybean under flooding stress, morphological and proteomic analyses were performed. In this study, 5 ppm silver NPs were used because 5 ppm of silver NPs were reported to promote the soybean growth under flooding stress (Mustafa et al., 2015). In the present study, the silver NPs induced changes, in the soybean proteins under flooding stress, was evaluated using gel-free proteomic technique.

Transcription profiling of Caenorhabditis elegans to investigate the ecotoxicity of silver nanoparticles on the soil nematode using functional ecotoxicogenomics

Project description:Gene expression analysis was conducted on the wildtype Caenorhabditis elegans exposed to silver nanoparticles (AgNPs) using whole genome microarray. Differentially expressed genes from the microarray were selected for the quantitative analysis. The microarray study was conducted in an ecotoxicological context: the integration of gene expression with organism and population level endpoints (survival, growth, reproduction) was investigated, to test the ecotoxicological relevance of AgNPs-induced gene expression. Results provide insight into the global transcription response of C.elegans to AgNPs exposure and also contribute to enhance the potential of C.elegans microarray in ecotoxicology (ecotoxicogenomics). key word: ecotoxicogenomics Experiment Overall Design: Young adults of wildtype C.elegans from age-synchronized population were exposed to 0.1mg/L of AgNPs for 24 h and RNA extraction and hybridization were subsequently conducted using C.elegans Genome array (Affymetrix).
