Project description:Analysis of the transcriptional response to aneuploidy in mouse epidermis. In this study we measured the transcriptional response to aneuploidy by aboragting the spindle checkpoint in mouse epidermis. We found that, whereas spindle checkpoint inactivation in the epidermis is tolerated, but results in metabolic deranged cells, SAC abrogation kills bulge stem cells Mad2; K14-Cre mice were sacrificed at indicated timepoints and epidermis was separated from dermis using overnight trypsin. RNA was isolated and expression patterns were compared between K14-Cre; Mad2f/f and Cfre negative animals for all timepoints.

Chromosome copy number changes in Mps1DK-driven p53 null T-ALL samples

Project description:Mps1DK and p53 loss were combined in T-cells specificely leading to early onset and highly aggressive aneuploid T-ALL. Transcriptomes of aneuploid mouse liver tumors and T-ALL

Project description:Transcriptome analysis to map transcriptomes of Mad2 p53null-driven aneuploid liver cancers and T-ALLs, to determine correlation between copy number changes and expression changes and to map the transcriptional response to CIN Chromosome instability (CIN) leads to aneuploidy and copy number variations (CNVs). Even though both are hallmarks of cancer cells, aneuploidy inhibits proliferation of untransformed cells, suggesting that cancer cells have adapted to cope with CIN. The spindle assembly checkpoint (SAC) prevents CIN by monitoring chromosome attachment and sister chromatid tension in mitosis. By conditionally inactivating Mad2, an essential SAC gene, we find that SAC inactivation in T-cells or hepatocytes is remarkably well tolerated and becomes tumorigenic when placed in a p53null or p53+/- predisposed background. The resulting T-ALLs and HCCs are highly aneuploid, exhibit clonal copy number changes that are tumor specific despite ongoing CIN, indicating that CIN is a powerful driver of tumor evolution.

ST3GAL1-Associated Transcriptomic Program in Glioblastoma Tumor Growth, Invasion, and Prognosis

Project description:Cell surface sialylation confers many roles in cancer biology including cell proliferation, invasiveness, metastasis and angiogenesis. We show here that ST3Gal1 sialyltransferase marks a self-renewing cellular fraction. Depletion of ST3GAL1 abrogates glioma cell growth and tumorigenicity. In contrast, TGFb induces ST3GAL1 expression and correlates with the pattern of ST3Gal1 activation in patient tumors of the mesenchymal molecular subtype. To delineate the downstream events of ST3Gal1 signaling, we utilized a bioinformatical approach that leveraged on the greater statistical power of large patient databases, and subsequently verified our predictions in patient-derived glioma cells. We identify FoxM1, a major stem cell regulatory gene, as a downstream effector, and show that ST3Gal1 mediates the glioma phenotype through control of FoxM1 protein degradation Total RNA from primary neurosphere culture of brain tumor specimens were flow-sorted to identify Peanut Agglutinin(PNA) affinity. The fractions of different degress of PNA bound GPCs were hybridized on Illumina Human Ref-8v2 bead chips to study the impact of transcriptome pattern of PNA affinity. Specimens were obtained from 4 patients and replicate arrays were performed for all 4 neurosphere cultures.

Project description:Analysis of the cystic fibrosis gene Cftr in the colon and small intestine of Cftr-deficient murine model. The hypothesis was loss of Cftr altered expression of genes important in intestinal homeostasis and oncogenic signaling pathways. The results identified potential roles of Cftr in up- or down-regulating major gene clusters that belong to groups of immune response, ion channel, intestinal stem cell and other growth regulators. Total RNA was isolated from the normal intestine of three Apc wildtype Cftr wildtype and three Apc Cftr-deficient mice. For the colon intestinal epithelia from the same region of the distal colon of each mouse was separated from the rest of the intestine prior to RNA isolation. Therefore RNA was obtained from only epithelial cells. For the small intestine, a section of the mid-duodenum from each mouse was sheared of villi prior to RNA isolation. Therefore RNA was obtained from whole duodenum (minus villi), containing epithelia cells but also stromal and other cells. RNA Seq was then conducted on all samples, with at least two replicates for each biological sample.

Gene expression of genetically related and unrelated human embryonic stem cell lines

Project description:Gene expression of sibling human ES cell lines are more similar to each other than unrelated cell lines. Undifferentiated human embryonic stem cells were used for analysis. We sought to determine whether genetic differences underly variations between different human ES cell lines. Sibling cell lines that are genetically closer than non-sibling cell provided the opportunity to determine this. We found that sibling cell lines are more similar in their gene expression patterns than unrelated cell lines. 16 Samples. HUES 55-58 are related, so are HUES 50 and HUES51, and so are HUES 62 and HUES 63.
