ABSTRACT: Affymetrix exon arrays to identify genes that were differentially expressed after c-Jun inhibition in LPS cell line with and with no Jun amplification. We compared the consequences of c-Jun inhibition in LP6 (genomically c-Jun amplified) and LPS141 (non-amplified) DDLPS cells after Lentivrus modulation. We used lentivirus to deliver 2 control (shGFP, shNT) and 2 Jun (shJun1, shJun3) shRNAs and harvested total RNA on days 4 and 7 after infection, timepoints at which we observed maximum c-Jun inhibition by qRT-PCR and immunoblotting

Changes in gene expression associated with overexpression of a novel oncogene

Project description:Oncogenic drivers are still not obvious in a number of human cancers. Identification of oncogenes that contribute to tumorigenic transformation when overexpressed in their wild-type form, either because of gene amplification or due to some other epigenetic changes, is particularly challenging. This study was carried out to understand the gene expression changes associated with overexpression of a novel oncogene, Methyl CpG Binding Protein 2 (MECP2), that we recently uncovered from a genome-scale screen. Immortalized but non-transformed derivatives of human mammary epithelial cells (HMECs) carrying catalytic subunit of human telomerase and SV40 large T and small t antigens, were used as recipient cells for these experiments. We compared changes in gene expression among four different experimental groups: (1) recipient cells overexpressing EGFP (negative control); (2) recipient cells overexpressing MECP2 (our oncogene-of-interest); (3) recipient cells overexpressing activated HRASV12 (which is a classical oncogene); (4) recipient cells overexpressing OTX2 (another known oncogene is medulloblastoma). There were biological duplicates of each experimental group (therefore, with 8 samples in total).

The homeobox transcription factor Nkx2-1 regulates microRNAs controlling downstream gene silencing in lung epithelial cells (mRNA)

Project description:Cell-specific gene expression is achieved by a combination of mechanisms including transcriptional and post-transcriptional regulation. The transcription factor Nkx2-1, essential for lung cell differentiation, mainly acts in transcriptional activation but can directly or indirectly repress gene expression. microRNAs are a class of small non-coding RNA that control one of the major mechanisms of gene repression. To identify miRNAs regulated by Nkx2-1 that may mediate its repressing effects, we knocked-down Nkx2-1 in mouse lung epithelial cell lines and systematically identified targets by genome-wide miR and mRNA expression analyses. Nkx2-1 controls expression of miRs known to contribute to lung cell differentiation in development and disease and others not previously described. Amongst the significantly altered miRs, the mir-106a-363 cluster, miR-1195, miR-378, and miR-346 are directly correlated with the levels of Nkx2-1, whereas miR-200c/b, miR-221, and miR- 222 are inversely correlated. These miRNAs are expressed in embryonic lung at day E11.5, and/or E19.5 determined by in-situ hybridization. Expression of predicted targets of mir-1195, mir-346 and miR-200c and mir-221/222 were evaluated by mRNA expression microarrays in Nkx2-1 knockdown cells identifying those anti-correlated to the corresponding miRNA expression. Genes regulated by mir-1195, Cyp2s1 and Map3k2, by mir-346, Klf6, and miR-200c, Myb, Nfib, and Six1, were validated by qRT-PCR. Inhibition of mir-1195 confirms the inverse correlation of this miRNA with its putative targets Cyp2s1 and Map3k2. This miRNA-mRNA expression analysis identifies potential paths of Nkx2-1 mediated gene repression, and contributes to the understanding of gene regulation in lung epithelial differentiation and development. Nkx2-1 mRNA was knocked down in lung epithelial cells using a lentivirus expressing a shRNA targeting Nkx2-1 (n=3) and compared to empty vector controls (n=3).

Loss-of-function of MYO5B induces epithelial cell scattering in enterocytes

Project description:A non-functional myosin Vb motor in duodenal enterocytes results in disruption of epithelial cell polarity characterized by complete loss of microvilli and mislocalization of apical brush border proteins in the cytoplasm which finally cause a devastating disease in neonates with severe malabsorption defects accompanied by protracted diarrhea during infancy, classified as microvillus inclusion disease (MVID). The exact mechanisms how loss-of-function of MYO5B induces polarity loss are not completely understood in MVID pathogenesis. Obtaining better insights in cell polarity defects caused by loss of MYO5B, we performed microarray- in combination with protein expression-analysis in an inducible CaCo2 MYO5B RNAi cell system. Surprisingly, in MYO5B-depleted CaCo2 cells, CDH1 coding for the cell adhesion protein E-Cadherin and important for cell adhesion and therefore maintenance of cell polarity, was significantly downregulated. Interestingly, mesenchymal cell markers, specifically Vimentin and N-Cadherin, physiologically not expressed in differentiated epithelium, were upregulated and accompanied by increased phospho-c-jun levels in the nucleus. Importantly phospho-c-jun was also found in nuclei of duodenal enterocytes in MVID patients, indicating loss of MYO5B induces epithelial cell scattering in enterocytes. 3 Myosin 5B KD versus 3 control samples

Expression profiling in Wild-type and C-JUN knockout MEFs treated with IFNgamma and cycloheximide

Project description:STAT1 is the major transcription factor (TF) driving response to exposure to IFNg. C-JUN is a TF which has been shown to bind with STAT1 and act as a partner TF. We have expression profiled WT and CJUN-/- MEFs in order to determine the set of IFNg genes regulated by STAT1 and C-JUN. This study was designed primarily to test the accuracy of in silico cis-regulatory module prediction algorithm called SCRM. The set of genes differentially expressed after IFNg are likely to be targets of the TF STAT1. A subset of these genes will also be targeted by partner TFs of STAT1 (e.g. C-JUN). By measuring the expression of the WT IFNg responsive genes in a C-JUN-/- model, the subset of genes that are regulated by C-JUN can be ascertained. This set of genes can then be compared against those predicted to be regulated by C-JUN using the in silico approach SCRM, and therefore the accuracy of the in silico predictions can be determined. Cells were treated with both IFNg and cycloheximide (CHX) to determine direct target genes of the TF STAT1. CHX was added to reduce the downstream response of IFNg treatment (via inhibition of protein synthesis) , resulting in a high quality list of genes directly targeted by STAT1. CHX treatment also allowed for a longer (3hr rather than 1hr) IFNg treatment time, resulting in a more robust IFNg gene signature. Microarrays were analysed using the aroma package in R and the differentially expressed genes were determined through analysis using the limma package. Genes were ranked based on the FDR adjusted p-value calculated using a t-test between IFNg + CHX treated cells and untreated cells (in both WT and C-JUN-/- MEFs). Significantly upregulated genes (P<0.05) were considered direct targets of STAT1.

A novel small-molecule inhibitor of STAT5A/STAT5B with therapeutic potential for prostate cancer and CML

Project description:We assessed the gene expression profiles induced by both genetic and pharmacological knockdown of Stat5a/b in CML cells. Stat5 was suppressed in K562 cells by lentiviral expression of Stat5 shRNA vs. scramble control for 6 days or by treatment of the cells with IST5-002 (5 µM) for 48 h. K562 cells were treated with IST5-002 (5 µM) or vehicle (DMSO) for 48 h. For Stat5 knockdown, K562 cells were infected with Stat5-shRNA lentivirus or scramble-shRNA lentivirus (as control) for 48 h followed by puromycin (2ug/ml) selection for 6 days to enrich for cells expressing Stat5 or scramble shRNA. Each group (vehicle control, IST5-002, scramble-shRNA control and Stat5-shRNA) was prepared in triplicate, and RNA samples from each group were not pooled.
