We sought to explore the heat stress response in transcriptome, thus we treat the plants with heat stress. While in order to identify the interaction between light and temperature signaling pathways in plant , we treat Arabidopsis with heat stress under both light and dark conditions. To that end, our plant tissues are grouped as: HS-LIGHT, HS-DARK,CONTROL-LIGHT,CONTROL-DARK.

Project description:Hepatocellular carcinoma (HCC) represents the major subtype of liver cancer, characterized with a high rate of recurrence and heterogeneity. Liver cancer stem cells (CSCs) may account for a hierarchical organization of heterogeneous cancer cells. However, how liver CSCs sustain their self-renewal remains largely unknown. We used microarrays to discover the long non-coding RNAs (lncRNAs) expression underlying cell stem cell (CSC) and non cell stem cell (non-CSC) and identified distinct lncRNAs during this process. We sorted CD13+CD133+ and CD13-CD133- cells from Hep3B, Huh7, and PLC/PRF/5 HCC cell lines as liver CSCs and non-CSCs, then hybridized on Affymetrix microarrays. We sought to identify distinct lncRNAs in liver CSCs.

Project description:HRE1 and HRE2 are two ERF transcription factors induced by low oxygen. In this work we analyzed the effect of ectopic expression of HRE1 and HRE2 on the arabidopsis transcriptome in aerobic and hypoxic (1% O2) conditions. While HRE1 has a moderate effect on the expression of anaerobic genes under hypoxia, HRE2 does not affect them either under aerobic or hypoxic conditions. Experiment Overall Design: We treated Arabidopsis seedling Col-0 (wt) and transgenic 35S::HRE1 and 35S::HRE2 , 7-day old, germinated in 12/12 light/dark photoperiod with: Experiment Overall Design: -Control (23°C, dark, 21% O2, 4h). Experiment Overall Design: -Hypoxia (23°C, dark, 1% O2, 4h). Experiment Overall Design: Two biological replicates for each condition.

Project description:The goal of the microarray experiment was to determine the induction kinetics of transcriptome changes in the Arabidopsis mutant Atelp2, npr1 and wild type in response to infection of the avirulent bacterial pathogen Pst DC3000/avrRpt2. Results indicated that Atelp2 exhibited slower kinetcis of transcriptional changes than the wild type after Pst DC3000/avrRpt2 infection, whereas npr1 did not show significant alteration in the induction kinetics. Three biological replicates with leaves from 8 plants per sample were collected at 0, 4, 8, and 12 hours after inoculation with the avirulent bacterial pathogen Pst DC3000/avrRpt2. After extraction, RNA concentration was determined on a NanoDrop Spectrophotometer (Thermofisher Scientific, Waltham, MA) and sample quality was assessed using the 2100 Bioanalyzer (Agilent Technologies, Santa Clara, CA). Each replicate was used as one sample for microarray analysis.

Project description:Acid rain, as a worldwide environmental issue, can cause serious damage to plants. In this study, we provided the first case study on the systematic responses of arabidopsis (Arabidopsis thaliana (L.) Heynh.) to simulated acid rain (SiAR) by transcriptome approach. In this dataset, we include the expression data obtained from Arabidopsis with simulated acid rain treatments for 68 hr, and contrasting with control group in the same time. Totally, 439 differetal expression genes were obtained in our stduy. Form them, 13 genes which dramatically changed their expression were found related to S metabolism. 6 Total samples were analyzed. Total RNA was extracted using the RNeasy Plant Mini Kit (Qiagen). Preparation of labeled target cRNA was carried out following the technical manual of Arabidopsis Genome GeneChip array (Affymetrix). Double-stranded cDNA was synthesized from 5 M-NM-<g of template total RNA using the One-Cycle cDNA Synthesis kit (Affymetrix), and biotin labeled cRNA was synthesized using the IVT Labeling kit (Affymetrix). The labeled cRNA was purified with GeneChip Sample Cleanup Module (Affymetrix). The quality and quantity of the cRNA was checked by conducting gel electrophoresis. Twenty micrograms of the purified cRNA of each sample was fragmented and hybridized to arrays for 16 h at 45M-BM-0C. All arrays were washed and stained automatically by using a fluidics Station 450 (Affymetrix) and scanned by GeneChipM-BM-. scanner 3000 (Affymetrix). All procedures were performed according to the manufacturerM-bM-^@M-^Ys protocols (Affymetrix). Normalization and expression estimate computation were calculated from the .CEL output files from the Affymetrix GCOS 1.1 software using RMA implemented in R language using standard settings. Statistical testing for differential expression was performed with logic-t analysis. Functional categories were assigned to genes using the AGI number to search the MIPS database (http://mips.gsf.de/cgi-bin/proj/thal/) and the Arabidopsis Information Resource website, TAIR (http://www.arabidopsis.org/).

Project description:Accumulation of unfolded/misfolded proteins in endoplasmic reticulum (ER) elicits a well conserved response called the Unfolded Protein Response (UPR), which triggers the up-regulation of downstream genes involved in protein folding, vesicle trafficking, and ER-Associated Degradation (ERAD). Although the dynamic transcriptomic responses and underlying major transcriptional regulators in ER stress response in plants have been well established, the proteome changes induced by ER stress have not been reported in plants. In the current study, we found that the Arabidopsis Ler ecotype is more sensitive to ER stress than the Col ecotype. Quantitative mass spectrometry analysis with Tandem Mass Tag (TMT) isobaric labeling showed that totally 7439 and 7035 proteins were identified from Col and Ler seedlings, with 88 and 113 differentially regulated (FC>1.3 or <0.7, P<0.05) proteins by ER stress in Col and Ler, respectively. Among them, 40 proteins were commonly up-regulated in Col and Ler, of which 10 were not up-regulated in bzip28 bzip60 double mutant (Col background) plants. Of the 19 specifically up-regulated proteins in Col comparing to that in Ler, components in ERAD, N-glycosylation, vesicle trafficking and molecular chaperones were represented. Quantitative RT-PCR showed that genes encoding 7 out of 19 proteins were not up-regulated (FC>1.3 or <0.7, P<0.05) by ER stress in both ecotypes while genes encoding 12 out of 19 proteins were up-regulated by ER stress with no obvious differences in fold change between Col and Ler. Our results experimentally demonstrated the robust ER stress response at proteome level in plants and revealed differentially regulated proteins that may contribute to differed ER stress sensitivity between Col and Ler ecotypes in Arabidopsis.

Project description:Arabidopsis nuclear RecA homologue RA51D were reported to be involved in plant defense responses. Plant organelles such as mitochondria and chloroplast also have their own RecA homologues. We focused on chloroplast RecA homologue RECA1 because it has been well known that the precursors of phytohormones and secondary metabolites related to plant defense responses are synthesized in chloroplast and recent studies have identified several chloroplastic proteins invoved with plant defense responses. We used microarrays to investigate the global gene expression changes by RECA1 and identified the up-regualted genes involved with plant defense response. 2-week-old Col-0 and RECA1(at1g79050)-overexpressing plants without any treatments were used for RNA extraction and hybridization on Affymetrix microarrays. Col-0 plants were used as control and T3 RECA1-overexpressing transgenic plants were used in this study.

Project description:Arabidopsis thaliana was evaluated for its response to the spaceflight environment in three replicated experiments on the International Space Station. Two approaches were used; GFP reporter genes were used to collect gene expression data in real time within unique GFP imaging hardware, and plants were harvested on orbit to RNAlater for subsequent analyses of gene expression with using Affymetrix and SAGE transcriptome analyses. Three tissue types were examined (leaves, hypocotyls and roots) and compared to analyses conducted with whole plants. Transcriptome analyses with whole plants suggested that the spaceflight environment had little impact on the transcriptome of arabidopsis, however, closer examination of selected tissues revealed that there are a number of tissue-specific responses that arabidopsis employs to respond to this novel environment
