Project description:Many genes are transcriptionally regulated as a function of the cell cycle; genes needed for mitosis are strongly cell cycle regulated. From yeasts to humans, forkhead transcription factors are involved in mitotic gene expression. However, the mechanisms of regulation are unclear, especially since forkhead transcription factors can be activators or repressors, and often function in concert with other proteins. Here, we study mitotic regulation in the fission yeast S. pombe. We find that the forkhead transcription factor Fkh2 is a repressor of many mitotic genes, while a different forkhead transcription factor, Sep1, is an activator of a subset of these genes. The activator of the majority of mitotic genes appears to be Sak1, a transcription factor of the RFX family, which has not previously been implicated in cell cycle control. 3 test samples were analyzed; 1 control (no-tag) sample was processed (each sample has 2 replicate experiments)

A dominant role for the methyl-CpG-binding protein Mbd2 in controlling Th2 induction by dendritic cells [ChIP-Seq]

Project description:Dendritic cells (DCs) direct CD4+ T cell differentiation into distinct T helper (Th) subsets that are vital for protection against diverse types of infection. However, the mechanisms employed by DCs to initiate Th2 responses, which are important for immunity to helminth infection as well as being a major contributor to allergic disease, remain poorly understood. We demonstrate a key role for methyl-CpG-binding domain-2 (Mbd2), a protein that links DNA methylation to repressive chromatin structure, in regulating expression of a range of genes that are associated with optimal DC activation and function. In the absence of Mbd2, DCs displayed reduced phenotypic activation and a dramatically impaired ability to promote Th2 immunity against either helminths or allergens, while their induction of Th1/17 responses remained intact. These data reveal a novel epigenetic mechanism that is integral to DC promotion of CD4+ T cell responses, particularly in Th2 settings, and identify methyl-CpG-binding proteins and the genes that they control as potential therapeutic targets for type-2 inflammation. H3K9,K14ac (H3ac) occupancy was analysed by ChIP-Seq for control (wt) or Mbd2 -/- (DEL) dendritic cells (DC). Input DNA for each cell line was also sequenced alongside.

A genome-wide screen identifies silencers with distinct chromatin properties and mechanisms of repression

Project description:Differential gene transcription enables development and homeostasis in all animals and is regulated by two major classes of distal cis-regulatory DNA elements (CREs), enhancers and silencers. While enhancers have been thoroughly characterized, the properties and mechansisms of silencers remain largely unknown. By an unbiased genome-wide functional screen in Drosophila melanogaster S2 cells, we discover a class of silencers that bind one of three transcription factors (TFs) and are generally not included in chromatin-defined CRE catalogs, as they mostly lack detectable DNA accessibility. The silencer-binding TF CG11247, which we term Saft, safeguards cell fate decisions in vivo and functions via a highly-conserved domain we term ZAC and the corepressor G9a, independently of G9a’s H3K9-methyltransferase activity. Overall, our identification of silencers with unexpected properties and mechanisms has important implications for the understanding and future study of repressive CREs, as well as the functional annotation of animal genomes.

Large-scale methylation domains mark a functional subset of neuronally expressed genes

Project description:DNA methylation is essential for embryonic and neuronal differentiation, but the function of most genomic DNA methylation marks are poorly understood. Generally the human genome is highly methylated (>70%) except for CpG islands and gene promoters. However, it was recently shown that the IMR90 human fetal lung fibroblast cells have large regions of the genome with partially methylated domains (PMDs, <70% average methylation), in contrast to the rest of the genome which is in highly methylated domains (HMDs, >70% average methylation). Using bisulfite conversion followed by high-throughput sequencing (MethylC-seq), we discovered that human SH-SY5Y neuronal cells also contain PMDs. We developed a novel hidden Markov model (HMM) to computationally map the genomic locations of PMDs in both cell types and found that autosomal PMDs can be over 9 Mb in length and cover 41% of the IMR90 genome and 19% of the SH-SY5Y genome. Genomic regions marked by cell line specific PMDs contain genes that are expressed in a tissue-specific manner, with PMDs being a mark of repressed transcription. Genes contained within N-HMDs (neuronal HMDs, defined as a PMD in IMR90 but HMD in SH-SY5Y) were significantly enriched for calcium signaling, synaptic transmission and neuron differentiation functions. Autism candidate genes were enriched within PMDs and the largest PMD observed in SH-SY5Y cells marked a 10 Mb cluster of cadherin genes with strong genetic association to autism. Our results suggest that these large-scale methylation domain maps could be relevant to interpreting and directing future investigations into the elusive etiology of autism. p53-mediated DNA looping at CRMP4 promoter in colorectal cancer

Project description:An MNase-based proximity ligation assay analogous to a targeted Micro-4C approach was performed to study the DNA looping at CRMP4 promoter in colorectal cancer. Total four p53 binding sites (PBR1, PBR2, PBR3, PBR4) at CRMP4 promoter were investigated in each group. Total eleven groups (NC, PBR1 deletion by CRISPR-Cas9, PBR2 deletion, PBR3 deletion, PBR4 deletion, p53 knockdown, HIF1a knockdown, p53 TET domain deletion, p53 TET domain deletion plus wild type p53 overexpression in HCT116 cells in default, p53 knockdown in RKO cells, p53 knockdown in HCT8 cells) were enrolled in this study.
